The ISG Atlas: A Loss-Of-Function Analysis Characterizes Antiviral Properties of Interferon Stimulated Genes

ABSTRACT: The innate immune system requires the activity of interferon-stimulated genes (ISGs) to mount its protective response against viruses and other pathogens. However, the sensitivity of ISGs against viruses varies widely, and the spectrum of antiviral activities of ISGs is only partially understood. Utilizing an arrayed, time-resolved loss-of-function screen, we systematically investigated 285 ISGs for their virus-modulating activity against eight viruses.

Global Interferon-stimulated Genes Interactome Network

Project description:Interferon-stimulated genes (ISGs) form the backbone of innate immune system and are pivotal for limiting intra- and intercellular viral replication and spread. We conducted a mass spectrometry–based survey to understand the fundamental organization of the innate immune system and to explore molecular functions of individual ISGs. We identified interactions between 104 ISGs and 1,401 cellular binding partners engaging in 2,734 high-confidence interactions. 90% of these interactions are unreported so far, and our survey therefore illuminates a far wider activity spectrum of ISGs than currently known. Integration of the resulting ISG-interaction network with published datasets and functional studies allowed us to identify novel regulators of immunity and immune system–related processes. Given the extraordinary robustness of the innate immune system, this ISG network may serve as a blueprint for therapeutic targeting of cellular systems in order to efficiently fight viral infections.

Project description:Pancreatic -cells in the islets of Langerhans are key to maintaining glucose homeostasis, by secreting the peptide hormone insulin. Insulin is packaged within vesicles named insulin secretory granules (ISGs), that have recently been considered to have intrinsic structures and proteins that regulate insulin granule maturation, trafficking, and secretion. Previously, studies have identified a handful of novel ISG-associated proteins using different separation techniques. Here, this study combines an optimized ISG isolation technique and mass spectrometry-based proteomics, with an unbiased and targeted machine learning approach to uncover 211 ISG-associated proteins. Five of these proteins have not been previously ISG-associated: Syntaxin-7, Synaptophysin, Synaptotagmin-13, Zinc transporter ZIP8 and Scamp3. We validate the role for one of these novel ISG-associated proteins (Scamp3) in regulating insulin storage and secretion from -cells for the first time. These data provide the basis for future investigation into beta cell biology and the regulation of insulin secretion.

Cross-species analysis of viral nucleic acid interactors identifies TAOKs as immune regulators

Project description:The cell intrinsic antiviral response of multicellular organisms developed over millions of years and critically relies on the ability to sense and eliminate viral nucleic acids. Here we used an affinity proteomics approach in evolutionary distant species (human, mouse and fly) to identify proteins that are conserved in their ability to associate with diverse viral nucleic acids. This approach revealed a conserved core of proteins targeting viral genetic material and species-specific interactants. Functional characterization of the influence of 181 candidates on replication of 6 distinct viruses in human cells and flies identified 128 nucleic acid binding proteins with an impact on virus growth. We identified the family of TAO kinases (TAOK1, -2 and -3) as dsRNA-interacting antiviral proteins and show their requirement in type-I interferon induction. Depletion of TAO kinases in mammals or flies led to an impaired response to virus infection characterized by a reduced induction of interferon stimulated genes in mammals and impaired expression of srg1 and diedel in flies. Overall, our study reveals a by far larger interaction space between viral genetic material and host factors than anticipated so far, attesting to the ancestral roots of innate immunity and to the lineage-specific pressures exerted by viruses.

Viruses antagonise expression and function of cGAMP transporters, channels and pores

Project description:DNA sensing is a fundamental process in the immune system, including host defence against viruses. The DNA sensor cGAS synthesises 2’3’ cyclic GMP-AMP (cGAMP), a second messenger that activates STING, which subsequently induces innate immunity. cGAMP not only activates STING in the cell where it is produced but also transfers to other cells. Transporters, channels and pores including SLC19A1, the SLC46A family, P2X7, ABCC1 and volume-regulated anion channels (VRACs) release cGAMP into the extracellular space and/or import cGAMP into cells. Emerging evidence suggests these proteins are important in antiviral immunity. Here, we investigated whether viruses antagonise cGAMP transporters, channels and pores. We report that infection with multiple human viruses depleted cGAMP conduits from cells. This included herpes simplex virus 1 (HSV-1) that targeted the VRAC subunits LRRC8A and LRRC8C, as well as SLC46A2 and P2X7, for degradation. The HSV-1 protein UL56 was required and sufficient for these effects that were mediated at least partially by proteasomal turnover. UL56 thereby inhibited the cGAMP uptake via VRAC, SLC46A2 and P2X7. Taken together, we show that HSV-1 actively antagonises cGAMP transfer across the plasma membrane and propose this limits innate immunity by reducing cell-to-cell communication via the immunotransmitter cGAMP.

Proteome of HEK293T cells upon P2YR6 overexpression

Project description:Defense against virus infections relies on rapid and massive engagement of cellular proteins with antiviral properties. Germline-encoded pattern recognition receptors (PRRs) sense the presence of pathogens and initiate a signaling cascade leading to the induction of antiviral cytokines, including type-I interferons. IFN-alpha/beta bind to the IFN receptor (IFNAR), initiating signaling that culminates in the expression of interferon-stimulated genes (ISGs). In sum, viral infection triggers the expression of several hundred proteins covering a wide range of biological activities. Among these proteins are PRRs (e.g. RIG-I, MDA5, TLRs), signaling molecules (e.g. MYD88, MAVS), transcription factors (e.g. IRFs, STATs) and proteins with direct antiviral functions (e.g. MX proteins, IFITs), as well as negative regulators of immune responses (e.g. SOCS proteins, DAPK1) that prevent overshooting of immune reactions. ISGs are thus a heterogeneous group of proteins that serve different purposes related to direct antiviral defense and immune regulation.

A Bacterial Protein Targets the BAHD1 Chromatin Complex to Stimulate Type III Interferon Response

Project description:Intracellular pathogens such as Listeria monocytogenes subvert cellular functions through the interaction of bacterial effectors with host components. Here we found that a secreted listerial virulence factor, LntA, could target the chromatin repressor BAHD1 in the host cell nucleus to activate IFN-stimulated genes (ISGs). IFN-M-NM-; expression was induced in response to infection of epithelial cells with bacteria lacking LntA; however, the BAHD1-chromatin associated complex repressed downstream ISGs. In contrast, in cells infected with lntA-expressing bacteria, LntA prevented BAHD1 recruitment to ISGs and stimulated their expression. Murine listeriosis decreased in BAHD1+/- mice or when lntA was constitutively expressed. Thus the LntA-BAHD1 interplay may modulate IFN-M-NM-;M-bM-^HM-^Rmediated immune response to control bacterial colonization of the host. In this dataset, we include the expression data obtained following infection of human Lovo cells infected with Listeria bacteria expressing (LntA-V5+) or not (DlntA) the virulence facteur LntA RNA from LoVo cells grown in 6-well plates and infected with either lntAV5+ or lntAM-bM-^@M-^S strains was extracted. Three biological replicates were analyzed for each experimental condition.
