Project description:Candida albicans is a commensal fungus in humans, mostly found on the mucosal surfaces of the mouth, gut, vagina and skin. Incidence of ever increasing invasive candidiasis in immunocompromised patients, alarming occurrence of antifungal resistance and insufficient diagnostic methods demand more focused research into C. albicans pathogenicity. Consequently, in the present study, oleic acid from Murraya koenigii was shown to have the efficacy to inhibit biofilm formation and virulence of Candida spp. Results of in vitro virulence assays and gene expression analysis, impelled to study the protein targets which are involved in the molecular pathways of C. albicans pathogenicity. Proteomic studies of differentially expressed proteins reveals that oleic acid induces oxidative stress responses and mainly targets the proteins involved in glucose metabolism, ergosterol biosynthesis, lipase production, iron homeostasis and amino acid biosynthesis. The current study emphasizes anti-virulent potential of oleic acid which can be used as a therapeutic agent to treat Candida infections.

Project description:Pseudomyxoma peritonei (PMP) is a subtype of mucinous adenocarcinoma of the appendix, We compared N-linked glycan profiles of PMP tissues to those of normal appendix. N-glycosidase F liberated N-glycan profiles of eight normal appendix samples and eight low-grade and eight high-grade PMP specimens were analyzed by MALDI-TOF mass spectrometry. The most prominent alteration was increased and complex fucosylation in high-grade carcinoma. Project description:We use ZooMS to obtain secure species identifications of key specimens of early domesticated fauna from South Africa, dating to ca. 2000 BP. Because it can be difficult to distinguish between fragmentary remains of early domesticates (sheep) and similar-sized local wild bovids (grey duiker, grey rhebok, springbok) based on morphology alone, we explore the use of biomolecular methods to make these distinctions. As well as the traditional method of analysing bone fragments, we show the utility of minimally destructive sampling methods such as PVC eraser and polishing films for successful ZooMS identification. We also show that collagen extracted more than 25 years ago for the purpose of radiocarbon dating can yield successful ZooMS identification. Our study demonstrates the importance of developing appropriate regional frameworks of comparison for future research using ZooMS as a method of biomolecular species identification on archaeological faunal assemblages. We confirm that the specimen from the site of Spoegrivier dated to 2105±65 BP is indeed a sheep. This is the earliest directly dated evidence of domesticated animals in southern Africa.

Project description:Groupers (Epinephelidae) are ecologically, commercially, and culturally important predatory fishes throughout their global distribution range in tropical, subtropical and occasionally temperate regions. They are key species for modern and ancient fisheries in the Mediterranean which have been heavily overfished in the past century leading to smaller catch sizes, lower CPUE, and decreased biomass. There are four species of grouper native to the Mediterranean within the Epinephelus genus.The abundance and distribution of grouper species prior to the 20th century in the Mediterranean remains poorly known. Using peptide mass fingerprinting, also known as Zooarchaeology by Mass Spectrometry (ZooMS), we investigated if ZooMS is a viable method for identifying intra-genus grouper bones to species level. Due to the lack of publicly available genomic sequences and for validation of ZooMS markers, we reconstructed collagen type I amino acid sequences using LC-MS/MS for four Epinephelus spp. Adequate variation between collagen sequences enabled the production of the best supported phylogenetic tree for Mediterranean Epinephelus spp. to date. We identified 23 previously undescribed ZooMS biomarkers capable of distinguishing groupers to the species level. Our novel biomarkers were applied to a case study of 23 grouper/comber fish bones from the Middle to Late Holocene archaeological site of Kinet Höyük, located along the coast of Iskenderun Bay, Turkey. ZooMS markers enabled species level identification of 19 bones with 18 identified as Epinephelus aeneus and 1 identified as Epinephelus marginatus. Combining ZooMS identifications with catch size reconstructions has revealed that E. aeneus is capable of growing ca. 30 cm larger than previously reported. This abundance and dominance of E. aeneus locally at Kinet Höyük is consistent with E. aeneus being the most prevalent grouper species in Iskenderun Bay today, testifying to several millennia of this species local population persistence despite fishing pressure, habitat degradation, and climatic changes.

Project description:The extensive peat bogs of Southern Scandinavia have yielded rich Mesolithic archaeological assemblages, which has informed prehistoric studies for more than a century. Central to this has been the first recognizably Mesolithic culture, the Maglemose (c. 11,000 - 8,000 BP), first described in 1903 which has become a yardstick against which all other Early Mesolithic cultures have been compared. Despite the excellent preservation of organic material, we have for the first time conducted a combined investigation of the typology, species composition and absolute chronology of Maglemose bone points. A demonstrable and significant change in barb morphology can be directly linked to a significant paucity of finds in Southern Scandinavia around 10,300 cal BP, potentially linked to climate change. Peptide mass fingerprinting (ZooMS) reveals that the majority of bone points are made from cervids and bovines. The ribs of bovines; for instance, are more frequently utilized following the hiatus. Furthermore, the marked change in barbed bone point morphology coincides with a change in lithic technology. This change in material culture has been shown to arrive archaeologically with eastern pioneers and colonisations through Fennoscandinavia. We, therefore, propose that the Maglemose culture in Southern Scandinavia is fundamentally divided into an Early Complex (c. 11,600 - 10,300 cal BP) and a Late Complex (c. 10,300 - 8,600 cal BP): the former characterized by percussion blade production and “fine-barbed bone points” and the latter characterized by the innovations of pressure-blade production and “larger barbed bone points”. Finally, through these integrated analyses we are able to show that a single artifact type can be used as a proxy for human populations as well as inferences on potential climate changes.

