Defining the cardiac fibroblast secretome

ABSTRACT: Cardiac fibroblasts (CF) are key players in cardiac remodeling, but their intercellular communication is only incompletely understood. Here we analyzed the secretome of healthy cardiac fibroblasts (cCF) and cardiac fibroblasts isolated from post-myocardial infarction (postMI) hearts) using metabolic labeling combined with click chemistry.

Mycobacterial strain-specific temporal modulations of newly synthesized macrophage secretome

Project description:THP-1 macrophages were infected with four strains of Mycobacterium tuberculosis to study the temporal dynamics of newly synthesized proteins in the secretome. Temporal snapshots of secretome reflect the macrophage response to pathogenicity which in combination with intracellular events, completes the disease picture. However, such studies are compromised by limitations of quantitative proteomics. Metabolic labeling by SILAC allows a 3-plex experiment while isobaric chemical labeling by iTRAQ/TMT allows up to 8 to 10-plex respectively. This makes studying temporal proteome dynamics an intangible and elusive proposition. We have developed a new variant of hyperplexing method, combining triplex SILAC with 6-plex iTRAQ to achieve 18-plex quantitation in a single MS run. THP-1 macrophages were infected with H37Ra, H37Rv, BND433 and JAL2287 and the newly synthesized secreted host proteins were studied over six temporal frame still 30 hours post infection, at a difference of 4 hours each. For quantitation, the strains were encoded with two sets of triple SILAC- H37Ra & H37Rv in one and BND433 & JAL2287 in another with a control in each. These sets were then iTRAQ labeled to encode for temporal profiles across six time points in 6-plex iTRAQ. Effectively a 36-plex design with 4 replicates of each set, these experiments were completed within few days on the mass spectrometer. Using MaxQuant and in house developed tools and pipelines, we have analysed the data to map the temporal and strain specific dynamics of newly synthesized proteins in host. Hyperplexing enables large scale spatio-temporal systems biology studies where large number of samples can be processed simultaneously and in quantitative manner.

Automated method for enrichment of newly synthesized proteins based on AHA labeling

Project description:In this study, a novel high throughput method was successfully developed for the automated enrichment of newly synthesized proteins (NSPs) from complex environments, like cell culture media supplemented with fetal bovine serum (FBS). The proposed automated method allows for the robust and effective simultaneous enrichment of dozen of samples in a period of 3 hours. The enrichment method was comprehensively evaluated and validated, and was applied to the mass spectrometry (MS) analysis of the FBS-rich secretome of melanoma A375 cells treated with the immune cytokines interferon alpha (IFN-α) and gamma (IFN-γ).

Fibrosis increases myocardial stiffness, thereby impairing cardiac function, which ultimately progresses to end-stage heart failure. Little is known, however, on the secretome of CF and cell-to-cell communication of CF is only incompletely understood. Here, we in vivo labeled secreted proteins by expressing TurboID under control of the POSTN promotor in cardiac fibroblasts of mouse with myocardial infarction, enriched biotinylated proteins and analyzed them using LC-MS.

1. SILAC based secretome analysis of WT and tKO cells

Project description:Integrins play a vital role in coordinating between the extracellular matrix (ECM) and the intracellular environment, thus enabling transduction of biomechanical signals to maintain tissue homeostasis. Here we investigate the significance of collagen-binding integrins in regulating fibroblast functions with relevance to fibrosis. Our data suggest that secretome from primary dermal fibroblasts isolated from mice lacking three collagen-binding integrins α1, α2 and α11 shows downregulation of several proteins essential for structure and regulation of crucial pro-fibrotic ECM components. In summary, abrogation of integrin-mediated cell-collagen association attenuates fibrosis.

Degradome analysis to identify direct substrates of small-molecule protein degraders

Project description:Targeted protein degradation (TPD) has emerged as a powerful strategy to selectively eliminate cellular proteins using small-molecule degraders, offering therapeutic promise for targeting proteins that are otherwise undruggable. However, a remaining challenge is to unambiguously identify primary TPD targets that are distinct from secondary downstream effects in the proteome. Here we introduce an approach that combines stable isotope labeling and click-chemistry for selective quantification of protein degradation by mass spectrometry, excluding confounding effects of altered transcription and translation induced by target depletion. We show that the approach efficiently operates at the time scale of TPD (hours) and we demonstrate its utility by analyzing the Cyclin K degraders dCeMM2 and dCeMM4, which induce widespread transcriptional downregulation, and the GSPT1 degrader CC-885, an inhibitor of protein translation. Additionally, we apply it to characterize compound 1, a previously uncharacterized degrader, and identify the zinc-finger protein FIZ1 as a degraded target.
