Project description:SLC15A4 is an endolysosome-resident transporter intimately linked with autoinflammation and autoimmunity. Specifically, SLC15A4 is critical for Toll-like receptor (TLR) 7-9 as well as the nucleotide-binding oligomerization domain-containing protein (NOD) signaling in several immune cell subsets. Notably, SLC15A4 is essential for the development of systemic lupus erythematosus in murine models and is associated with autoimmune conditions in humans. Despite its therapeutic potential, to our knowledge no chemical probes have been developed that target SLC15A4. Here, we use an integrated chemical proteomics approach to develop a suite of chemical tools, including first-in-class functional inhibitors, for SLC15A4. We demonstrate SLC15A4 inhibitors described herein suppress endolysosomal TLR and NOD functions in a variety of human and mouse immune cells, furnish evidence of their ability to suppress inflammation in vivo and in clinical settings, and provide insights into their mechanism of action. Our findings establish SLC15A4 as a druggable target for the treatment of autoimmune/autoinflammatory conditions.

These changes can not only dramatically affect protein function, structure, and interactions but also the accessibility to small molecules (i.e. ligandability). Central to the development of "targeted therapies" are methods that not only identify proteins important for disease progression, but also enable the discovery of chemical probes that selectively engage these proteins under disease relevant conditions. In this study, we developed a chemoproteomic strategy to create global “fingerprints” that delineate alterations in protein ligandability in response to changes in PTM status. Employing fragment-based photoaffinity probes, we generated a comprehensive map of drug-like ligand-protein interactions that are sensitive to changes in N-glycosylation and phosphorylation in human cells. By integrating binding site information and structural analysis, we identified and orthogonally validated functionally diverse binding pockets whose ligandability is PTM-dependent. Among these targets, we discovered changes in the phosphorylation status of common oncogenic KRAS mutants affect accessibility to small molecules. Overall, our strategy unveils new insights into dynamic chemical tractability of the proteome mediated by PTMs and provides a blueprint for the development of chemical probes to selectively target proteins under specific states.

Project description:The nucleus controls cell growth and reproduction by well-orchestrated interactions between nuclear proteins and chromatin. Mutations that result in the dysregulation of these chromatin-associated proteins are known to lead to the onset of numerous diseases. Many of these nuclear proteins have remained recalcitrant to traditional non-covalent small-molecule ligand discovery. Covalent ligands can provide a promising approach for targeting proteins such as transcription factors that lack ordered small-molecule binding pockets. Here, we present a chemoproteomic platform that couples proximity labeling (PL) using a Histone-TurboID (His-TID) construct with competitive isoTOP-ABPP to identify ligandable nuclear cysteines. Application of covalent scout fragments, KB02 and KB05, revealed ligandable cysteine sites on diverse proteins involved in transcriptional regulation, spindle assembly, and DNA repair. To identify functional liganding events that alter target-protein association with chromatin, we monitor the effects of KB02 and KB05 on the chromatin-associated proteome. Importantly, we identify proteins that show both increased and decreased association with chromatin in the presence of the covalent fragments. Notably, the Parkinson disease protein 7 (PARK7) showed increased nuclear localization and association with chromatin upon covalent liganding at Cys106 by KB02. Together, our PL-assisted nuclear-focused chemoproteomic platform provides us insights into nuclear cysteine ligandability and the functional effects of ligand binding on chromatin association, thereby furthering our understanding of the potentially druggability of the nuclear proteome.

