De novo DNA methylation in plants relies on transcription of RNA polymerase V (Pol V) along with KTF1, which produce long non-coding RNAs for recruitment and assembly of the DNA methylation machinery. Project description:This project aims to analyse the proteins of outer membrane vesicles (OMVs) released by a Serratia bacteria strain Su_YN1, which is isolated from field-caught mosquito gut. Su_YN1 produces massive OMVs under host serum induction. The data contain LC-MSMS results of the OMVs released without serum induction (WT-), and serum induced OMVs of WT strain (WT+) and several gene disruption strains (disruption of the ABC transporter genes ABC1 and ABC2). This project was conducted by CEMPS lab and Shanghai hoogen biotech co.ltd. The CEMPS lab prepared the purified OMV samples and Shanghai hoogen biotech co.ltd conducted the LC-MSMS analysis.

Project description:Alzheimer’s disease is the most common form of dementia, and its prevalence increases exponentially with age. The patients affected gradually lose cognitive function, control over their sense of orientation, their emotions, and other aspects of behavior. Thirty-five million people are now considered to be affected by AD and this number is expected to double in the next few decades. We utilized an AD cell model system for a proteomic study by using mass spectrometry. To mimic early events in AD, LAN5 neuroblastoma cell were incubated for a short time with a recombinant form of Aβ42 (rAβ42), a peptide involved in AD, and the extracted proteins were utilized for the proteome analysis. Furthermore, we used bioinformatics tools to identify networks, associated processes, pathways, etc. The potential modulation of pathways suggested by the similarity of GO terms and presence of protein-protein interaction networks among significantly modulated proteins was explored using the bioinformatic tool KEGG. Pathway enrichment analysis was conducted for up and down regulated protein groups, and four pathways were identified. In particular, the Spliceosome pathway identified in the under-expressed protein group was reported by KEGG to be the most significantly enriched. To confirm the effect of Aβ42 on the spliceosomal pathway, the level of expression of SmB/B’/N (a component of the spliceosomal machinery) was measured. However, further studies are necessary to fully elucidate the the down-regulation effect of the spliceosome proteins in AD, and how this may contribute to the early event in this disorder.

Project description:Constituting the final growth phase during the lifecycle of maize (Zea Mays L.), leaf senescence plays an important biological role in grain yield in crops. We undertook proteomic and physiological analyses in inbred line Yu816 in order to unravel the underlying mechanisms of leaf senescence induced by preventing pollination. A total of 6,941 proteins were identified by Isobaric tags for Relative and Absolute Quantitation (iTRAQ) analysis. Proteomic analyses between pollinated (POL) and non-pollinated (NONPOL) plants indicated that 973 different proteins accumulated in NONPOL plants. The accumulated proteins were classified into various groups, including response to stimuli, cellular processes, cell death and metabolic processes using functional analysis. Furthermore, in accordance with the changes in these different accumulated proteins, analysis of changes in leaf total soluble sugars and starch content showed that the prevention of pollination can disturb endogenousplant hormone and sugar metabolism and lead to ROS bursts, protein degradation and photosystem breakdown, eventually resulting in leaf senescence. Project description:Listeria monocytogenes is a food-borne pathogen which causes listeriosis. It is an intracellular parasite invading the epithelial cells where it escapes from the vacuole into the host cytoplasm to replicate, using actin-based motility to move within and between cells. The intracellular life cycle is well documented whereas the time spent in the lumen of the intestine is poorly understood. The aim of this study was to investigate the mechanism by which L. monocytogenes adapts to the environment of the small intestine prior to invasion. Specifically, to determine if the PrfA regulon, that encodes the virulence factors of L. monocytogenes, is switched on by signals within the intestinal lumen. L. monocytogenes were grown under aerobic or microaerobic conditions with glucose or glycerol as carbon source.

Project description:Forkhead box protein 3 (FOXP3) is implicated in tumor progression and prognosis in various types of tumor cells. We have recently reported that FOXP3 inhibited proliferation of gastric cancer (GC) cells through activating the apoptotic signaling pathway. In this study, we found that over-expression of FOXP3 inhibited GC cell migration, invasion and proliferation. Then, the label-free quantitative proteomic approach was employed to further investigating the down-stream proteins regulated by FOXP3, resulting in a total of 3,978 proteins quantified, including 186 significantly changed proteins. Caveolin-1 (CAV1), as a main constituent protein of caveolae, was one of those changed proteins up-regulated in FOXP3-overexpressed GC cells, moreover, it was assigned as one of the node proteins in the protein-protein interaction network and the key protein involved in focal adhesion pathway by bioinformatics analysis. Further biological experiments confirmed that FOXP3 directly bound to the promoter regions of CAV1 to positively regulate CAV1 transcription in GC cells. In summary, our study suggested that FOXP3 can be considered as a tumor suppressor in GC via positively regulating CAV1 through transcriptional activation, and this FOXP3-CAV1 transcriptional regulation axis may play an important role in inhibiting invasion and metastasis of GC cells.

