Mitochondria proteomics of murine kidney podocytes

ABSTRACT: To understand how diabetes alters the protein subunits of mitochondrial Electron Transfer Chain (ETC) in the podocytes, we performed a proteomic analysis of mitochondrial proteins isolated from primary kidney podocytes of WT (C57BL/6J background) and Ins2Akita/+ diabetic (C57BL/6J background) mice.

APEX proximity labeling of murine NDUFS4 interacting proteins in podocytes

Project description:In this project we used an unbiased approach to identify the proteins that interact with NDUFS4 in the mouse podocytes using the APEX2 proximity labeling system. An immortalized murine podocyte was permanently transduced with a doxycycline (DOX) inducible NDUFS4-APEX2 chimeric construct. The cells were treated with DOX for 72 h to induce NDUFS4-APEX2 expression, followed by H2O2 activation of APEX2 mediated biotinylation of neighboring proteins. Biotinylated proteins were pull down by streptavidin beads and analyzed by LC-MS/MS. Cells without DOX induction or with DOX but without H2O2 activation were used as controls

Expression data from P4 and P10 mouse optic nerves

Project description:Optic nerves are an accessible part of the CNS, providing a source of glia without the presence of neuronal cell bodies. Therefore, an analysis was carried out of gene expression in optic nerves at P4, before myelination begins and at P10, when myelination is very actively proceeding. The goal was to obtain a profile of the changing gene expression that accompanies this transition from unmyelinated CNS nerve to myelinated nerve. Two microarray experiments were combined here. In the first, RNA was prepared from the optic nerves of 75 P4 C57BL/6J mice and 70 P10 C57BL/6J mice. In the second experiment, RNA was prepared from the optic nerves of 55 P4 C57BL/6J mice and two groups of 50 P10 C57Bl/6J mice. In total, there are 2 P4 RNA samples and 3 P10 RNA samples being hybridized to Affymetrix GeneChip 430A for Mouse Expression.

Project description:The anthracycline doxorubicin is a commonly used chemotherapeutic drug that induces cardiomyopathy in almost 10% of patients. The aim of this study was to examine the role of the leukocyte-derived enzyme Myeloperoxidase (MPO) in pathogenesis of anthracycline-induced Cardiomyopathy (AICM). We performed proteomics on whole heart tissue of MPO-deficient mice on C57BL/6J background and wildtype (WT) littermates seven days after intravenous injection of the anthracycline Doxorubicin (20 mg/kg bodyweight, dissolved in saline) or saline (NaCl).

Gene expression after felodipine

Project description:Cholangiocarcinomac ells have bee treated with felodipine and gene expression analyzed. In order to identify genes with differential gene expression between the groups cb-f and cb-g we study 2 hybridizations on the HG-U133_Plus_2_IVT array using analysis of variance. The analysis identified 7068 genes with significant gene expression differences between the groups (p<0.01). Cells were treated for 24 hrs with felodipine and collected for RNA extraction and hybridization on Affymetrix microarrays.

Project description:We have sequenced mouse embryonic fibroblasts (MEFs) and 6 organs (testes, prostate, liver, heart, spleen, and eye) harvested from adult male wild type and Tug1 knockout (Tug1_tm1.1Vlcg) mice in a C57BL/6J/129S6 (N3-C57BL/6J, no Neo) background. Additional sequencing was done on the testes of a Tug1 rescue mouse, which contains a doxycycline inducible allele for Tug1 (tg(Tug1)) and CAGs-rtTA3 in the Tug1 knockout background (Tug1_tmn1.1Vlcg).

Murine podocyte mitochondrial complexsome analysis

Project description:Proximity labeling discovered a few mitochondrial cristae organizing proteins as NDUFS4 interacting protein. However proximity labeling is unable to differentiate between a direct interaction or a mere close association between NDUFS4 and cristae forming proteins. Additionally, it does not specify if the association of NDUFS4 with these proteins occurs in the context of individual complexes or RSCs. Consequently, to explore whether these cristae forming proteins comigrate and are retained within different complexes in RSCs, we performed complexsome profiling analysis on isolated mitochondria from HG-treated Ndufs4 overexpressed podocytes, with HG-treated cells as control. We separated ETC complexes with BN-PAGE, sliced five distinct bands representing distinct RSCs, labeled 1–5, after Coomassie blue staining, followed by mass spectrometry (LC-MS/MS).
