Project description:Osteolytic lesions with suppression of osteoblastic (OB) differentiation are hallmarks of multiple myeloma (MM). Most recently, Gln availability has been found to be essential to sustain bone mass formation in murine models. On the other hand, MM cells are Gln-addicted and consume huge amounts of the amino acid, leading to a partial Gln depletion in the bone marrow (BM) plasma. We hypothesize that MM-dependent Gln depletion contributes to the defective OB differentiation characteristic of MM. Conversely, GLS (both KGA and GAC isoforms) and SLC38A2, the gene for the concentrative Gln transporter SNAT2, were induced. Consistent with this conclusion, the activity of SNAT2 was absent in undifferentiated hMSCs but well detectable after 14 days of OB differentiation, when total Gln uptake was also increased. Under the same conditions, OB differentiation markers (RUNX2, COL1A1, ALPL expression and ALPL activity or staining) were significantly induced but their expression was blunted by incubation in low-Gln (0.4 mM) medium or in the presence of the SNAT2 inhibitor MeAIB. The incubation in Gln-free D-MEM suppressed the induction of GLS and SLC38A2 along with OB differentiation, which was restored by the supplementation of Non-Essential Amino Acids (NEAA). Among NEAA, only asparagine (Asn) was able to rescue OB differentiation in the absence of Gln. The determination of intracellular amino acids with MS indicated that OB differentiation was associated with the increase of cell Asn, without significant changes of Gln, glutamate (Glu) or aspartate (Asp). Asparagine Synthetase (ASNS), the Gln-dependent enzyme that accounts for Asn synthesis, was also found induced during OB differentiation of hMSCs. Gene Expression Profiles of primary BM hMSCs and OBs from bone biopsies of both healthy donors and MM patients indicated that GLS, ASNS, and SLC38A2 are more expressed in OBs, while the expression of GLUL, the gene for GS, is higher in undifferentiated hMSCs from healthy donors. Overall, these results indicate that (1) OB differentiation of hMSCs is Gln-dependent; (2) the partial Gln depletion, imposed by Gln-addicted MM cells in the BM microenvironment, contributes to the impairment of osteoblastic differentiation of hMSCs; (3) hindrance of differentiation may depend on the limited availability of intracellular Asn derived from Gln-dependent ASNS. These results support the evidence that Gln addiction of MM cells affects bone microenvironment leading to the inhibition of OB differentiation and, consequently, to the development of MM bone disease.

Project description:To acknowledge the molecular mechanisms underlying maize salt tolerance, two maize inbred lines, including salt-tolerant 8723 and salt-sensitive P138, were used in this study. Comparative proteomics of seedling roots from two maize inbred lines under 180 mM salt stress for 10 days was performed by the isobaric tags for relative and absolute quantitation (iTRAQ) approach. We obtained a total of 336237 spectra. 30616 peptides and a total of 7505 proteins were identified with 1% FDR. A total of 7505 differentially expressed proteins (DEPs) were identified. 626 DEPs were identified in line 8723 under salt stress, among them, 378 up-regulated and 248 down-regulated. 473 DEPs were identified in P138, of which 212 were up-regulated and 261 were down-regulated. Venn diagram analysis showed that 17 DEPs were up-regulated and 12 DEPs were down-regulated in the two inbred lines. In addition, 8 DEPs were up-regulated in line 8723 but down-regulated in P138, 6 DEPs were down-regulated in line 8723 but up-regulated in P138. In salt-stressed 8723, the DEPs were primarily associated with phenylpropanoid biosynthesis, starch and sucrose metabolism, and the MAPK signaling pathway. Intriguingly, the DEPs were only associated with the nitrogen metabolism pathway in P138. Compared to P138, the root response to salt stress in 8723 could maintain stronger water retention capacity, osmotic regulation ability, synergistic effects of antioxidant enzymes, energy supply capacity, signal transduction, ammonia detoxification ability, lipid metabolism, and nucleic acid synthesis. Based on the proteome sequencing information, changes in the abundance of 8 DEPs were correlated with the corresponding mRNA levels. Our results from this study may elucidate some details of salt tolerance mechanisms and salt tolerance breeding of maize.

Project description:Palmitic acid (C16:0) is the most abundant saturated fatty acid in animals serving as a substrate in lipid synthesis and β-oxidation, and in the modification of proteins called palmitoylation. The influence of dietary palmitic acid on protein palmitoylation in the context of metabolic processes remains largely unknown. In this study we performed high-throughput proteomic analyses of the liver membrane fraction in the mouse to examine the influence of a palm oil-rich diet on the level and S-palmitoylation of proteins. For this purpose, mice were fed for 4 or 12 weeks a diet containing 19.1% of palm oil in addition to 4% soybean oil (45% kcal from fat) while 4% soybean oil (10% kcal from fat) was the only fat source in the control diet. Liver functioning and pro-inflammatory responses of the liver and peritoneal macrophages as well as the input of protein S-palmitoylation to these aspects were assessed in parallel. We found that the diet rich in palm oil induced transient accumulation of C16:0 and C18:1 fatty acids in murine liver leading to changes of the level and S-palmitoylation of numerous proteins involved in liver metabolism and selected innate immune responses. The relatively mild negative impact of such diet on liver functioning can be attributed to a lower bioavailability of palm oil-derived C16:0 vs. that of C18:1 and the efficiency of mechanisms preventing liver injury, including dynamic protein S-palmitoylation.

