Protein interaction partner characterization of the tetramerization deficient APETALA1 (AP1)

ABSTRACT: Protein interaction partners of the exon 5,6-deleted AP1 mutant fused to GFP in the ap1-11 mutant background (AP1tet-GFP ap1-11), the site-directed mutagenized L154P and L168P AP1 mutant fused to GFP in the ap1-11 mutant background (AP1dm-GFP ap1-11), and the wild type AP1 fused to GFP in the ap1-11 mutant background (AP1-GFP ap1-11) were studied by GFP immunoprecipitation followed by mass spectrometry (IP-MS).

SPOROCYTELESS/NOZZLE interacts with MADS-DOMAIN transcription factors during the megaspore mother cell differentiation in the Arabidopsis ovule

Project description:This dataset contains proteomic data from co-immunoprecipitation and mass spectrometry (IP-MS) experiments performed to identify in planta interaction partners of the transcriptional regulator SPOROCYTELESS/NOZZLE (SPL) during Arabidopsis thaliana ovule development. SPL is an essential regulator of megaspore mother cell (MMC) specification, yet the protein complexes through which it acts remained largely unknown. To elucidate the SPL interactome, a pSPL:SPL-GFP fusion was expressed in the pAP1:AP1-GR ap1 cal floral inducible system, allowing synchronized flower development and enrichment of ovule stages preceding MMC formation. SPL-GFP protein complexes were isolated from inflorescences at early ovule developmental stages and analysed by LC-MS/MS. The IP-MS analysis revealed 660 proteins significantly enriched in SPL-GFP immunoprecipitates compared with input controls, providing the first comprehensive view of SPL-associated nuclear partners in reproductive tissues. Among transcription factors co-purifying with SPL, MADS-domain proteins were particularly prominent, representing about one fifth of all enriched TFs. These included SEEDSTICK (STK), SHATTERPROOF2 (SHP2), SEPALLATA1-3 (SEP1–3), and AGAMOUS (AG)—core components of the ovule identity regulatory network. The detection of these ovule-specific MADS-domain transcription factors among SPL interactors strongly supports a model in which SPL is recruited into multimeric MADS-domain complexes that coordinate nucellus development and MMC specification. The SPL IP-MS dataset therefore provides crucial insight into the protein interaction landscape controlling female germline initiation in Arabidopsis. It identifies SPL as a central component of ovule identity complexes and reveals a biochemical connection between SPL activity and the MADS-mediated transcriptional network that defines nucellar fate and auxin-dependent MMC differentiation.

Protein interaction partners of FRUITFULL in inflorescence meristems and pistils by IP-MS.

Project description:To study the possibility that the tissue-specific gene targets and regulation by FUL are due to a different composition in the FUL transcription factor (TF) protein complex/es in both tissues, we determined the protein-protein interactions of FUL in planta. Inflorescence meristems (IMs) of 35S:AP1-GR ap1 cal pFUL:FUL-GFP plants were collected to identify meristem-specific protein complexes of FUL, and stage 12 - 16 pistils of pFUL:FUL-GFP ful-1 plants were collected for the pistil-specific FUL protein complexes. Protein complexes were isolated by immunoprecipitation (IP) using anti-GFP antibodies and protein identification was performed using LC-MS/MS, followed by label-free protein quantification.

A Comparison of microarray and MPSS Technology Platforms for Expression Analysis of Arabidopsis

Project description:A comparison of microarray and MPSS technologies can help to establish the metrics for data comparisons across these technology platforms and determine some of the factors affecting the measurement of mRNA abundances using different platforms. Here, different Treatments/Conditions based on different Arabidopsis tissues were used for three different platforms include MPSS, Affymetrix and Agilent.
