Project description:Expression data from Breast cancer subtypes In a cohort study of primary invasive breast cancer (41 TN, 30 HER2, 29 Luminal A and 30 Luminal B) as well as 11 normal tissues samples and 14 cell lines , we obtained a tumor specimen at surgery before any patient treatment. Total RNA was extracted from all samples and the whole transcriptome was quantified with Affymetrix U133 Plus 2.0 Chips.

Project description:Blood protein extravasation through a disrupted blood–brain barrier and innate immune activation are hallmarks of neurological diseases and emerging therapeutic targets. However, how blood proteins polarize innate immune cells remains largely unknown. Here, we established an unbiased blood-innate immunity multiomic and genetic loss-of-function pipeline to define the transcriptome and global phosphoproteome of blood-induced innate immune polarization and its role in microglia neurotoxicity. Blood induced widespread microglial transcriptional changes, including changes involving oxidative stress and neurodegenerative genes. Comparative functional multiomics showed that blood proteins induce distinct receptor-mediated transcriptional programs in microglia and macrophages, such as redox, type 1 interferon and lymphocyte recruitment. Deletion of the blood coagulation factor fibrinogen largely reversed blood-induced microglia neurodegenerative signatures. Genetic elimination of the fibrinogen-binding motif to CD11b in Alzheimer’s disease mice reduced microglial lipid metabolism and neurodegenerative signatures that were shared with autoimmune-driven neuroinflammation in multiple sclerosis mice. Our data provide an interactive resource for investigation of the immunology of blood proteins that could support therapeutic targeting of microglia activation by immune and vascular signals.

Project description:Hydrogen peroxide (H2O2) signals regulate plant growth and defense by orchestrating genome-wide transcriptional re-programming, however, the specific mechanisms that regulate H2O2-dependent gene expression are poorly understood. Here we report the identification of the Mediator complex subunit MED8 as regulator of H2O2 responses, through a genetic screen of EAL4 promoter. Interestingly, the introduction of med8 mutation in the catalase-deficient background was associated with enhanced activation of salicylic acid biosynthesis and signaling pathways. Surprisingly, however, med8 seedlings were more tolerant to oxidative stress generated by methyl viologen. This tolerance phenotype is associated with the hyperactivation of defense and hormone signaling pathways in particular salicylic acid and jasmonic acid-related pathways. In addition, analysis of MED8 interactomes revealed interaction with novel pathways expanding Mediator complex function to processes beyond transcription, including miRNA biogenesis and and mRNA processing. We establish MED8 as a new component within the regulation of oxidative stress responses and demonstrate that MED8 act as negative regulator of H2O2 -driven activation of defense gene expression.

Project description:Milk composition is complex and includes numerous components essential for the offspring growth and development. Besides a high abundance of the miR-30b microRNA, milk produced by the transgenic mouse model of miR-30b-mammary deregulation displays significant changes in its fatty acid profils. Moreover, wild-type adopted pups fed with this milk present an early growth defect. Therefore, the consequences of miR-30b milk feeding on neonate gut development, a prime target of suckled milk, were investigated, along with further characterization of changes in milk composition. A broad characterization of the duodenum of wild-type pups fed with miR-30b milk was performed, using histological, transcriptomic, proteomic and intestinal permeability analyses. Milk of miR-30b foster dams was extensively analyzed using proteomic, metabolomic and lipidomic approaches and hormonal immunoassays. Pups fed with miR-30b milk showed a maturation of their gut tissue, presenting an earlier reduction in paracellular and transcellular permeability at postnatal day 5. MiR-30b milk displayed significant changes in its total lipid content, ceramides and sphingomyelin concentrations, an overabundance in nine proteins and an increase in insulin and leptin levels. These molecules were associated with neonatal gut integrity and maturation, notably by acting on tight junctions. Their significant changes in miR-30b milk could be clearly involved in the early intestinal closure phenotype of the pups, in connection with the observed early growth defect. Further investigations are now needed to determine their specific mode of action, with the aim to modulate infant diet in regard with a benefic effect on growth and health.

