LC-MS proteomic characterization of human amniotic mesenchymal stromal cells secretome

ABSTRACT: LC-MS proteomic analysis was applied to the conditioned medium of mesenchymal stromal cells isolated from the amniotic membrane of human term placenta in the attempt to define its molecular profile in relation to the immunomodulatory property exerted. DMEMF12 cell free culture medium was used as control sample (CTRL) of reference for proteomic analysis.

Analysis of the GFP-labelled β-dystroglycan interactome in Hek-293 transfected cells reveals novel intracellular networks

Project description:So far very little is known about the fine regulation of some of these intracellular interactions of β-DG and how they are perturbed in diseases. To start filling this gap, HEK-293 cells were transiently transfected with a plasmid carrying the β-DG subunit with GFP fused at its C-terminus. Immunoprecipitation by anti-GFP antibodies followed by shotgun proteomic analysis to investigate the proteins exclusively matching for β-DG binding, applying the following filters to MS identification data: high confidence, peptide rank 1, peptide length minimum 9 amino acid residues and selecting 2 peptides per protein. A series of already known β-DG interactors have been found, whilst significant new matches, which include potential novel β-DG interactors and their related networks, were identified in diverse subcellular compartments.

SILAC Strategy for Analysis of Proteins Released To the Extracellular Medium and Penetrated

Project description:Exogenous signals from drug-stressed cancer cells accelerate the proliferation of neighboring tumor cells and promote them to acquire a more aggressive phenotype. We have recently found an exciting phenomenon: drug-stressed cancer cells secrete various spliceosomal proteins. We have observed this phenomenon both in vitro (culture media from cancer cell lines [Pavluykov M. et al.//Cancer Cell, 2018]) and in vivo (ovarian cancer ascites after chemotherapy [Shender V. et al//Mol. Сell. Proteomics, 2014]). The aim of this study was to elucidate which proteins from the extracellular vesicles can penetrate into recipient cells. SKOV3 donor cells were cultured on special medium containing isotope labeled lysine and arginine. When label inclusion was more than 98%, the cells were treated or untreated (control) with cisplatin. After 48 h, extracellular vesicles containing labeled proteins were isolated. These vesicles were added to unlabeled SKOV3 recipient cells and, after 10 or 48 h, the cells were lysed and subjected to LC-MS/MS to identify labeled proteins. We found that at least 189 heavy-labeled proteins entered recipient cells from the vesicles at 10-hour of incubation. Among them, 101 proteins were present at a higher level in cells incubated with apoptotic vesicles, and 29 proteins were present at a higher level in cells incubated with vesicles from non-apoptotic cells. Functional annotation of heavy-labeled proteins elevated in samples incubated with apoptotic vesicles revealed the highest enrichment in a cluster of spliceosome-related proteins. We suggest that the acquisition of a more aggressive phenotype of recipient cancer cells might be partially mediated by extracellular spliceosomal components.

Quantification of intra-amniotic inflammation in late preterm prelabour rupture of membranes

Project description:Preterm prelabour rupture of membranes (PPROM) complicated by intra-amniotic inflammation (IAI) represents a substantial portion of preterm birth cases. Currently, IAI is frequently defined as amniotic fluid IL-6 concentration above 2600 pg/mL However, the amniotic fluid IL-6 concentration was never correlated with the global response of other proinflammatory proteins to the ongoing IAI. In this cross-sectional study, protein quantification was performed using mass spectrometry (MS) analysis with isobaric peptide labeling followed by target quantification of selected proinflammatory proteins. Levels of amniotic fluid proteins determined by MS were put into the correlation with IL-6 concentration determined by ECLIA. In total, 925 proteins were efficiently quantified in all samples and differential expression analysis revealed 378 proteins upregulated towards IL-6 concentration above 10 000 pg/mL. Four proteins were selected to verify the achieved results (LCN2, MMP8, MPO, and S100A12). ROC curves were designed and the IL-6 concentration of 10 000 pg/mL was determined as cutoff value for global IAI response.

Proteomics and metabolomics of different delivery modes in human pregnancy

Project description:This project investigates the impact of different delivery modes and labor on maternal and neonatal health by analyzing 40 participants, including 16 spontaneous vaginal deliveries (VD), 16 prelabor cesarean deliveries (CS), and 8 intrapartum cesarean sections (Intra_CS). Using label-free proteomics and untargeted metabolomics, both amniotic fluid and cord blood samples were analyzed respectively to identify variations in protein and metabolite profiles associated with the mode of delivery. The study aims to uncover biological pathways influenced by labor and delivery mode, providing insights into how these factors shape maternal and neonatal outcomes, with implications for improving perinatal care and long-term health strategies.

Genomic Run On (GRO): determination of the nascent transcriptional rates in a series of Hrp1 mutants.

Project description:The goal of the project was to check the differential effect on transcription rate of a sudden degron-induced depletion of Hpr1 protein and its comparison towards the effect of a constitutive absence of Hpr1 protein in a deletion strain. Cells were grown in YP-Raffinose + 0.1 mM CuSO4 at 26ÂºC to 0.5 OD600. At that cells were spun-down and changed to YP-Galactose without CuSO4 for 30 min at 26ÂºC. Then cells were shifted to 37ÂºC to induce degron-mediated proteolysis and recovered after 30 min. Samples include wt, hpr1delta and hpr1-degron after 0 or 30 min growth at 30ÂºC.
