LC-MS proteomic characterization of human amniotic mesenchymal stromal cells secretome

ABSTRACT: LC-MS proteomic analysis was applied to the conditioned medium of mesenchymal stromal cells isolated from the amniotic membrane of human term placenta in the attempt to define its molecular profile in relation to the immunomodulatory property exerted. DMEMF12 cell free culture medium was used as control sample (CTRL) of reference for proteomic analysis.

Analysis of the GFP-labelled β-dystroglycan interactome in Hek-293 transfected cells reveals novel intracellular networks

Project description:So far very little is known about the fine regulation of some of these intracellular interactions of β-DG and how they are perturbed in diseases. To start filling this gap, HEK-293 cells were transiently transfected with a plasmid carrying the β-DG subunit with GFP fused at its C-terminus. Immunoprecipitation by anti-GFP antibodies followed by shotgun proteomic analysis to investigate the proteins exclusively matching for β-DG binding, applying the following filters to MS identification data: high confidence, peptide rank 1, peptide length minimum 9 amino acid residues and selecting 2 peptides per protein. A series of already known β-DG interactors have been found, whilst significant new matches, which include potential novel β-DG interactors and their related networks, were identified in diverse subcellular compartments.

Qualitative proteomics analysis of the chicken amniotic fluid

Project description:We designed a bottom-up proteomic approach combining two complementary strategies as GeLC-MS/MS (protein samples fractionated by SDS-PAGE are analyzed by nanoLC-MS/MS after in-gel digestion) and shotgun (protein samples are directly analyzed by nanoLC-MS/MS after in-solution digestion) to give an exhaustive view of the proteome of the chicken amniotic fluid at the 11th day of the development, before the substantial transfer of egg white (which completely changes the global protein profile).

Human amniotic stem cells transcriptome is affected after xenotransplantation in a sheep achilles tendon defect model.

Project description:Amniotic derived cells are ideal seed cells for regenerative medicine protocols since they conjugate a remarkable plasticity to safety properties. This study investigated the role exerted by human amniotic cells during the process of tendon healing. In particular, in the present research it has been evaluated, by microarray technique, the presence of transcriptome variations in human amniotic epithelial (hAECs) and mesenchymal (hAMCs) stem cells when xenotransplanted into the preclinical ovine model of tendon defect, compared to freshly isolated ones. This analysis allowed to understand in which way, after 28 days transplantation, hAECs and hAMCs transcripts have been affected. Total of 4 experiments.Two-condition experiment, Human amniotic stem cells xenotransplantated in a sheep achilles tendon vs.HAEC/HAMC Biological replicates: 2 Xenotrasplatations. One replicate per array.

The Amniotic Fluid Proteome Changes Across Gestation in Humans and Rhesus Macaques

Project description:Amniotic fluid is a complex biological medium that offers mechanical protection and nutrition to the fetus, and also plays a key role in normal fetal growth, organogenesis, and potentially fetal programming. Amniotic fluid is also critically involved in longitudinally shaping the in utero milieu during pregnancy. Yet, the molecular mechanism of action by which amniotic fluid regulates fetal development is ill-defined partly due to an incomplete understanding of the evolving composition of the amniotic fluid proteome. Prior research consisting of cross-sectional studies suggests that the amniotic fluid proteome changes as pregnancy advances, yet longitudinal alterations have not been confirmed because repeated sampling is prohibitive in humans. We therefore performed serial amniocenteses at early, mid, and late gestational time-points within the same pregnancies in a rhesus macaque model. Longitudinally-collected rhesus amniotic fluid samples were paired with gestational-age matched cross-sectional human samples. Utilizing LC-MS/MS isobaric labeling quantitative proteomics, we demonstrate considerable cross-species similarity between the amniotic fluid proteomes and large scale gestational-age associated changes in protein content throughout pregnancy. This is the first study to establish a reference proteomic profile across gestation. This non-human primate model holds promise as a translational platform for amniotic fluid studies and to identify adversely affected pregnancies.

Transcriptome adaptation of group B Streptococcus to growth in human amniotic fluid

Project description:We have discovered that GBS significantly remodels its transcriptome in response to exposure to human amniotic fluid. A large number of the affected genes are of unknown function, which means that much remains to be learned about the full influence of amniotic fluid on GBS. The majority of the observed changes in transcripts affects genes involved in basic bacterial metabolism and is connected to AF composition and nutritional requirements of the bacterium. The observation that many genes encoding adhesions are down-regulated, and genes encoding known virulence factors such as a hemolysin and a potent IL-8 proteinase are up-regulated likely have consequences for the outcome of host-pathogen interactions. Streptococcus agalactiae, serotype III strain NEM316 was grown in human amniotic fluid. Samples of bacteria were collected in mid log, late log and stationary growth phases and were used for RNA isolation for microarray analysis

Amniotic fluid-derived cells: genome-wide expression in early and late cultures

Project description:Amniotic fluid stem cells (AFSCs) are of interest in regenerative medicine as a non-controversial and potentially 'abundant' source of stem cells. Progress has been made in understanding amniotic fluid stem cell biology, and amniotic fluid-derived cells have been induced to form neurons, osteoblasts, muscle cells, and others. Our study evaluates change in the genome-wide expression profile of amniotic fluid stem cells during in-vitro culture, using Affymetrix U133 Plus 2.0 microarray chips. We found that only 3.08% of gene probes were differentially expressed from early to late passage of AFSC culture. The differentially expressed genes were related to biological processes or cellular function - including transcription factors, protein kinases, and cytokines/growth factors. Other gene-sets of interest were oncogenes and tumor suppressor genes, which were a very small number of genes. We further analyzed the gene sets of interest using NIH DAVID and GSEA bioinformatics databases for gene annotations analysis. Applying false discovery rate correction, there was no significant difference in the genome-wide expression profiling between early and late passage. AFSCs maintain their genome-wide expression profile during in-vitro culture. Amniotic fluid-derived c-kit-positive cells were maintained in stem cell culture and genome-wide expression changes were studied and compared between early passage and late passage in culture.

Project description:The second trimester fetal transcriptome can be assessed based on cell-free RNA found within the amniotic fluid supernatant. The objective of this study was to compare the suitability of two technologies for profiling the human fetal transcriptome: RNA-Seq and expression microarray. Comparisons were based on total numbers of gene detected, rank-order gene expression, and functional genomic analysis. Fewer gene transcripts were observed using RNA-Seq than microarray (4,158 vs 8,842). Correlation of total expression within each sample ranged from R=0.43 to R=0.57. On average, there was 59% concordance in gene identity among the top 10% of genes ranked by expression. The RNA-Seq data yielded more significant pathways enrichment within the ?Physiological Systems Development and Function? categories of IPA. Alternative splicing of many well-known genes, including those previously studied in fetal development, such as H19 and IGF2 is detected by RNA-Seq. Also included in this paper is discussion of the technical challenges inherent to working with cell-free fetal RNA and possible solutions. Cell-free fetal RNA from the amniotic fluid supernatant of five second trimester fetuses was divided and prepared in tandem for analysis using either the Illumina HiSeq 2000 or Affymetrix HG-U133 Plus 2.0 GeneChip microarray.