Project description:Aluminum (Al) toxicity is a major factor limiting crop yields on acid soils. In maize, Al tolerance is a complex phenomenon involving multiple genes and physiological mechanisms yet uncharacterized. To begin elucidating the molecular basis of maize Al toxicity and tolerance, we performed a detailed temporal analysis of root gene expression under Al stress using microarrays with an Al-tolerant and an Al-sensitive maize genotype. Seedlings of both genotypes were grown in hydroponics in a full nutrient solution containing 39uM of free Al3+ activity. Root samples were collected at 'time zero', and after 2, 6 and 24 hours of treatment. Time course experiment with 0h, 2h, 6h and 24 hours of Al treatment in two maize genotypes contrasting for Al tolerance. The experimental design used for the microarray study was of two interconnected loops, and utilized a total of 16 slide sets. Samples collected from each genotype at one time point were contrasted with the previous and subsequent time points in a loop (4 time points x 2 genotypes = 8 slide sets). Additionally, the loops were interconnected (with dye swap) so that the two genotypes were contrasted directly at each time point (4 time points x 2 replicates = 8 slide sets). The design was balanced for dye distribution throughout samples and biological replicates. Each sample was labeled twice with Cy3 and twice with Cy5; each biological replicate had four samples labeled with Cy3 and four samples labeled with Cy5. The Sample signal intensity values were log2 transformed and analyzed by two interconnected ANOVA mixed models using PROC MIXED in SAS (Jin et al., 2001; Wolfinger et al., 2001). The normalization ANOVA model yij = µ + Ai + Dj + (A x D)ij + eij was applied to account for experiment-wide sources of variation associated with array (Ai, degrees of freedom (df) = 15, random effect), dye (Dj, df = 1, fixed effect), and their interactions. The residuals (eij) were treated as normalized values and analyzed in the following ANOVA model (gene model), where effects were evaluated for each gene individually: rikl = µ + Ai + Gk + Tl + (G x T)kl + ekl. Gk is the kth genotype (i.e. C100-6 or L53; df = 1) and represents the effect of each genotype on the expression of every gene, Tl represents the lth treatment (i.e. 0, 2, 6 or 24 hours of Al treatment; df = 3), and (G x T)kl the interaction between genotype and treatment (df = 3). Array (Ai) was included as a random effect to control for spot effects (Jin et al., 2001). Least square means were calculated, and estimates of differential expression were calculated as the difference between least-square means for each of the terms in the model. Project description:From a set of 15 standard, normalized or full-length cDNA libraries, we generated 139 007 3'- or 5'-end sequenced ESTs, representing more than one-third of the c. 385 000 publicly available Populus ESTs. Clustering and assembly of 107 519 3'-end ESTs resulted in 14 451 contigs and 20 560 singletons, altogether representing 35 011 putative unique transcripts, or potentially more than three-quarters of the predicted c. 45 000 genes in the poplar genome. Using this EST resource, we developed a cDNA microarray containing 15 496 unique genes, which was utilized to monitor gene expression in poplar leaves in response to herbivory by forest tent caterpillars (Malacosoma disstria). After 24 h of feeding, 1191 genes were classified as up-regulated, compared to only 537 down-regulated. Functional classification of this induced gene set revealed genes with roles in plant defence (e.g. endochitinases, Kunitz protease inhibitors), octadecanoid and ethylene signalling (e.g. lipoxygenase, allene oxide synthase, 1-aminocyclopropane-1-carboxylate oxidase), transport (e.g. ABC proteins, calreticulin), secondary metabolism [e.g. polyphenol oxidase, isoflavone reductase, (–)-germacrene D synthase] and transcriptional regulation [e.g. leucine-rich repeat transmembrane kinase, several transcription factor classes (zinc finger C3H type, AP2/EREBP, WRKY, bHLH)]. This study provides the first genome-scale approach to characterize insect-induced defences in a woody perennial providing a solid platform for functional investigation of plant–insect interactions in poplar. Ten hybridizations were performed comparing FTC-treated poplar leaves after 24 h of continuous feeding and untreated control leaves harvested at the same time. RNA isolated from each of the five individual FTC-treated trees was compared directly against the five individual untreated control trees using two hybridizations with a dye flip for each tree pair.
