Spirometra proliferum proteomics

ABSTRACT: Sparganosis is a neglected food- and water-borne zoonotic disease caused by members of the tapeworm genus Spirometra. More than 1600 human cases have been reported in the literature, with most originating mainly from Korea and China, but the clinical relevance of sparganosis is likely underestimated. Here, we employed LC-MS/MS to charaterise somatic proteome of Spirometra proliferum.

Sarcoptes scabiei ES proteomics

Project description:Background: The parasitic mite Sarcoptes scabiei is an economically highly significant parasite of the skin of humans and animals worldwide. This mite causes a neglected tropical disease (NTD), called scabies - one of the commonest dermatological problems globally, resulting in major morbidity, disability, stigma and poverty. In hyperendemic situations, scabies is often associated with secondary opportunistic bacterial infections/diseases - a major concern in children. Although some stages of this mite can be treated with drugs, resistance against some drugs is emerging, and there is no vaccine available against scabies. Here, we report molecular resources (including a high-quality genome as well as transcriptomic and proteomic data sets) for S. scabiei to aid basic and applied research of this and related mites.

ATAD5-BAZ1B interaction modulates PCNA ubiquitination during DNA repair

Project description:Mono-ubiquitinated PCNA (mono-Ub-PCNA) is generated when replication forks stall and facilitates the DNA lesion bypass process. After resolving a replication stall, Ub-PCNA needs to be de-ubiquitinated to resume high-fidelity DNA synthesis. ATAD5 cooperates with UAF1-USP1 to de-ubiquitinate mono-Ub-PCNA. However, it remains unclear how Ub-PCNA de-ubiquitination is regulated in a timely manner. We found that BAZ1B, a regulatory subunit of the chromatin-remodeling complex, fine-tunes de-ubiquitination of Ub-PCNA. The BAZ1B binding region of ATAD5 surrounds the ATAD5 UAF1-binding domain. Abrogation of the ATAD5-BAZ1B interaction leads to premature de-ubiquitination of Ub-PCNA after hydrogen peroxide treatment. BAZ1B-binding defective ATAD5 cells are more sensitive to oxidative stress compared to wild-type cells. These results suggest that BAZ1B inhibits premature Ub-PCNA de-ubiquitination to maintain genome integrity.

Differential expression of mRNAs in naM-CM-/ve, effector, and memory CD8 T cells of mir-150 KO and wild-type mice

Project description:microRNA-150 (miR-150) is mainly expressed in the lymph nodes and spleen and is highly up-regulated during the development of mature T and B cells. To understand the signal-transduction network for 'effector or memory T cells' and 'mir-150' in naM-CM-/ve, effector, or memory CD8 T cells of mir-150 knockout and wild-type mice, we analyzed gene expression profiles by microarray. The genetic background of the cells used in this study is CD8 T cells from spleen of the 8 week-old male C57BL/6J mice (for female: WT-memory_2 & KO-memory_2). ATAC-seq on endocardial cells from E12.5 mouse hearts in Tbx20 knockouts and wild type counterparts

Proteomic analysis of Lactobacillus nagelii in the presence of Saccharomyces cerevisiae isolated from water kefir and comparison with Lactobacilus hordei

Project description:Water kefir is a slightly alcoholic and traditionally fermented beverage, which is prepared from sucrose, water, kefir grains, and dried or fresh fruits (e.g. figs). Lactobacillus (L.) nagelii, L. hordei and Saccharomyces (S.) cerevisiae are predominant and stable lactic acid bacteria and yeasts, respectively, isolated from water kefir consortia. The growth of L. nagelii and L. hordei are improved in the presence of S. cerevisiae. In this work we demonstrate that quantitative comparative proteomics enables the investigation of interactions between LAB and yeast to predict real-time metabolic exchange in water kefir. It revealed 73 differentially expressed (DE) in L. nagelii TMW 1.1827 in the presence of S. cerevisiae. The presence of the yeast induced changes in the changes in the carbohydrate metabolism of L. nagelii and affected reactions involved in NAD+/NADH homeostasis. Furthermore, the DE enzymes involved in amino acid biosynthesis or catabolism predict that S. cerevisiae releases glutamine, histidine, methionine and arginine, which are subsequently used by L. nagelii to ensure its survival in the water kefir consortium. In co-culture with S. cerevisiae, L. nagelii profits from riboflavin, most likely secreted by the yeast. The reaction of L. nagelii to the presence of S. cerevisiae differs from that one of the previously studied L. hordei, which displays 233 differentially expressed proteins, changes in citrate metabolism and an antidromic strategy for NAD+/NADH homeostasis. So far, aggregation promotion factors, i.e. formation of a specific glucan and bifunctional enzymes were only detected in L. hordei.

In the present study, we aimed to identify chicken lncRNAs ranging from 300-1600 nt long. Total RNAs from chicken skeletal muscle at the embryonic stage were fractionated by 6% urea PAGE. Selected RNA fractions (300-1600 nt) were sequenced by Solexa technology.
