Atopic dermatitis (AD) is a prevalent inflammatory skin disorder in which patients experience recurrent eczematous lesions and intense itching. Microarray analysis of gene expression in Rabgef1-knockout and control mouse skin

Project description:RABGEF1, a guanine nucleotide exchange factor for Rab5 GTPase, can negatively regulate mast cell activation in vitro. In addition, RabGEF1-deficient mice develop morbidity and severe skin inflammation associated with marked increases in skin mast cell numbers (Tam et al., Nat Immunol, 5(8):844-52, 2004). These findings suggest that over-reactive skin mast cells may contribute to the observed skin pathology in vivo. In order to identify the cell type(s) which contribute to skin inflammation when RabGEF1 is absent, we attempted to delete Rabgef1 gene specifically in three major skin cell types, namely mast cells, myeloid cells and keratinocytes; thus, Rabgef1 floxed (fl/fl) mice were crossed with mice expressing the Cre-recombinase under the influence of the promoter of Mcpt5, LysZ or K14, respectively. Unexpectedly, Mcpt5-Cre;Rabgef1fl/fl and Lysz-Cre;Rabgef1fl/fl mice appeared normal without phenotypic abnormalities. However, K14-Cre;Rabgef1fl/fl mice were normal at birth but rapidly developed morbidity and skin inflammation after 2-3 days, and died between 1 and 8 weeks of age. Skin (epidermis + dermis) was sampled from the center of the back behind shoulders, for 2 conditional knock-out mice (Rabgef1 lox/lox K14-Cre, hereafter called Rabgef1K-KO) and 2 control mice (Rabgef1 lox/lox). Total RNA was isolated from mouse skin using Trizol. Gene expression analysis was performed using Affymetrix Mouse Genome 430 2.0 arrays, with two replicates per genotype. Microarray data were analysed using Bioconductor for R.

Project description:We report that full length TET1 (TET1-FL) overexpression fails to induce global DNA demethylation in HEK293T cells. The preferential binding of TET1-FL to hypomethylated CpG islands (CGIs) through its CXXC domain leads to its inhibited 5-hydroxymethylcytosine (5hmC) production as methylation level increases. TET1-FL-induced 5hmC accumulates at CGI edges, while TET1 knockdown induces methylation spreading from methylated edges into hypomethylated CGIs. However, TET1 can regulate gene transcription independent of its dioxygenase catalytic function. Thus, our results identify TET1 as a maintenance DNA demethylase that does not purposely decrease methylation levels, but specifically maintains the DNA hypomethylation state of CGIs in adult cells. Digital restriction enzyme analysis of methylation (DREAM) was performed to determine the DNA methylation profiles of HEK293T cells overexpressing mTET1-CD, TET1-CD, mTET1-FL, or TET1-FL. In this approach, genomic DNA is sequentially cut at CCCGGG sites with the methylation sensitive enzyme SmaI (blunt ends) and its methylation-tolerant neoschizomer XmaI (5M-bM-^@M-^YCCGG overhangs), creating different end sequences that represent methylation status of the CCCGGG sites. These end sequences are analyzed by next generation sequencing, and thereafter the methylation status at individual CCCGGG sites across the genome can be determined.

Transcription profiling of mouse skin from epithelial activated beta-catenin mutant embryo

Project description:Î²-catenin signaling is required for hair follicle development, but it is unknown whether it is sufficient to activate expression of hair follicle genes in embryonic skin. To address this we profiled gene expression in skin dissected from E14.5 KRT14-Cre Ctnnb1(Ex3)fl/+ embryos carrying an activating mutation in epithelial beta-catenin, and control littermate embryos. Experiment Overall Design: Total skin RNA from two KRT14-Cre Ctnnb1(Ex3)fl/+ and two control littermate E14.5 embryos was hybridized to Affymetrix GeneChip Mouse Genome MOE430 2.0 oligonucleotide microarrays. Experiment Overall Design: Appended below is Table S3: Full list of differentially expressed genes in KRT14-Cre Ctnnb1(Ex3)fl/+ mutant compared with control littermate intact skin at E14.5, including normalization and filter parameters. Abnormal expression of glucose transporter-1 are a driver of early relapse in follicular lymphoma

Project description:FL patients with high GLUT1 levels are at increased risk for early relapse and show only limited responses to PI3K inhibitors. The development of new therapies requires an understanding of the changes in their tumor immune microenvironment (TIME). Using novel IMC and proteomics techniques, we comprehensively identified distinguishing features in the TIME as a function of GLUT1 levels. Bioinformatics analyses identified a crosstalk between GLUT1 and TIME in tumor development and suggest that FL patients expressing high GLUT1 may benefit from metabolic-modulating therapies to prevent early relapse.

Arabidopsis thaliana acclimation to fluctuating light

Project description:Plants are subjected to perpetual fluctuations of light intensity and spectral composition in their natural growth environment, particularly due to movement of clouds and upper canopy leaves. Sudden exposure to intense light is accompanied by absorption of excess light energy, which results in an overload of photosynthetic electron transport chain and generation of reactive oxygen species in and around thylakoid membranes. To cope with this photooxidative stress and to prevent chronic photoinhibition under dynamically changing light intensities, plants have evolved various short- and long-term photoprotective mechanisms. We used quantitative mass spectrometry to investigate long-term acclimation of Arabidopsis thaliana leaf proteome to fluctuating light (FL) which induces photooxidative stress. After three days of FL exposure the proteomes of young and mature leaves were analyzed separately in the morning and at the end of day to examine possible interaction between FL acclimation and leaf development or time of day.

Key roles for SRF in embryonic epidermal differentiation

Project description:During development, a polarized sheet of epidermal cells undergoes stratification and differentiation to produce the skin barrier. Through mechanisms poorly understood, the process involves adhesion and Notch signaling. To elucidate how epidermal embryogenesis is governed, we conditionally targeted transcription factor serum response factor (SRF), which has been shown to be essential for proper epidermal differentiation in vitro and in vivo. Seeking mechanism, we identified actomyosin-related genes as well-known SRF targets downregulated shortly after ablation. We show that this results in a diminished cortical actomyosin network which fails to regulate the transition of cells from the basal proliferative layer to the suprabasal differentiating layer resulting in an inability of cells to properly execute stratification and differentiation. FACS purification of basal epidermal cells from E16.5 SRF fl/fl ROSA26 YFP fl/fl K14-Cre (cKO) or SRF fl/+ ROSA26 YFP fl/fl K14-Cre (WT) was performed on a FACS Vantage SE system equipped with FACS DiVa software (BD Biosciences). Cells were gated for single events and viability and then sorted according to α6 integrin-PE expression and YFP.
