Project description:Hydroxy-L-proline (L-Hyp) mainly exists in animal collagens through post-translational modification on peptidyl proline. Utilization of L-Hyp as carbon and nitrogen sources in bacteria including P. aeruginosa requires conversion of L-Hyp to D-Hyp followed by the D-Hyp dehydrogenase pathway. However, the molecular mechanism in control of L-Hyp catabolism and transport at the genetic level was not clear. We performed a detailed transcriptome profile analysis of P. aeruginosa in response to L-Hyp and D-Hyp with an emphasis in catabolism and regulation, which revealed the presence of twelve genes in two adjacent loci that were induced by exogenous L-Hyp and D-Hyp. The first locus includes lhpABFE encoding a Hyp epimerase (LhpA) and D-Hyp dehydrogenase (LhpBEF), while the second locus covers genes for a putative ABC transporter (LhpPMNO), a protein of unknown function (LhpH), Hyp/Pro racemase (LhpK), and two enzymes in L-Hyp catabolism (LhpC and LhpG). In addition, proximal to these two loci, lhpR encodes a transcriptional regulator of the AraC family. We conducted four independent microarray experiments in the presence (experimental) of L-Hyp or D-Hyp. P. aeruginosa PAO1 was grown aerobically in minimal medium P with 300 rpm shaking at 37°C, in the presence of L-glutamate with the addition of L-Hyp or D-Hyp at 5 mM.

Project description:Lysosomal membrane permeabilization (LMP) or lysosomal membrane damage is commonly associated with aging and age-related diseases. In searching for cellular mechanisms in response to LMP, we used a proteomic approach to identify proteins enriched on damaged lysosomes. This unbiased approach identified a new phosphoinositide signaling pathway triggered by LMP to mediate rapid lysosomal repair. Specifically, LMP induces fast lysosomal recruitment of PI4K2A which generates high levels of the lipid messenger phosphatidylinositol-4-phosphate (PtdIns4P) on damaged lysosomes. Lysosomal PtdIns4P in turn recruits multiple oxysterol-binding protein (OSBP)-related protein (ORP) family members, including ORP9, ORP10, and ORP11, to orchestrate extensive membrane contact sites (MCSs) between damaged lysosomes and the endoplasmic reticulum (ER). The ORPs subsequently catalyze robust ER-to-lysosomal transport of phosphatidylserine (PS), which is critical for rapid lysosomal repair. The lipid transporter ATG2 is also recruited to damaged lysosomes, activated by PS, and is essential for rapid lysosomal repair. Our findings identify a phosphoinositide-dependent membrane tethering and lipid transport (PITT) pathway essential for the maintenance of lysosomal membrane integrity, with important implications for a wide range of diseases characterized by impaired lysosomal function.

Project description:Oxidative phosphorylation (OXPHOS) is essential for the synthesis of the vast majority of ATP in eukaryotic cells. It is carried out by multi-protein assemblies that form the electron transport chain (ETC), which are coupled to the mitochondrial ATP synthase, which uses the proton gradient generated by the ETC to drive ATP synthesis. The assembly of the OXPHOS protein machinery requires the coordinated integration of proteins encoded in the nuclear and the mitochondrial genomes, imposing an additional layer of complexity. While the biogenesis of the individual OXPHOS complexes is well understood, it remains unknown how the assembly of the ETC and ATP synthase is coordinated to achieve the correct stoichiometry of the OXPHOS machinery. Here, we identify the mitochondrial regulatory hub for respiratory assembly (MiRA), which serves as a platform on which complex IV and complex V biogenesis are synchronised to ensure balanced assembly of the ETC and complex V. At the molecular level, this is achieved by a stop-and-go safeguarding mechanism: The novel mitochondrial protein Mra1 binds to and slows down complex IV assembly. Two Go signals are then required for assembly to proceed: Binding of the complex IV assembly factor Rcf2 and interaction with the mitoribosome, which translates the complex V subunit Atp9. Both Go signals induce the clipping and subsequent degradation of Mra1, relieving the molecular brake and allowing parallel maturation of complexes IV and V. The absence of the stop-and-go safety mechanism results in the formation of immature complexes, decreased ATP levels and reduced cell viability. The antagonistic activities at MiRA provide a regulated orchestration of complex IV and V assembly which is essential to avoid the predominance of either complex and an unbalanced ratio of OXPHOS complexes, thus ensuring the correct stoichiometry of protein machineries encoded by two different genomes.

