BioID screening experiment to map proteins linked to PHYHD1

ABSTRACT: PHYHD1 is a 2-oxoglutarate-dependent dioxygenase. To shed light on the cellular function of human PHYHD1, we performed a BioID screening experiment to map proteins linked to PHYHD1 functionally. For that, we used HEK293T cells transiently expressing either BirA* or BirA*-tagged PHYHD1 in the absence or presence of biotin.

Plasmodium falciparum MSRP6-C-terminal domain (cd) interactome vs Maurer’s Cleft proteome and host cytosolic proteome using quantitative BioID

Project description:Interaction partners to a small part of the Maurer's clefts protein MSRP6 termed 'cd' were identified using BioID. The cd part recruits MSRP6 to the Maurer's clefts. To find the interactors of cd in isolation from MSRP6, this region was appended together with BirA* (for BioID) to a truncated version of REX3 to traffic it to the host cell (construct REX3trunc-3cd-BirA*-GFP). This construct is found at the Maurer's clefts by virtue of the cd domain. To obtain a BioID proteome specific for cd, two control constructs were generated. First, REX3trunc-BirA*-GFP without cd (freely soluble in the host cell providing a host cytosolic proteome) and STEVOR1-260-BirA*-GFP (as a control for general Maurer's clefts proteins proving a Maurer’s Cleft proteome). Quantitative mass spectrometry was then used to identify candidates for cd-specific MSRP6 interaction partners compared to general Maurer's clefts proteins and exported proteins not localizing at the Maurer's clefts.

Metabolic enhancement of developmental pausing (embryos)

Project description:Embryonic stem (ES) cells and embryos reversibly pause via chemical mTOR inhibition. In this study, we investigate the tissue-specific response to mTORi-induced pausing in ES and trophoblast stem (TS) cells. To resolve the sequential rewiring of the proteome, we conducted a time-series proteomics experiment at 1, 3, 6, 12, 24, and 48 hours upon induction of pausing, and at 1, 3, 6, 12, 24, and 48 hours upon release of pausing in ES and TS cells. We find that ES, but not TS cells pause reversibly. To optimise developmental pausing conditions, we reasoned that by understanding the difference in pausing response of ES and TS cells, we could identify which pathways are essential for pausing. We found that KEGG pathways related to amino acid degradation, fatty acid degradation, and DNA repair are upregulated in ES cells, but downregulated in TS cells during entry into pausing. Moreover, by targeted metabolomics, we found a depletion of short chain carnitines in the paused ES cells. To extend the length of developmental pausing, we supplemented paused embryos with L-carnitine. The L-carnitine supplementation facilitates lipid usage and prolongs the pausing length by 19 days through the establishment of a more dormant state.

Chromosome localization of cohesin oligomers in mid-M arrested yeast cells

Project description:We report the genomic localization of cohesin oligomers in nocodazole arrested yeast cells. Two alleles of SMC3 were expressed in yeast cells, one fused to BirA enzyme and the other tagged with AviTag. Cohesin oligomers were biotinylated and ChIP with streptavidin beads. As control experiments, cohesin localization on chromosome was determined in strains expresses freely diffusable BirA enzyme, where all Smc3 proteins were biotinylated; non-specific ChIP were determined in strains with no BirA.

Profiling protein-protein interactions in human brain by refined co-fractionation mass spectrometry

Project description:Proteins are essential regulators of biological processes and can have diverse functions depending on their interactions with other proteins. To understand deeply the interaction and their complexes, co-fractionation mass spectrometry (CF-MS) was used with ion exchange chromatography columns and data was analyzed with Data-independent acquisition (DIA) mode. Our comprehensive DIA CF-MS analysis successfully identified over 1,000 protein complexes and approximately 10,000 protein-protein interactions, many of which had not been previously discovered. These findings present an invaluable resource for a wide range of human brain research endeavors, including the identification of disease-specific protein complexes.
