Project description:In this project, we provide strong proteomic evidence for PcG interaction with classic co-activators, BRD4 and MOZ/MORF, captured on chromatin during embryogenesis in Drosophila, leading to a model in which developmental regulatory elements are universally ‘poised’ early in development via occupancy of composite protein complexes of PcG silencing proteins and classical co-activators. These bivalent protein interactions may resolve into full activation or repression, depending on the cell type-specific expression, binding, and function of transcription factors.

Characterization of the redox proteome of Drosophila melanogaster S2 cells and w1118 fly eyes.

Project description:Reactive oxygen species (ROS) serve as intracellular signaling molecules; however, in excess ROS molecules are damaging to biomacromolecules such as DNA, lipids, and proteins. The excess accumulation of ROS leads to oxidative stress, disrupting redox homeostasis in the cell and has been linked with aging and neurodegenerative disease. The eye is particularly vulnerable to oxidative stress due to the tissue’s high energy demand and generation of ROS by products. In proteins, the thiol group on cysteine residues is susceptible to oxidation. Cysteine residues have multiple oxidation states that can be classified into two categories—reversible and irreversible. Irreversible oxidation states include sulfinic and sulfonic acids, which may alter or impair the activity of the protein depending on the position of the cysteine residue. In contrast, reversible oxidation states include sulfenic acid or inter- and intramolecular disulfides, and can often function as redox sensors in the cell. Here, we sought to evaluate how increasing amounts of oxidative stress alters the redox proteome landscape in Drosophila. To characterize the redox proteome, we developed an iodoTMT-multiplex isolation, labeling, and enrichment method to identify cysteine availability and potential oxidation in both S2 cells and w1118 fly eyes. To do this, we exposed S2 cells to 20mM H2O2 relative to control (untreated), and w1118 flies to prolonged blue light versus an untreated control, followed by redox proteome profiling with iodoTMT-sixplex reagents.

PRO-seq for Pol II occupancy project

Project description:Precision Run-On Sequencing (PROseq) performed as previously described (Kwak et al., 2013; Judd et al., 2020) with slight modifications. Data is obtained from 1) DNA methyltransferase triple knockout mouse embryonic stem cells (DNMT TKO mESCs) and 2) Drosophila Schneider's S2 cell line. For the Drosophila S2 cell samples, 10 million Drosophila S2 cells were used per sample with a spike-in of 0.1 million (1%) TKO mESCs. For the TKO mESC samples, 5 million TKO mESCs were used per sample with a spike-in of 0.05 million (1%) Drosophila S2 cells. Treatment samples were treated with 10 microM triptolide for various time points (2.5, 5, 10, or 20 minutes). Control samples were treated with DMSO for 20 minutes. PROseq data was obtained by permeabilising the cells, performing a 2 biotin run-on reaction using biotin-11-UTP and biotin-11-CTP and subsequent enrichments steps for biotinylated RNA during the library preparation

Project description:Chromatin architectural proteins interact with nucleosomes to modulate chromatin accessibility and higher-order chromatin structure. While these proteins are almost certainly important for gene regulation they have been studied far less than the core histone proteins. Here we describe the genomic distributions and functional roles of two chromatin architectural proteins: histone H1 and the high mobility group protein HMGD1, in Drosophila S2 cells. Using ChIP-seq, biochemical and gene specific approaches, we find that HMGD1 binds to highly accessible regulatory chromatin and active promoters. In contrast, H1 is primarily associated with heterochromatic regions marked with repressive histone marks. However, the ratio of HMGD1 to H1 is better correlated with chromatin accessibility, gene expression and nucleosome spacing variation than either protein alone suggesting a competitive mechanism between these proteins. Indeed, we show that HMGD1 and H1 compensate each other’s absence by binding reciprocally to chromatin resulting in changes to nucleosome repeat length and distinct gene expression patterns. Collectively our data suggest that dynamic and mutually exclusive binding of H1 and HMGD1 to nucleosomes and linker sequences may control the fluid chromatin structure that is required for transcriptional regulation. This study thus provides a framework to further study the interplay between chromatin architectural proteins and epigenetics in gene regulation.