Project description:Hydroxyproline in decaying organic matter and root exudates and is a source of carbon and nitrogen to soil-dwelling microorganisms. A bacterial pathway for hydroxyproline catabolism was elucidated over 30 years ago however genes and gene function relationships were not established. In that pathway, trans-4-hydroxy-L-proline (4-L-Hyp) is epimerized to cis-4-hydroxy-D-proline (4-D-Hyp), and then, in three enzymatic reactions, the D-diastereomer is converted via 1-pyrroline-4-hydroxy-2-carboxylate and alpha-ketoglutaric semialdehyde to alpha-ketoglutaric acid. Here we report on the regulation and functions of several genes from a hydroxyproline catabolism locus on the pSymB megaplasmid of the legume endosymbiont Sinorhizobium meliloti. The hydroxyproline catabolism genes (hyp) are negatively regulated by hypR and are organized as four single transcripts (hypR, hypD, hypS and hypH) and a 9 gene transcript (hypMNPQ(RE)XYZ). Transcription of these genes was induced in the presence of either 4-L-Hyp and 4-D-Hyp, and was not subject to nitrogen source regulation. The hypRE gene is shown to encode 4-hydroxyproline 2-epimerase (HypRE) responsible for the reversible isomerization of 4-L-Hyp and 4-D-Hyp, whereas a hypRE mutant grew with 4-D-Hyp but not of 4-L-Hyp as carbon source. hypO, hypD and hypH are predicted to encode the 4-D-Hyp oxidase, the 1-pyrroline-4-hydroxy-2-carboxylate deaminase and alpha-ketoglutaric semialdehyde dehydrogenase respectively. No epimerase activity was detected for the HypY (Smb20270), a predicted racemase, and activities from four other genes (designated hypS, hypX and hypZ) remain to be determined. In summary, the 4-hydroxyproline (4-Hyp) catabolic pathway for S. meliloti is similar to that previously elucidated for Pseudomonas however the presence of additional genes at the hyp locus suggests that additional metabolic steps still remain to be elucidated.

Project description:Lysosomes are a major site of intracellular acidic hydrolase-mediated proteolysis and cellular degradation in a membrane-enclosed organelle. Alternatively, soluble, ubiquitin-bound proteins are degraded via the proteasome, a megadalton protein complex within the cytoplasm. The interplay between both degradation pathways has been of increasing interest in recent years. To determine the effects of proteasome inhibition on the lysosomal compartment, we investigated enriched lysosomal fractions, autophagosomal fractions and immunoprecipitated proteasomes from HEK293 cells after proteasome inibition by MG132 or bortezomib in comparison to the respective fractions from control cells.

Project description:Mucolipidosis III gamma (MLIII) is clinically characterized by onset of first symptoms at an average of 5 years such as stiffness of hands and shoulders, claw hand deformities, scoliosis and progressive destruction of hip joints. The disease is caused by mutations in GNPTG encoding the gamma-subunit of the GlcNAc-1-phosphotransferase complex. This enzyme is responsible for the generation of mannose 6-phosphate (M6P) targeting signals on 70 soluble lysosomal enzymes that are required for their efficient receptor-mediated transport to lysosomes. Complementary SILAC-based lysosomal proteomics revealed decreased amounts of several lysosomal enzymes in Gnptg-KO fibroblasts involved in the degradation of lipids, glycans and proteins.

Project description:Expressional alterations and post translational modifications (PTM) of type II collagen can be major cause behind osteo and rheumatoid arthritis. PTM of type II collagen α1 chain (COL2A1) such as hydroxylation of proline (P), lysine and glycosylation of hydroxylysine can act as epitopes resulting COL2A1 as autoantigen in cartilage tissues. Previous study stated proline hydroxylation (Hyp) as an important PTM in type II collagen leading to dysfunctional collagen extracellular matrix assembly in vivo. Here we report for the first time peptide mass fingerprinting (PMF) identification and tandem mass spectrometry based mapping of Hyp PTM in COL2A1 from Capra hircus (C. hircus) using Mascot database. As mascot database does not contain C. hircus COL2A1 sequence information, our identification is based on the homologous COL2A1 from Bos taurus and Homo sapience (above 98 % identity). Findings include identification of new triplet Gly-F-Hyp in C. hircus COL2A1 and well known Gly-X-Y triplet with Hyp present in the X position, instead of Y position. PMF data contains lager number of Hyp in COL2A1 from C. hircus consistent with other collagen sequences. This study suggests positional alteration of Hyp/P in Gly-X-Y triplet may be used for molecular identification and characterization of type II collagen from other sources.