Project description:Dialkyldiazirines have emerged as a photoaffinity probe of choice for interactome mapping in live cell experiments. Upon irradiation, ‘linear’ dialkyldiazirines produce dialkylcarbenes, which are susceptible to both intramolecular reactions and unimolecular elimination processes, as well as diazoalkanes, which also participate in intermolecular labeling. Cyclobutylidene has a nonclassical bonding structure and is stable enough to be captured in bimolecular reactions. Cyclobutanediazirines have more recently been studied as photoaffinity probes based on cyclobutylidene, but the mechanism, especially with respect to the role of putative diazo intermediates, was not fully understood. Here, we show that photolysis (365 nm) of cyclobutanediazirines can produce cyclobutylidene intermediates as evidenced by formation of their expected bimolecular and unimolecular products, including methylenecyclopropane derivatives. Unlike linear diazirines, cyclobutanediazirine photolysis in the presence of tetramethylethylene produces a [2+1] cycloaddition adduct. By contrast, linear diazirines produce diazo compounds upon low temperature photolysis in THF, whereas diazo compounds are not detected in similar photolyses of cyclobutanediazirines. Diazocyclobutane, prepared by independent synthesis, is labile, reactive toward water, and capable of protein alkylation. The rate of diazocyclobutane decomposition is not affected by 365 nm light, suggesting that the photochemical conversion of diazocyclobutane to cyclobutylidene is not an important pathway. Finally, chemical proteomic studies revealed that a likely consequence of this primary conversion to a highly reactive carbene is a marked decrease in labeling by cyclobutanediazirine-based probes relative to linear diazirine counterparts both at the individual protein and proteome-wide levels. Collectively, these observations are consistent with a mechanistic picture for cyclobutanediazirine photolysis that involves carbene chemistry with minimal formation of diazo intermediates, and contrasts with the photolyses of linear diazirines where alkylation by diazo intermediates plays a more significant role.

Project description:Metronidazole (Metro) represents the front line-drug against Helicobacter pylori infections, but despite its crucial role as an antibiotic, little is known about its exact mode of action (MoA). To unravel cellular protein targets, we here performed activity-based protein profiling (ABPP) with tailored Metro probes. Surprisingly, an alkynylated ether probe (Metro-P3) exhibited a 60-fold enhanced potency against H. pylori, suggesting that this moiety represents a crucial, yet undiscovered switch for the activity profile. ABPP in living H. pylori uncovered two major protein targets, chaperonin HpGroEL and thiol peroxidase HpTpx, which are both part of the oxidative stress response and essential for H. pylori to survive under gastric oxidative stress. Tailored biological assays validated the inhibition of both targets by covalent modification of cysteines. Strikingly, the binding of Metro-P3 to HpTpx was much more pronounced compared to the parent drug. This diverging interaction of both molecules was corroborated by co-crystallization studies with Metro and Metro-P3 identifying the propargyl ether moiety to be essential for a prominent helix-dipole interaction in HpTpx. Metro-P3 along with several refined ether analogs exhibited no human cell toxicity up to 1 mM, favorable pharmacological profiles, and sufficient plasma stability. Satisfyingly, the activity boost translated to in vivo H. pylori mouse infection models where the most potent ether analog showed full eradication of bacteria at 50-fold reduced dosing compared to regular metronidazole standard triple therapy. Overall, our results highlight ether modifications of 5-nitroimidazole alcohols as unprecedented path towards dual MoA antibiotics which induce oxidative stress and simultaneously inhibit the stress response eventually leading to bacterial cell death

Project description:Apicomplexan parasites use Ca2+-regulated exocytosis to secrete essential virulence factors from specialized organelles called micronemes. Ca2+-dependent protein kinases (CDPKs) are required for microneme exocytosis; however, the molecular events that regulate trafficking and fusion of micronemes with the plasma membrane remain unresolved. Here, we combine sub-minute resolution phosphoproteomics and bio-orthogonal labeling of kinase substrates in Toxoplasma gondii to identify 163 proteins phosphorylated in a CDPK1-dependent manner. In addition to known regulators of secretion, we identify uncharacterized targets with predicted functions across signaling, gene expression, trafficking, metabolism, and ion homeostasis. One of the CDPK1 targets is a putative HOOK activating adaptor. In other eukaryotes, HOOK homologs form the FHF complex with FTS and FHIP to activate dynein-mediated trafficking of endosomes along microtubules. We show the FHF complex is partially conserved in T. gondii, consisting of HOOK, an FTS homolog, and two parasite-specific proteins (TGGT1_306920 and TGGT1_316650). CDPK1 kinase activity and HOOK are required for the rapid apical trafficking of micronemes as parasites initiate motility. Moreover, parasites lacking HOOK or FTS display impaired microneme protein secretion, leading to a block in the invasion of host cells. Taken together, our work provides a comprehensive catalog of CDPK1 targets and reveals how vesicular trafficking has been tuned to support a parasitic lifestyle.