Project description:Microtubules are ancient and highly conserved polymers composed of alpha and beta tubulin heterodimers. Their dynamic remodelling drives diverse cellular processes from organelle trafficking and chromosome segregation to templating more stable structures like those of centrioles and ciliary axonemes. While organisms like Chlamydomonas reinhardtii only have a single - and -tubulin gene, TUBB4B, is one of 10 human -tubulin isotypes which can pair with one of the 9 isotypes of -tubulin. Whether this diversification permits discrete transcriptional units for cell type specific expression, or whether additional functional differences exist between isotypes remains unclear. Here, using human disease genetics, we reveal three distinct classes of ciliopathic disease in human patients carrying de novo mutations in TUBB4B. Using structure-function studies, we demonstrate these mutations differentially affect microtubule dynamics and cilia formation in a dominant negative manner. Importantly, using patient-modelled mutant as well as knockout Tubb4b mice we establish a necessary and non-redundant function for TUBB4B in building centrioles and axonemes of multiciliated cells. Our results suggest that a functional difference in TUBB4B is required to support the unique microtubule architecture in motile ciliated cells. It places primary ciliary dyskinesia and the ciliopathies more broadly into an expanding phenotypic and clinical spectrum of human tubulinopathies.

Project description:The increasing number of biological applications for black phosphorus (BP) nanomaterials has precipitated considerable concern about their interactions with physiological systems. Here, we demonstrate the adsorption of plasma protein onto BP nanomaterials and the subsequent immune perturbation effect on macrophages. Using liquid chromatography tandem mass spectrometry, we discovered that BP nanosheets (BPNSs) were able to bind 23.3 percent of immune proteins from plasma, while BP quantum dots (BPQDs) bound 41.8 percent of immune proteins. In particular, the protein corona dramatically reshaped BP nanomaterial-corona complexes, influenced cellular uptake, activated the NF-κB pathway and even increased cytokine secretion by 2-5-fold. BP nanomaterials induced immunotoxicity and immune perturbation in macrophages in the presence of a plasma corona. These findings offer important insights into the development of safe and effective BP nanomaterial-based therapies.

Project description:Membrane proteins may act as transporters, receptors, enzymes and adhesion-anchors, accounting for nearly 70% of pharmaceutical drug targets. Difficulties in efficient enrichment, extraction and solubilization still exist because of their relatively low abundance and poor solubility. A simplified membrane protein extraction approach with advantages of user-friendly sample processing procedures, good repeatability and significant effectiveness was developed in the current research for enhancing enrichment and identification of membrane proteins. This approach combining centrifugation and detergent along with LC-MS/MS successfully identified higher proportion of membrane proteins, integral proteins and transmembrane proteins in membrane fraction (76.6%, 48.1%, and 40.6%) than in total cell lysate (41.6%, 16.4%, and 13.5%), respectively. Moreover, our method tended to capture membrane proteins with high degree of hydrophobicity and number of transmembrane domains as 486 out of 2106 (23.0%) had GRAVY >0 in membrane fraction, 488 out of 2106 (23.1%) had TMs ≥2. It also provided for improved identification of membrane proteins as more than 60.6% of the commonly-identified membrane proteins in two cell samples were better identified in membrane fraction with higher sequence coverage.

Project description:The objective of this study was to examine changes in muscle gene expression of growing steers during a period of dietary energy restriction followed by a period of realimentation. Crossbred Aberdeen Angus x Holstein Friesian (n = 24) steers were assigned to one of two feeding treatments. Over a 99 d period, 1 group (n=12) was offered a high energy control diet consisting of concentrates ad libitum and 7 kg of grass silage per head daily. The second group (n=12) was offered an energy restricted diet consisting of grass silage ad libitum plus 0.5 kg of concentrate per head per day. From the end of the differential feeding period (99 d), both groups of animals were offered a total mixed ration (grass silage:concentrate ratio of 80:20). This period, which lasted 200 d, was known as the realimentation period. All animals were slaughtered on d 299 of the study. Muscle biopsies were collected at 2 time points (end of the differential feeding period (d 99) and during the realimentation period (d131). RNA was extracted and muscle gene expression was examined using RNA-seq technology and bioinformatic analysis. During the differential feeding period, 17 over-represented pathways were identified, including the peroxisome proliferator activated receptor signalling, glycolysis/ gluconeogenesis and metabolic pathways controlling the metabolism of lipids and lipoproteins which indicate reduced energy intake and fat tissue accumulation occurring in muscle tissue during the restriction phase. During the realimentation period, 164 differentially expressed genes were annotated to 9 over-represented pathways including starch and sucrose metabolism, carbohydrate digestion and absorption and TGF-β signalling pathway. It is hypothesised that the signalling effects of the TGF-β pathway were reduced thereby promoting accelerated cell growth and proliferation in muscle tissue of animals experiencing compensatory growth. This information can be exploited in genomic breeding programmes to assist selection of cattle with a greater ability to compensate following a period dietary restriction. 24 muscle RNA samples were analysed in total. 6 samples were from muscle biopsies collected at the end of a period of dietary restriction (d99) and 6 samples were from muscle biopsies collected at the peak of compensatory growth (d131). In addition, RNA was also analysed from 6 samples collected from animals fed ad libitum at each of these two timepoints.
