ABSTRACT: To identify the specific proteins interacting with STX17, HEK293T cells stably expressing Flag-STX17 were lysed and immunoprecipitated with anti-Flag antibody, and eluted for Commassie blue staining and then subjected to mass spectrometric analysis.

Tau interactome mapping reveals dynamic processes associated with neurodegenerative diseases

Project description:The Tau (MAPT) protein drives neuronal dysfunction and toxicity in the brain in Alzheimer’s disease (AD) and other Tauopathies. To dissect the complexity of the Tau interactome that underlies this process we used two proteomic approaches to characterize the dynamic and multifaceted nature of Tau protein-protein interactions in human induced pluripotent stem cell (iPSC)-derived neurons. We used engineered ascorbic acid peroxidase (APEX) for spatiotemporally restricted mapping of Tau interaction proteins in combination with quantitative affinity purification mass spectrometry (AP-MS) to interrogate disease-related changes in the Tau interactome. The APEX method resolved subcellular interactions of wild-type Tau at amino acid level resolution in living neurons as well as novel activity-dependent interactions of Tau with presynaptic vesicle proteins that occurred during Tau secretion from neurons. Among the many Tau interacting proteins revealed by AP-MS, the interaction of mitochondrial proteins with wild-type Tau (TauWT) was more robust than with TauV337M or TauP301L. The mitochondrial proteins that preferentially interacted with TauWT comprised a protein module that is downregulated in multi-omics analyses of human AD brains. Mitochondrial bioenergetics were altered in TauV337M compared to TauWT human iPSC-derived neurons confirming the impact of Tau on mitochondria. These Tau interactome analyses open up novel disease-related processes as potential therapeutic targets to block Tau-mediated pathogenesis.

Tyrosine phosphorylation regulates RIPK1 activity to limit cell death and inflammation

Project description:Receptor-interacting serine/threonine-protein kinase 1 (RIPK1) is a cytosolic protein kinase that regulates multiple inflammatory and cell death pathways. Serine/Threonine phosphorylation of RIPK1 is known to suppress RIPK1 kinase-mediated cell death in the contexts of inflammation, infection and embryogenesis, however, regulation by tyrosine phosphorylation has not been reported. Here, we show that non-receptor tyrosine kinases Janus kinase 1 (JAK1) and SRC are able to phosphorylate RIPK1 at Y384 (Y383 in murine RIPK1), leading to suppression of TNF-induced cell death. Mice bearing a homozygous Ripk1 mutation that prevents tyrosine phosphorylation of RIPK1 (Ripk1Y383F/Y383F), develop systemic inflammation and emergency haematopoiesis. Mechanistically, Ripk1Y383F/Y383F mutation promotes RIPK1 kinase activation and enhances TNF-induced apoptosis and necroptosis, which is partially due to impaired recruitment and activation of MAP kinase-activated protein kinase 2 (MK2). The systemic inflammation and emergency haematopoiesis in Ripk1Y383F/Y383F mice are largely alleviated by RIPK1 kinase inhibition, and prevented by genomic deletions targeted to the upstream pathway (either to Tumor necrosis factor receptor 1 or RIPK3 and Caspase8 simultaneously). In summary, our results demonstrate that tyrosine phosphorylation of RIPK1 is critical for regulating RIPK1 activity to limit cell death and inflammation.

Human SMARCA5 interactome in transgenic SMARCA5 mouse model

Project description:We hypothesize that the ISWI ATPase Smarca5 plays a role in hematopoietic stem cell development via its interaction partners, and to study the role, we used a mouse model with transgenic expression of SMARCA5 coupled with mass spectrometry analysis. The study uses transgenic SMARCA5 mouse model with conditional hypomorphic allele (lower expression on protein level compared to controls) incorporated into Rosa26 locus, transgenic allele uses endogenous Rosa26 promoter. The transgenic human SMARCA5 protein has a FLAG tag at its C-terminus, which allows specific immunoprecipitation and also differentiation from the endogenous protein (human and mouse SMARCA5 are almost identical at the protein level). To ensure the highest possible expression of the transgenic allele, we used a model that also had one endogenous Smarca5 allele deleted. Various organs (thymus, spleen, brain, kidney, liver, testes, muscle, fetal liver) were isolated from transgenic mice, lysed and then immunoprecipitated using anti-FLAG antibody. The immunoprecipitates were then analyzed using mass spectrometry to determine SMARCA5 interactomes in various tissues. Transgenic human SMARCA5 was confirmed to form all the expected complexes and capable of replacing the functions of the mouse protein. Project description:Foodcrusts are often discovered inside archaeological pottery and other containers. They can provide abundant information about vessel function, diet, cuisine activities and human subsistence strategies. Lipid analysis has been used for decades to characterize foodcrusts, indicating their compositions and biological sources. Recently, proteomics has also been applied to foodcrusts, providing more specific information about the tissues and species origins. In this study, lipid and proteomic analysis were combined to analyze foodcrusts in pottery from the Xiawan site of the Taihu Lake region, East China. These pottery sherds are mainly attributed to the Songze cultural period (ca. 5800-5300 BP). The results show that these foodcrusts contain interpretable concentrations of lipid compounds, including a series of common medium- and long-chain fatty acids, dicarboxylic acids, aliphatic alcohols, sterols and their derivatives, isoprenoid fatty acids and long-chain ketones, as well as proteins of terrestrial mammals and aquatic products. This study provides direct evidence for the function of pottery and the exploitation of animal and plant resources at that time, especially freshwater products, marine fish, rice and millet. Therefore, the combination of lipid and proteomic analysis has great potential in organic residue analysis for foodcrusts.

Genetic analysis of E3 ubiquitin ligases using CRISPR-Cas9 in primary T cells identifies TRAF2 and UHRF1 as regulators of HIV infection and latency reversal

Project description:During the course of HIV infection, host ubiquitination pathways are both attempting to fight off infection and are being hijacked by the virus in an attempt to optimally infect our cells. In order to more fully understand the role ubiquitination plays in HIV infection, we first defined the set of ubiquitin ligases expressed in primary CD4+ T cells using mass spectrometry. Out of the approximately 380 total ligases, we identified 116 that were expressed, and proceeded to delete them individually in primary CD4+ cells using an arrayed CRISPR/Cas9 approach.

LC-MS/MS analysis of Gd-IgA1 and secretary TfR1 cross-linked complex

Project description:The retention of galactose-deficient IgA1 (Gd-IgA1) in the glomerular mesangium is a hallmark of IgA nephropathy (IgAN). The immune complex formed by Gd-IgA1 binds to transferrin receptor 1 (TfR1) and deposits on mesangial cell, inducing cell proliferation, inflammatory response, matrix secretion, etc., causes organic damage and dysfunction of the kidney. Even though, the mechanism of how Gd-IgA1 recognize and bind to TfR1 is unclear. In this experiment, we ami to determine the specific interaction region responsible for Gd-IgA1 and TfR1. We prepared a complex of Gd-IgA1 and TfR1 by incubating the two proteins under acidic conditions and stabilizing it using the chemical cross-linking agent glutaraldehyde. And then, the gel bands corresponding to the Gd-IgA1-TfR1 complex was exexcised from the SDS-PAGE gel and analyzed by high-resolution mass spectrometry. This analysis identified fragments containing the hinge peptide sequence, with the R276 residue interacting with the E350 and D356 residues in the apical domain of TfR1. Our results reveal that the hinge peptide of Gd-IgA1 interacts specifically with the apical domain of TfR1.