Project description:While in transit within and between hosts, uropathogenic E. coli (UPEC) encounter multiple stresses, including substantial levels of nitric oxide and reactive nitrogen intermediates. Strains of UPEC become conditioned to high concentrations of acidified sodium nitrite (ASN), a model system used to generate nitrosative stress. We used microarrays to define the expression profile of UPEC that have been conditioned for growth in ASN. Experiment Overall Design: Separate colonies of the UPEC isolate UTI89 grown on LB agar plates from a -80°C freezer stock were used to start overnight shaking cultures in MES-buffered LB broth (MES-LB, pH 5.0). Each culture was then diluted 1:100 into 7 ml MES-LB with or without 3 mM ASN in loosely capped 20-by-150-mm borosilicate glass tubes and grown with shaking at 37°C. Growth was monitored by optical density until OD600 = 1.5, at which point cultures were spun down, and pellets frozen at -80°C for at least 12 h. RNA was extracted with hot phenol-chloroform and purified by CsCl centrifugation. cDNA was synthesized, fragmented, and labeled for hybridization to Affymetrix GeneChip® E. coli Genome 2.0 Arrays.

Project description:This work comprehensively compared 50 mM of ammonium acetate (pH 6), Tris-HCl (pH 8), ABC and TEAB as in-solution trypsin digestion buffers. Both iTRAQ quantification and label-free results indicate that ammonium acetate (pH 6) is more suitable than other buffers for studying endogenous deamidation and N-glycosylation due to the significant decrease of artificial Asn deamidation in comparison to other buffers without affecting protein and peptide identification and Gln deamidation. Determination of the half-life of Asn deamidation in the four buffers further validates the conclusion. Our results also indicate that among the commonly used tryspin digestion buffers, ABC and TEAB are not suitable for studying Asn deamidation and N-glycosylation, but Tris-HCl may be used if trypsin digestion has to be done at around pH 8.

Project description:The rate of improvement of sugar content in sugarcane remains low for decades worldwide. Our previous transcriptome studies provided an atlas of sucrose accumulation-related gene expression but little is known about proteins involved. Here this knowledge gap is addressed by a proteomic analysis of experimentally altered sucrose accumulation in sugarcane. Analysis of stem proteomes of ripener ethephon-treated high- and low-sugar genotypes had identified 2983 proteins of which 139 were significantly differentially expressed (DEPs). These DEPs were found to be involved in sugar metabolism-related processes with 25 of them may have a regulatory role in sucrose accumulation. The key proteins identified include UDP-glucose 6-dehydrogenase associated with amino sugar and nucleotide sugar metabolism; those involved in carbon fixation; and fructokinase, β-D-glucosidase and α-glucan phosphorylase involved in starch and sucrose metabolism. Distinct genotype- and ethephon-dependent DEP expression was evident providing new insights on one of the most intractable sugarcane traits to breeding.

Project description:Axillary bud outgrowth is an essential process of plant branching to set-up its architecture. Nitrogen is implicated in the development of young organs such as secondary axes (axes II) resulting from bud outgrowth. We have previously shown in planta that asparagine concentration increases in the sap and in the tissues during axes II elongation. In vitro, we demonstrated that this amino acid is the sole at its physiological concentration able to evoke an efficient elongation of axes II in the presence of different sugars. To go further, we performed in this work a transcriptomic analysis through RNA sequencing and obtained 848 annotated sequences that are potentially implicated in bud outgrowth in response to nitrate in the presence of sucrose. Among them, the expression of Asparaginase 2 gene takes place during dormancy while, in contrast, Asparagine synthase 2 gene is active during bud outgrowth. So we have established through qRT-PCR the expression level of the main growth regulators related genes in the permissive condition in the presence of asparagine and sucrose. We confirmed using conceptually different experiments that asparagine has a strong involvement in bud outgrowth and demonstrated that the genes implicated in its metabolism could be consider as new biomarkers in the process in rosebush.

Project description:Climate change is affecting crop production due to soil salinization and water scarcity, and is predicted to worsen in the coming years. Rice is a major staple food and the most salt-sensitive cereal. High salinity in the soil triggers several adaptive responses in rice to cope with osmotic and ionic stress at the physiological, cellular and molecular levels. A major QTL for salinity tolerance, named Saltol, is present on chromosome 1 of Indian rice landrace varieties such as Pokkali and Nona Bokra. In this study, we characterized the physiological and early proteomic responses to salinity in FL478, an inbred rice line harboring the Saltol region. For this, plantlets were cultured in hydroponic cultures with 100 mM NaCl and evaluated at 6, 24 and 48h. At the physiological level, salinity significantly reduced shoot length after 48 h, whereas root length significantly increased. Moreover, the Na+/K+ ratio was maintained at lower levels in the shoots compared to the roots FL478 plantlets. On the other hand, roots showed a faster and more coordinated proteomic response than shoots, which was evident from only 6h of treatment. These responses were markedly related with transcription- and translation-related proteins. Moreover, roots exhibited a higher accumulation of stress-related proteins in response to salinity treatment, like peroxidase and SalT, which are both present in the Saltol QTL. Both, physiological and proteomic response, showed that roots respond in a highly adaptive manner to salinity stress compared to shoots, which suggests that this tissue is critical to the tolerance observed in varieties harbouring the Saltol region.
