Proteome draft of Tremella fuciformis

ABSTRACT: Identified the intracellular proteins proteins of Tremella fuciformis at three differential life stages by the shot-gun proteomics. A total of 6823 canonical proteins (68% of predicted proteome) have been identified with protein FDR cut-off 0.01, establishing the first proteome draft of predicted coding genes of T. fuciformis.

Reanalysis of Pandey lab's draft of the human proteome

Project description:The availability of human genome sequence has transformed biomedical research over the past decade. However, an equivalent map for the human proteome with direct measurements of proteins and peptides was lacking. To this end, Akhilesh Pandey's lab reported a draft map of the human proteome based on high resolution Fourier transform mass spectrometry-based proteomics technology, which included an in-depth proteomic profiling of 30 histologically normal human samples including 17 adult tissues, 7 fetal tissues and 6 purified primary hematopoietic cells ( http://dx.doi.org/10.1038/nature13302 ). The profiling resulted in identification of proteins encoded by greater than 17,000 genes accounting for ~84% of the total annotated protein-coding genes in humans. This large human proteome catalog (available as an interactive web-based resource at http://www.humanproteomemap.org) complements available human genome and transcriptome data to accelerate biomedical research in health and disease. Project description:Quantitative draft map of the proteomes of 41 healthy tissues of the animal model Mus musculus and a panel of 66 murine pancreatic ductal adenocarcinoma cell lines and. Our in-depth analysis provides evidence for proteins encoded by >16,000 genes (~76% of the total annotated protein-coding genes), where they are expressed and in which quantities. Moreover, a widespread yet tissue- and cell type-specific phosphorylation pattern is clearly represented in our data (>50,000 sites). We further leverage our analysis by integrating the phenotypic response of a the murine PDAC cell lines panel to cancer drugs and ionizing radiation, to shed light on the molecular mechanisms underlying drug action and radioresistance. This large and unique atlas is made available to the scientific community also via ProteomicsDB (https://www.proteomicsDB.org) and the interactive web application PACiFIC (http://pacific.proteomics.wzw.tum.de).

Ethylamine versus succinate cells of Methylobacterium extorquens

Project description:In order to provide global information on gene expression during growth on C2 compounds, microarray analysis of M. extorquens AM1 cells was carried out, comparing ethylamine-grown cells to succinate-grown cells. This comparison has confirmed previous observations on the inducible nature of some of the enzymes involved in C2 metabolism, such as methylamine (and ethylamine) utilization system (mau), putative enzymes for converting acetaldehyde into acetate and acetyl-CoA, and enzymes of the ethylmalonyl-CoA pathway that has been proposed to operate for assimilation of acetyl-CoA into cell biomass. RNA from ethylamine-grown cells was compared to RNA from succinate-grown cells. Four biological replicates were carried out.
