A novel antifolate suppresses growth of FPGS-deficient cells and overcomes methotrexate resistance

ABSTRACT: Thermal Proteome Profiling (TPP) allows for identification of drug (off-)targets by evaluating shifts in apparent melting temperature for proteins. In this study, we use TPP to identify the targets for a novel antifolate (C1).

Project description:Thermal proteome profiling (TPP) has significantly advanced the field of drug discovery by facilitating proteome-wide identification of drug targets and off-targets. However, TPP has not been widely applied for high-throughput drug screenings, since the method is labor intensive and requires a lot of measurement time on a mass spectrometer. Here, we present Single-tube TPP with Uniform Progression (STPP-UP), which significantly reduces both the amount of required input material and measurement time, while retaining the ability to identify drug targets for compounds of interest.

Thermal proteome profiling of sponge whole-body movement

Project description:Sponges (Porifera) are early-branching Metazoa who do not possess muscles or neurons, however are able to undergo a whole-body movement that involves the closure of their canal system and collapse of an epithelial tent. In this study we profile proteomic responses of the freshwater sponge Spongilla lacustris during nitric oxide (NO) and agitation induced movements to elucidate the early evolution of coordination. Specifically, we measure condition-dependent changes in protein thermal stability and abundance using Thermal proteome profiling (TPP). These changes are the result of proteins undergoing stabilizing or destabilizing conformational changes broadly caused by e.g. the binding or dissociation of small molecules to the proteins, the formation or loss of protein-protein interactions or a change in post-translational modifications.

Transposon sequencing of E. coli in planktonic culture and in biofilms to determine the essentiality of genes throughout the biofilm life cycle

Project description:Biofilms undergo a life cycle where cells attach to a surface, grow and produce a structured community before dispersing to seed biofilms in new environments. Progression through this life cycle requires controlled temporal gene expression to maximise fitness at each stage. Previous studies have focused on the essential genome for the formation of a mature biofilm, but here we present an insight into the genes involved at different stages of biofilm formation. We used TraDIS-Xpress (a massively parallel transposon mutagenesis using transposon-located promoters to assay expression of all genes in the genome) to determine how gene essentiality and expression affects the fitness of E. coli growing as a biofilm on glass beads after 12, 24 and 48 hours. An E. coli transposon mutant library of approximately 800,000 unique mutants was grown on glass beads, and a planktonic sample was taken alongside this at each time point to compare gene essentiality and expression at each time point.

Exploring the mode of action of a novel antileishmanial compound using thermal proteome profiling and other OMICs tools

Project description:Compound 4, an antileishmanial compound identified in a GSK phenotypic-screen against Leishmania donovani (Leish-box)1 and not currently being actively researched for drug discovery, was investigated with the aim of elucidated its mode-of-action (MoA) in L. major and L. mexicana (two causative agents of cutaneous leishmaniasis). A novel pipeline approach was developed and utilised for this purpose; it included (1) characterising the mode-of-resistance of in vitro evolution-derived mutants via Illumina sequencing and cross-resistance studies against clinical antileishmanials and (2) investigating compound protein targets via thermal proteome profiling (TPP). TPP indicated differences between the two species in terms of the number and type of proteins being targeted by compound 4.

Proteoform-level drug target landscapes demonstrates a wider spectrum of ibrutinib targets

Project description:In this study, we investigated the target landscape of the drug ibrutinib using thermal proteome profiling (TPP) and proteoform detection. Our findings demonstrated that ibrutinib interacts with multiple proteoforms, beyond its known targets. Specifically, we identified interactions related to immunomodulation, Golgi trafficking, endosomal trafficking, and glycosylation. These insights shed light on the clinical off-target effects and adverse events associated with ibrutinib. Moreover, our study emphasizes the significance of studyin drug interactions at the proteoform level and its potential implications for precision medicine.

Bactericidal effect of tetracycline in E. coli strain ED1a may be associated with ribosome dysfunction

Project description:Ribosomes translate the genetic code into proteins. Recent technical advances have facilitated in situ structural analyses of ribosome functional states inside eukaryotic cells and the minimal bacterium Mycoplasma. However, such analyses of Gram-negative bacteria are lacking, despite their ribosomes being major antimicrobial drug targets. Here we compare two E. coli strains, a lab E. coli K-12 and human gut isolate E. coli ED1a, for which tetracycline exhibits bacteriostatic and bactericidal action, respectively. Using our approach for close-to-native E. coli sample preparation, we assess the two strains by cryo-ET and visualize their ribosomes in high resolution in situ. Upon tetracycline treatment, these exhibit virtually identical drug binding sites, yet the conformation distribution of ribosomal complexes differed. While K-12 retains ribosomes in a translation-competent state, tRNAs are lost in the vast majority of ED1a ribosomes. These structural findings together with the proteome-wide abundance and thermal stability assessments indicate that antibiotic responses are complex in cells and can differ between different strains of a single species, thus arguing that all relevant bacterial strains should be analyzed in situ when addressing antibiotic mode of action.

Tissue Thermal Proteome Profiling

Project description:We introduce tissue Thermal Proteome Profiling (tissue-TPP) which enables the discovery of drug targets and off-targets as well as measurements of target occupancy in tissue samples derived from dosed animals. Here we report the first proteome-wide thermal stability map of tissues and organ-specific target profiles of the non-covalent histone deacetylase inhibitor, panobinostat. In addition, we devised blood-CETSA/TPP to monitor target and off-target engagement directly in whole blood.

Robust ligand-protein interaction inference reveals off-targets of epigenetic drugs

Project description:Detecting target engagement is a major challenge in drug discovery. To this end, thermal proteome profiling (TPP) offers unbiased assessment of system-wide ligand-protein interactions. However, its most sensitive assay format lacks statistical methods with false discovery rate-control. Here, we present FILIP, a functional data analysis approach and showcase its performance on several TPP-datasets probing epigenetic drugs. This leads us to identify drug off-targets which we validate in vitro.
