n-Dodecyl-β-D-maltopyranoside (DDM)-Assisted Resolubilization Enhances Hydrophobic Peptide and Protein Identification in Bottom-Up Proteomics

Project description:This study demonstrates that adding the non-ionic surfactant n-dodecyl-β-D-maltopyranoside (DDM) during protein resolubilization improves the identification of hydrophobic peptides and proteins in bottom-up proteomics. DDM's effectiveness in overcoming the challenge of losing hydrophobic proteins after precipitation from strong detergent lysis buffers was investigated. Using immortalized mouse macrophages (IMMs), DDM (0.05% or 0.1%) to resolubilization buffers, both with and without 8M urea in 50 mM ammonium bicarbonate (ABC) were added, for global and acyl-biotin exchange (ABE) proteomics (targeting S-palmitoylation). Key findings revealed that the addition of 0.1% DDM increased the identification of total peptides, proteins, and especially membrane-associated proteins in global proteomics compared to urea alone. Gene Ontology (GO) analysis showed that proteins uniquely identified with DDM were enriched in critical cellular processes. In ABE proteomics, 0.1% DDM enhanced the identification of hydrophobic and candidate S-palmitoylated peptides. DDM also increased the number of ABE-enriched proteins, with those uniquely identified by DDM being involved in cellular transport and localization known functions of S-palmitoylated proteins. In conclusion, incorporating DDM during protein resolubilization is a simple and effective method to enhance the coverage of hydrophobic proteomes in various bottom-up proteomics applications.

RNA oligomers training set for the Pytheas scoring function

Project description:Mass spectrometry remains an important method for analysis of modified nucleosides ubiquitously present in cellular RNAs, in particular for ribosomal and transfer RNAs that play crucial roles in mRNA translation and decoding. Furthermore, modifications have effect on the lifetimes of nucleic acids in plasma and cells and are consequently incorporated into RNA therapeutics. To provide an analytical tool for sequence characterization of modified RNAs, we developed Pytheas, an open-source software package for automated analysis of tandem MS data for RNA. This dataset contains the 95 MS/MS spectra of 3-14 nts-long oligomers, used for the training and validation of Pytheas' scoring function.

Npl3 functions in mRNP assembly by recruitment of mRNP components to the transcription site and their transfer onto the mRNA

Project description:RNA-binding proteins (RBPs) control every RNA metabolic process by multiple protein-RNA and protein-protein interactions. Their roles have largely been analyzed by crude mutations, which abrogate several functions at once and likely impact the structural integrity of the large mRNP assemblies, these proteins often function in. Thus, the function of the RNA-binding activity of RBPs is often unknown. Using UV-induced RNA-protein crosslinking and subsequent mass spectrometric (MS) analysis, we first identified more than 100 in vivo RNA crosslinks in 16 nuclear mRNP components. For functional analysis, we chose Npl3, for which we identified crosslinks in its two RNA recognition motifs (RRMs) as well as in the flexible linker connecting the two. Both RRM domains and the linker uniquely contribute to RNA recognition. Interestingly, mutations in each of these three regions cause different phenotypes, indicating distinct functions of the different RNA-binding domains of Npl3. Notably, the npl3-Linker mutant strongly impairs recruitment of some mRNP components to chromatin and the incorporation of other mRNP components into nuclear mRNPs, establishing a function of Npl3 in mRNP assembly. Taken together, we determined the specific function of the RNA-binding activity of a nuclear mRNP component, an approach that can be applied to many RBPs in any RNA metabolic process.

Unbiased characterization and systematic profiling of metabolically labeled RNA-binding sites

Project description:Here we introduce pRBS-ID, an amenable platform that enables robust profiling of PAR-crosslinked RBSs. Using tandem mass spectrometry (MS/MS) approaches, we unbiasedly characterize the PAR adducts on peptides, to develop an optimal MS/MS search pipeline that enables robust identification and quantification. Using pRBS-ID, we systematically profile RBSs crosslinked to U or G in PAR-labeled mRNA, which can serve as a rich resource for studying RNA-protein interactions. Especially, pRBS-ID is widely applicable to studies on time-course RNP remodelling, host-virus interactions, and RNP structure prediction.

Global RNA-Protein Interactome purification screening identifies RRP1 in IL-1-stimulated BMDM cells

Project description:An “unbiased” approach that holds promise for isolating total protein-RNA complexes from whole cell samples without any labeling and identifying RBPs that lack classical RNA-binding domains (RBDs) or that bind different RNA classes is greatly needed. On the other hand, due to the scarcity of primary cells and the difficulty of RNA labeling, few studies have utilized these techniques to identify RBPs in primary cells, resulting in a shortage of information on the role of RBP-RNA interactions and their function in regulating pathogenesis. In recent years, an unbiased “Phase Separation-based RNA-protein complex-capture” approach has been proposed to analyze whole cell RNA-RBP interactions. This approach is based on the concept that crosslinked global protein-RNA complexes in total cell samples will separate into the insoluble interphase during RNA extraction with acid guanidinium thiocyanate-phenol-chloroform. Based on this approach, here we first developed a modified RNA-protein complex-capture method (GRPIp) in primary bone marrow derived macrophages (BMDMs), and then we utilized GRPIp to profile the dynamic landscape of RNA-binding proteome in BMDMs upon IL-1β stimulation.
