The ISG Atlas: A Loss-Of-Function Analysis Characterizes Antiviral Properties of Interferon Stimulated Genes

ABSTRACT: The innate immune system requires the activity of interferon-stimulated genes (ISGs) to mount its protective response against viruses and other pathogens. However, the sensitivity of ISGs against viruses varies widely, and the spectrum of antiviral activities of ISGs is only partially understood. Utilizing an arrayed, time-resolved loss-of-function screen, we systematically investigated 285 ISGs for their virus-modulating activity against eight viruses.

Herpes simplex host shutoff attenuates antiviral state

Project description:Herpes simplex virus mutants lacking the vhs gene are severely attenuated in animal models of pathogenesis and exhibit reduced growth in primary cell culture. As a result of these properties vhs-deleted virus have been proposed as live-attenuated viruses. Despite these findings and their implications for vacccines, the mechanisms by which vhs promotes infection in cell culture and in vivo are not understood. In this study we demonstrate that vhs-deficent viruses replicate to reduced levels in interferon(IFN)- primed cells. Furthermore, vhs-defective viruses induce increased levels of IFN? and IFN?-stimulated genes, and increased levels of eIF2? phosphorylation in infected cells. In addition, we demonstrate a generalized over-expression of viral RNAs following infection with a vhs-deficient virus. This suggests increased expression of IFN pathway inducing double stranded RNA, a potent pathogen-associated molecular pattern (PAMP). Together these data show that vhs likely functions to reduce innate immune responses and thereby acts as critical determinant of viral pathogenesis. Transcriptomic analysis of Myotis yumanensis innate immune response

Project description:Bats are natural hosts for a wide diversity of viruses. While many of these viruses are highly pathogenic in humans, most do not appear to cause major symptoms in bats. These modern bat-specific characteristics are the result of past virus-host (co)evolution and virus-driven host adaptations. Innate immunity is the first line of defense against viruses in mammals, we aim at characterizing bat innate immunity in response to viruses. Using genome-wide and gene candidate evolutionary analyses, we found that many bat antiviral genes have undergone multiple duplication events in a lineage-specific manner, specifically in the Myotis bat lineage. We focus on Myotis yumanensis as a model in the Myotis lineage. We performed transcriptomic analyses and observed the upregulation of most mammalian genes implicated in the different steps of the innate immune response from sensing to interferon-stimulated genes (ISGs), showing the conservation of the core innate immunity. Our study will contribute to identifying adaptations that shaped bat innate immunity. These adaptations may contribute to the bat-virus specificity and influence viral emergence to another mammalian host

Transcriptome profiles of Huh7.5.1-NTCP cells treated with HBV preS1 peptide

Project description:Chronic hepatitis B, C and D virus (HBV, HCV, HDV) infections are leading causes of liver disease and cancer worldwide. Although these viruses differ markedly in their life cycle and genomic organization, they exclusively infect hepatocytes. Recently, the sodium taurocholate cotransporting polypeptide (NTCP) was identified as the first functional receptor for HBV and HDV. Here, we report that NTCP also facilitates HCV entry into human hepatocytes, by augmenting the bile acid-mediated repression of IFN-stimulated genes (ISGs), including IFITM2 and IFITM3, to increase the susceptibility of cells to HCV entry. Furthermore, an HBV-derived preS1 peptide, known to bind NTCP and to inhibit bile acid uptake and HBV infection, inhibits HCV entry by enhancing the expression of ISGs. Our study highlights NTCP as a novel player linking bile acid metabolism to the interferon response in hepatocytes and establishes a role for NTCP in the entry process of multiple hepatotropic viruses, via distinct mechanisms. Collectively, these findings enhance our understanding of hepatitis virus-host interactions and suggest NTCP as an attractive antiviral target for HBV/HCV co-infection. RNAseq of Salmo salar parrs with CRISPR/Cas9 induced knockout in the elovl2 gene versus wild type

Project description:Atlantic salmon can synthesize polyunsaturated fatty acids (PUFAs), such as eicosapentaenoic acid (20:5n-3), arachidonic acid (20:4n-6) and docosahexaenoic acid (22:6n-3) via activities of very long chain fatty acyl elongases (elovls) and fatty acyl desaturases (fads), albeit to a limited degree. Understanding molecular mechanisms of PUFA biosynthesis and regulation is a pre-requisite for sustainable use of vegetable oils in aquafeeds as current sources of fish oils are unable to meet increasing demands for omega-3 PUFAs. By generating CRISPR-mediated elovl2 knockout, we have shown that elovl2 is crucial for multi-tissue synthesis of 22:6n-3 in vivo and endogenously synthesized PUFAs are important for transcriptional regulation of lipogenic genes in Atlantic salmon. The elovl2 knockouts showed reduced levels of 22:6n-3 and accumulation of 20:5n-3 and docosapentaenoic acid (22:5n-3) in the liver, brain and white muscle, suggesting inhibition of elongation. Additionally, elovl2-knockout salmon showed accumulation of 20:4n-6 in the brain and white muscle. The impaired synthesis of 22:6n-3 induced hepatic expression of sterol regulatory element binding protein-1 (srebp-1), fatty acid synthase-b, Δ6fad-a, Δ5fad and elovl5. Our study demonstrates key roles of elovl2 at two penultimate steps of PUFA synthesis in vivo and suggests Srebp-1 as a main regulator of PUFA synthesis in Atlantic salmon.

Proteogenomics uncovers critical elements of host response in bovine soft palate epithelial cells following in vitro infection with foot-and-mouth disease virus (FMDV)

Project description:: Foot-and-mouth disease (FMD) is the most devastating disease of cloven-hoofed livestock, with a crippling economic burden in endemic areas and immense costs associated with outbreaks in free countries. Foot-and-mouth disease virus (FMDV), a picornavirus, will spread rapidly in naïve populations, reaching morbidity rates of up to 100% in cattle. Even after recovery, over 50% of cattle remain subclinically infected and infectious virus can be recovered from the nasopharynx. The pathogen and host factors that contribute to FMDV persistence are currently not understood. Using for the first time primary bovine soft palate multilayers in combination with proteogenomics, we analyzed the transcriptional responses during acute and persistent FMDV infection. During the acute phase viral RNA and protein was detectable in large quantities and in response hundreds of interferon-stimulated genes (ISG) were overexpressed, mediating antiviral activity and apoptosis. Although the number of pro-apoptotic ISGs and the extent of their regulation decreased during persistence, some ISGs with antiviral activity were still highly expressed at that stage. This indicates a long-lasting but ultimately ineffective stimulation of ISGs during FMDV persistence. Furthermore, downregulation of relevant genes suggests an interference with the extracellular matrix that may contribute to the skewed virus-host equilibrium in soft palate epithelial cells.

Transcriptional profile of human STAT1-/- fibroblasts expressing IFI6 or empty control vector

Project description:Detection of viral infection by pattern-recognition receptors triggers production of interferon. Secreted interferon binds to cognate receptors, triggering JAK/STAT signaling, resulting in the transcription and production of hundreds of interferon-stimulated genes (ISGs). Our lab identified interferon alpha inducible protein 6 (IFI6) as an ISG that potently suppresses replication of viruses from the Flavivirus genus. To test whether the inhibitory effects of IFI6 were due to activating expression of other antiviral ISGs, we overexpressed IFI6 and a control vector and examined global transcription using RNA-Seq.
