Proteomic analysi of decellularized porcine pancreas

Project description:The extracellular matrix is an important part of the cellular microenvironment regulating various cellular functions. Decellularized matrices present a valuable strategy for recreating the cellular niche in vitro and implementing matrix signaling in cell culture models. However, the tissue-specificity of decellularized matrices is little considered in most in vitro models. Here, we present the generation of a porcine-derived pancreas-specific decellularized extracellular matrix scaffold (d-PanMa) and show the impact of scaffold-specific cues on stem cell culture. The proteomic analysis in this work compare the proteome of porcine pancreas (PanMa), intestine (SISser) and lung (lungMa) both in its native and decellularized form. The analysis verify the enrichment of important matrisome proteins in the decellular matrices and provide a detailed map of the protein composition and abundance across the matrices.

Proteomics characterization of decellularized extracellular matrix for brain

Project description:The brain extracellular matrix (ECM) regulates myelin repair and regeneration after demyelination by interacting with neuronal progenitors and immune cells. Therefore, generating and characterizing ECM scaffolds in regions with distinct neuroregenerative capacities is crucial to identify factors that modulate cellular regenerative behavior. We established an effective decellularization protocol for the human neural stem cell (NSC)-rich subventricular zone (SVZ), frontal cortex (FC), and white matter (WM), and defined region-specific matrisomes using comparative proteomics. As proof of concept, we investigated the survival and differentiation of NSCs and monocytes within the decellularized scaffolds. NSCs cultured in WM and FC acquired an astrocytic phenotype, while both astrocytic and oligodendrocytic phenotypes were promoted by SVZ scaffolds. Additionally, monocytes seeded on SVZ and WM scaffolds exhibited an anti-inflammatory differentiation. This model is suitable for investigating ECM properties and assessing cell-matrix interactions.

Proteomic analysis of the extracellular matrix in the porcine adrenal cortex

Project description:The extracellular matrix (ECM) is a complex network of proteins that provides structural support and influences tissue boundaries, biomechanical properties, and cell polarity. This study analyzed the ECM profile of the porcine adrenal cortex's outer (OF = capsule + subcapsular + zona glomerulosa cells) and inner fractions (IF = zona fasciculata cells). Proteomic analysis of decellularized OF and IF samples identified 940 proteins, 22 collagens, 44 ECM glycoproteins, 9 proteoglycans, 20 ECM-regulators, 5 ECM associated proteins, 6 secreted factors, and 39 ECM candidates to compose the specific porcine adrenal matrisome. Among the ECM proteins identified, 113 are common to the OF and IF, while 16 were identified only in the OF and 21 in the IF. The analysis of protein abundance differences showed 3 proteins (Lamc1, Perlecan, Tgm2) significantly abundant in OF compared to IF. In IF, 11 proteins (Col1a1, Col1a2, Col6a1, Col6a2, Col6a3, Col6a6, Col14a1, Ecm1, Fga, Fgb, Fgg) were more abundant than OF. The comparative analysis of the quantification ECM proteins from the decellularized adrenal cortex of rats, humans, and pigs showed that in porcine samples, the ECM-quantified proteins are more abundant in the IF, while in rats and human samples, the more abundant ECM-quantified proteins are in the OF. These findings provide valuable insights into the potential of using pigs as a biomedical model and an essential tool for translational medical research.

The protein composition of MatriXpec™ was accessed by mass spectrometry and is mainly represented by collagen proteins, building an hydrogel fibrous ultrastructure.

The porcine microRNA transcriptome response to porcine cytomegalovirus infection

Project description:Porcine cytomegalovirus (PCMV; genus Cytomegalovirus, subfamily Betaherpesvirinae, family Herpesviridae) is an immunosuppressive virus that mainly inhibits the immune function of T lymphocytes and macrophages, which has caused great distress to the farming industry. In this study, we obtained the miRNA expression profiles of PCMV-infected and control porcine macrophages, PCMV-infected and control porcine tissues via high-throughput sequencing. The comprehensive analysis of miRNA profiles showed that 306 miRNA database annotated and 295 novel pig-encoded miRNAs were detected. Gene Ontology (GO) analysis of the target genes of miRNAs in PCMV infected porcine macrophages showed that the differentially expressed miRNAs are mainly involved in immune and metabolic process. This is the first report of the miRNA transcriptome in PCMV infected porcine macrophages and PCMV infected tissues and the analysis of the miRNA regulatory mechanism during PCMV infection. Further research into the regulatory mechanisms of miRNAs during immunosuppressive viral infections will contribute to the treatment and prevention of immunosuppressive viruses. miRNA expression profiling of PCMV-infected and control porcine macrophages; PCMV-infected and control porcine tissues via high-throughput sequencing.

Transcriptome Profiling of Ten Porcine Tissues at the Gene, Isoform and TSS level

Project description:In this study we have employed RNA seq on ten different tissues including four brain tissues from two boars to gain a understanding of the differential variations in transcriptional profiles for these tissues consisting of occipital cortex, frontal cortex, hypothalamus and cerebellum along with such diverse tissues as heart, spleen, liver, kidney, lung and musculus longissimus dorsi. This has enabled us to perform comparative gene expression analysis of brain regions versus non-brain tissues along with inter-brain tissue comparisons. Hence, we have tested for differentially expressed genes and isoforms, differential splicing, transcription start sites (TSS), and differential promoter usage between all ten porcine tissues.

Study on the changes of extracellular matrix morphology and components in COPD animal model by using lung decellularized scaffold

Project description:Airway remodeling is a critical pathological process that influences the progression of chronic obstructive pulmonary disease（COPD）. To better study small airway remodeling in COPD, we employed advanced techniques such as decellularized scaffolds and proteomics to analyze compositional changes in the extracellular matrix（ECM）. Proteomic analysisidentified 70 differentially expressed proteins between the COPD group and the control group. These included 34 upregulated proteins such as Smarca2, Skt, Acvrl1, Myl2 (all with ratios > 10.64), and 36 downregulated proteins such as Col6a6, Col6a5, AnK3 (all with ratios < 0.27). Pathway analysis indicated activation of apoptosis (Enrichment Score, ES=0.23) and epithelial-mesenchymal transition (ES=0.38) genes, as well as inhibition of collagen synthesis (ES=-0.43) and degradation (ES=-0.63) genes were observed in the COPD group. These findings enhance our understanding of the mechanisms underlying airway remodeling and provide a scientific basis for developing novel therapeutic strategies for COPD.
