Mesothelin secretion by pancreatic cancer cells co-opts macrophages and promotes metastasis

ABSTRACT: SILAC-based proteomic analysis was performed on the secretome of the low metastatic FC1199 and high metastatic FC1245 KPC derived pancreatic cancer cell lines in order to identify secreted proteins that correlate with increased metastasis.

IFNγ protects motor neurons from oxidative stress via enhanced global protein synthesis in FUS-associated Amyotrophic Lateral Sclerosis

Project description:Amyotrophic lateral sclerosis type 6 (ALS6) is a familial subtype of ALS linked to Fused in Sarcoma (FUS) gene mutation. FUS mutations lead to decreased global protein synthesis, but the mechanism that drives this has not been established. Here, we used ALS6 patient-derived induced pluripotent stem cells (hIPSCs) to study the effect of the ALS6 FUSR521H mutation on the translation machinery in motor neurons (MNs). We find, in agreement with findings of others, that protein synthesis is decreased in ALS6 MNs. Furthermore, ALS6 MNs are more sensitive to oxidative stress and display reduced expression of TGF-β and mTORC gene pathways when stressed. Finally, we show that IFNγ treatment reduces apoptosis of ALS6 MNs exposed to oxidative stress and partially restores the translation rates in ALS6 MNs. Overall, these findings suggest that a functional IFNγ response is important for FUS-mediated protein synthesis, possibly by FUS nuclear translocation in ALS6.

KDM3A and KDM3B Maintain Naïve Pluripotency Through the Regulation of Alternative Splicing

Project description:Histone modifying enzymes play a central role in maintaining cell identity by establishing a conducive chromatin environment for lineage specific transcription factor activity. Pluripotent embryonic stem cells (ESCs) identity is characterized by lower abundance of gene repression associated histone modifications that enables rapid response to differentiation cues. The KDM3 histone demethylase family removes the repressive histone H3 lysine 9 dimethylation (H3K9me2). Here we uncover a surprising role for the KDM3 proteins in the maintenance of the pluripotent state through post-transcriptional regulation. We find through immunoaffinity purification of the KDM3A or KDM3B interactome and proximity ligation assays that KDM3A and KDM3B interact with RNA processing factors such as EFTUD2 and PRMT5. By generating double “degron” ESCs to degrade KDM3A and KDM3B in the rapid timescale of splicing, we find altered splicing, independent of H3K9me2 status. These splicing changes partially resemble the splicing pattern of the more blastocyst-like ground state of pluripotency and occurred in important chromatin and transcription factors such as Dnmt3b, Tbx3 and Tcf12. Our findings reveal non-canonical roles of histone modifying enzymes in splicing to regulate cell identity.

Project description:Pathogen-derived peptides presented by MHCII that are best able to activate cognate CD4+ T cells and initiate an adaptive immune response are termed immunodominant. The exact mechanisms and molecular determinants of antigen processing that contribute to immunodominance remain unclear. Recently, attention has been called to the events of proteolytic cleavage as a potential determinant. Here, we compare data generated through cleavage of hemagglutinin from influenza A, at varying pH and over a twenty-four hour time period in the presence of cathepsin B, H and S, to an immunodominant hierarchy previously established with an ex-vivo mouse model. We show that cleavage alone does not directly predict immunodominance, however resistance to digestion emerged as a determinant of immunodominance. Moreover, pH conditions contribute to shaping the peptidome available for MHCII binding and the size of the pools of unique peptides associated with immunodominance. These differences suggest the presence of multiple antigen processing pathways through which resistance to proteolytic cleavage and peptide redundancy may result in a more diverse peptidome for presentation.

Quantitative Proteomics of Enriched Esophageal and Gut Tissues from the Human Blood Fluke Schistosoma mansoni

Project description:Schistosomes are blood-dwelling helminth parasites causing a debilitating disease in the tropics. Major challenges to control persist and vaccines would provide an additional tool, but finding protective antigens is not trivial. It's known that the self-cure response of Rhesus macaques targets proteins from the tegument, gut and esophagus, the last of which is the least investigated. Here we applied proteomics to characterise esophageal antigens with potential utility for vaccine development. This dataset was generated by partial reanalysis of our published MS-data (PXD014872; 10.1021/acs.jproteome.9b00531). Originally, we have shown that shotgun proteomics applied to dissected esophageal fragments identified 13 MEG proteins, eleven of which are uniquely located in the esophageal glands. Antigenic variation by alternative splicing of MEG proteins was confirmed together with a specialised machinery for protein glycosylation in the esophagus. Moreover some gastrodermal secretions were highly enriched in the gut, while others were more uniformly distributed, potentially as markers of lysosomal activity. In contrast to PXD014872, this reanalysis allowed semi-specific trypsin cleavage during database search. This has proven to increase N-terminal sequence coverage of proteins processed for signal peptide removal, including esophageal MEG proteins.

Clinical Proteomics of Metastatic Melanoma Reveals Profiles of Organ-Specificity and Treatment Resistance

Project description:Immunotherapy and targeted therapy dramatically changed the treatment of metastatic melanoma. Yet, many patients do not respond to these treatments and improve the understanding of response and resistance is an urgent need. Thus, we utilized mass spectrometry-based proteomic analysis of 185 metastatic melanoma samples. Metastases from different sites demonstrate differences in cellular processes such as immune, metabolism, translation and proliferation. Complementary epidemiology analysis uncovers prognosis variance between different metastases locations after treated with anti-PD1. Examination of lung melanoma metastases reveals clinical and molecular heterogeneity that mainly reflected in immune-related processes. Analysis of BRAF mutation status and prior treatments with MAPK inhibitors also indicate differences in immune and metabolic processes and suggest a molecular basis for the combination of immunotherapy and targeted therapy. These results shed new light into biology and therapeutic resistant mechanisms and the pathogenesis of metastatic melanoma.

Project description:ECM is the physicochemical support for the cells living in the tissue microenvironment. it is important to know the protein contents within the ECM that are critical for extra- and intracellular signaling, cell growth, migration, cell-cell/ECM interactions. The ECM gel derived from the Engelbreth-Holm-Swarm murine sarcoma (commonly known as Matrigel or lrECM) purchased from the Sigma Aldrich in the liquid concentration of 8-12 mg/ml (Lot # 064M4075V) was used for the LC-MS/MS analysis and to prepare the 3D scaffolds used for downstream experiments. The Matrigel mass spectrometry data will be used to compare with those of the decellularized mice mammary tissue ECM/DBT-TMS.