Project description:Over the past decade, membrane vesicles, known as exosomes, have garnered significant attention due to their potential as natural nanocarriers. Recently, it was discovered that plants also release extracellular vesicles (EVs). Yet, our understanding of EV production in plant cell culture remains limited. In this study, we used callus culture of the model plant Arabidopsis thaliana to isolate and comprehensively characterize EVs emanating from cultivated cells. Our findings reveal that the quantity of EVs in calli was significantly lower than in the plant's apoplastic fluid. This discrepancy is linked to the transcriptional repression of the endosomal sorting complex required for transport (ESCRT) genes. While salicylic acid elevated the expression of ESCRT components, it did not boost EV production. Remarkably, EVs from calli encompass proteins pivotal for cell wall biogenesis and defense mechanisms, as well as microRNAs consistent with those in intact plants. This indicates that plant cell cultures might be a viable source of EVs reflecting the properties of the parent plant species. Nevertheless, additional research is crucial to pinpoint the optimal conditions for efficient EV production.

Project description:The genome sequencing of the tardigrade Ramazzottius varieornatus revealed a unique nucleo-some-binding protein, named Damage Suppressor (Dsup), which resulted to be crucial for the extraordinary abilities of tardigrades in surviving extreme stresses, such as UV. Evidence in Dsup transfected human cells suggests that Dsup mediates an overall response of DNA damage signaling, DNA repair and cell cycle regulation resulting in an acquired resistance to stress. Given these promising outcomes, our study attempts to provide a wider comprehension of the molecular mechanisms modulated by Dsup in human cells, and to explore the Dsup-activated molecular pathways under stress. We performed a differential proteomic analysis of Dsup-transfected and control human cells, under basal condition and at 24-hour recovery after exposure to UV-C. We demonstrate by enrichment and network analyses, for the first time, that even in the absence of external stimuli and more significantly after stress, Dsup activates mech-anisms involved with the Unfolded Protein Response, the mRNA processing and stability, cyto-plasmic stress granules, the DNA Damage Response and the telomere maintenance. In conclu-sion, our results shed new light on Dsup-mediated protective mechanisms, and increase our knowledge of the molecular machineries of extraordinary protection against UV-C stress.

Project description:There are no widely-accepted prognostic markers currently available to predict outcomes in patients with triple-negative breast cancer (TNBC), and no targeted therapies with confirmed benefit. We have used MALDI mass spectrometry imaging (MSI) of tryptic peptides to compare regions of cancer and benign tissue in 10 formalin-fixed, paraffin-embedded sections of TNBC tumors. Proteins were identified by reference to a peptide library constructed by LC-MALDI-MS/MS analyses of the same tissues. The prognostic significance of proteins that distinguished between cancer and benign regions was estimated by Kaplan-Meier analysis of their gene expression from public databases. Among peptides that distinguished between cancer and benign tissue in at least 3 tissues with a ROC area under the curve >0.7, 14 represented proteins identified from the reference library, including proteins not previously associated with breast cancer. Initial network analysis using the STRING database showed no obvious functional relationships except among collagen subunits COL1A1, COL1A2, and COL63A, but manual curation, including the addition of EGFR to the analysis, revealed a unique network connecting 10 of the 14 proteins. Kaplan-Meier survival analysis to examine the relationship between tumor expression of genes encoding the 14 proteins, and recurrence-free survival (RFS) in patients with basal-like TNBC showed that, compared to low expression, high expression of nine of the genes was associated with significantly worse RFS, most with hazard ratios >2. In contrast, in estrogen receptor-positive tumors, high expression of these genes showed only low, or no, association with worse RFS. These proteins are proposed as putative markers of RFS in TNBC, and some may also be considered as possible targets for future therapies.

Project description:Post-translational methylation plays a crucial role in regulating and optimizing protein function. Protein histidine methylation, occurring as the two isomers 1- and 3- methylhistidine (1MH and 3MH), was first reported five decades ago, but remains largely unexplored. Here we report that METTL9 is a broad-specificity methyltransferase (MTase) that mediates the formation of the majority of 1MH present in mouse and human proteomes. The minimal requirement for METTL9-catalyzed methylation is a His-x-His (HxH) motif, where "x" is preferably a small amino acid, allowing METTL9 to methylate a number of HxH-containing proteins. Here, we show that the immunomodulatory protein S100A9 and the NDUFB3 subunit of mitochondrial respiratory Complex I are methylated at HxH motif using MALDI-TOF MS.
