Mu-crystallin interactome in vivo

ABSTRACT: To identify how mu-crystallin operates within striatal astrocytes, we used proximity-dependent biotinylation with BioID2 to identify mu-crystallin interacting proteins relative to GFP controls. Strong biotinylation in vivo permitted identification of the 78-protein mu-crystallin interactome, which will be fully reported in a following publication

Mu transposon insertion sites in matched leaf and endosperm samples from Mu-active W22 maize

Project description:Mu transposon insertions were sequenced in the parents and offspring from 4 maize families using MuSeq2. Male parents were Mu-active while female parents were Mu-inactive, and so all new transposon activity can be associated with the male parent. Matched endosperm and leaf from each offspring were sequenced, allowing inherited insertions to be unambiguously identified as these tissues diverge prior to fertilization (each is derived from a sister sperm cell in pollen during double fertilziation). The data were analyzed to follow the transmission of de novo Mu insertions from parent to offspring.

Sequencing de novo Mu transposon insertions across maize tissues

Project description:We sequenced insertion sites for the maize Mutator (Mu) transposon in leaf, root, endosperm, and pollen from Mu-active plants and Mu-inactive controls. Inherited insertions were identified using matched tissues, and then the abundance of de novo (post-zygotic) insertions was quantified and converted to variant allele frequencies (VAF). This dataset provides insight into the abundance of new transposon insertions within heterogeneous tissues and factors that shape mutation accumulation in multicellular organisms.

RNA-seq profiling of wild-type E-mu-Myc-cells cultivated in vitro and of E-mu-Myc-cells-derived B-cell lymphoma treated with Vehicle and ASNase in vivo.

Project description:This dataset contains RNA-seq profiles of wild-type E-mu-Myc-lymphoma cells in two experimental contexts. First, E-mu-Myc-cells isolated from 12 individual transgenic Eµ-MycTg/+ mouse were cultured in vitro under standard growth conditions. Second, RNA-seq was also performed on bulk B-cell lymphomas of wild-type C57BL/6 mice engrafted with E-mu-Myc-#506 cells and treated with either Vehicle or L-asparaginase (ASNase) until disease endpoint. This dataset enables the comparison of transcriptional programs between in vitro–cultured E-mu-Myc-cells. It also evaluates the transcriptional responses to ASNase treatment in vivo in established B-cell lymphomas grown in C57BL/6 mice (n=1 BCL/group).

Mu killer-mediated and spontaneous silencing of Zea mays Mutator family transposable elements define distinctive paths of epigenetic inactivation

Project description:Mu killer contains a partial inverted duplication of the mudrA transposase gene and two copies of the terminal inverted repeat A region of MuDR. Mu killer can effectively silence single copy MuDR/Mu lines but failed to silence about 25% of the time in multiple copy lines. Mu killer was partially sequenced and shown to be collinear with mudrA. Mu killer individuals that silenced MuDR contained two short antisense transcripts, while individuals that failed to silence MuDR contained multiple sense transcripts but no antisense transcripts. Transcriptomes from Mu killer-silenced individuals were compared to epigenetically silenced lines; the 2 silencing mechanisms were shown to affect different pathways. 4 replicates of the Mu-active and Mu-inactive lines at 2 anther stages (1.0mm, 2.00mm) with a balanced dye-swap design. Normalized intensities for each channel are provided.

Transcriptome analyses of skeletal muscle in αB-crystallin/HspB2 knockout and wild-type mice on a normal or high fat diet

Project description:We profiled the skeletal muscle transcriptome between wild type and αB-crystallin/HspB2 knock mice exposed to normal chow and high fat diets to examine the role of αB-crystallin/HspB2 in diet induced obesity. Combined with metabolic profiling of the mice, these data reveal that αB-crystallin/HspB2 is involved in the genesis of insulin resistance on a high fat diet, and we provide extensive RNA profiling to illuminate potential mechanistic insights into the muscle-specific role of αB-crystallin/HspB2.
