High resolution mass spectrometry analysis of P-fructose-labeled Tom22 peptides

ABSTRACT: After identifying Tom22 as a direct target of fructose, we sought to map the potential sites that fructose binds to Tom22. We analyzed trypsin-digested peptides of P-fructose-labeled recombinant Tom22 by high-resolution mass spectrometry.

Receptor-mediated recruitment of cytosolic J-proteins to the mitochondrial outer membrane promotes assembly of preprotein translocases

Project description:Mitochondria possess elaborate machineries for the import of preproteins from the cytosol. Cytosolic factors like Hsp70 chaperones and their co-chaperones, the J-proteins, guide preproteins to the mitochondrial surface. The translocase of the mitochondrial outer membrane (TOM) forms the entry gate for precursor proteins. How proteins are delivered to the receptors Tom20, Tom22 and Tom70 is only understood in part. We identified the cytosolic J-protein Xdj1 as a specific interaction partner of the central receptor Tom22. Tom22 recruits Xdj1 to the mitochondrial surface to promote assembly of the TOM complex. A second J-protein of the cytosol, Djp1, binds to Tom70 to mediate biogenesis of the mitochondrial import (MIM) complex. Thus, by targeting distinct TOM receptors, cytosolic J-proteins promote the biogenesis of different mitochondrial preprotein translocases.

Compound-centric chemical proteomics to screen fructose binding proteins

Project description:To identify protein targets of fructose, we performed a compound-centric chemical proteomics (CCCP) experiment on podocytes with P-fructose. Briefly, podocytes were incubated with P-fructose, and the cellular proteins that directly bind to fructose were covalently crosslinked to P-fructose by UV irradiation. After orthogonal conjugation was achieved with azide-biotin via click chemistry and affinity purification was performed, the P-fructose-enriched proteins were analyzed by liquid chromatography coupled with tandem mass spectrometry (LC‒MS/MS).

Fructose directly remodels the TOM complex to impair oxidative phosphorylation in podocytes

Project description:This study demonstrated that, in addition to the known metabolic effects of fructose, excessive fructose directly binds to the translocase of the outer membrane (TOM) complex via non-covalent interaction with TOM22, inducing subtle but functionally critical conformational changes in the TOM complex. These changes markedly inhibit the transport of mitochondrial ribosome subunits, impair mitochondrial protein translation, and disrupt oxidative phosphorylation, independent of fructose metabolism. Using both fructose-exposed podocytes and mouse glomerular injury models, the authors further showed that disrupting the fructose-TOM22 interaction restores mitochondrial ribosome subunit trafficking and prevents mitochondrial and oxidative phosphorylation dysfunction, thereby revealing a previously unrecognized, metabolism-independent pathogenic mechanism by which fructose directly remodels a mitochondrial protein complex to drive mitochondrial dysfunction.

Binding site analysis and identification of reciprocal targeting of Dom-A and Xbp1 in Drosophila melanogaster

Project description:The DOM-A complex regulates cell growth and proliferation in Drosophila. Analogous to the mammalian Tip60–p400 complex, DOM-A integrates two epigenetic effectors: a SWR1-type ATPase (Domino-A) that mediates histone exchange and the Tip60/KAT5 acetyltransferase. We identified Xbp1, a conserved transcriptional regulator of the unfolded protein response (UPR), as a tight interactor of the immunopurified DOM-A complex and explored the functional consequences of this association. Integrative analysis of Xbp1 and DOM-A occupancy in proliferating cells, together with reciprocal protein depletion, revealed two distinct modes of Xbp1 chromatin binding. In a sequence-specific mode, Xbp1 recruits DOM-A to motif-bearing promoters of UPR genes. In a second, motif-independent mode, Xbp1 localizes to hundreds of high-confidence DOM-A binding sites that lack Xbp1 recognition motifs; these interactions depend on DOM-A, consistent with a “reverse targeting” mechanism. Consistent with functional coupling, depletion of DOM-A reduces Xbp1 protein abundance without affecting Xbp1 mRNA levels, suggesting post-translational stabilization of Xbp1 upon association with DOM-A. Together, these findings indicate that the genome-wide interplay between Xbp1 and DOM-A may integrate UPR signaling with the broader, DOM-mediated regulation of cell growth and proliferation.

Low input Hi-C datasets for a diffuse large B-cell lymphoma sample, healthy control human B-cells and mouse embryonic stem cells

Project description:In this experiment, we've examined chromatin conformation of OG2 (B6; CBA-Tg(Pou5f1-EGFP)2Mnn/J; stock number 004654) mouse stem cells cultured as described in (Shi et al., 2008), using different amounts of starting cells. We performed a modified in situ Hi-C protocol for 6 samples digested with MboI restriction enzyme having as starting material 1 million (M), 100 thousand (k), 50k, 25k, 10k or 1k cells. As well as, to 2 samples digested with HindIII restriction enzyme that had as starting material 5M or 100k cells. Traditional in situ Hi-C protocols recommend 5-10 million starting cells. The aim of the experiment was to assess the impact of decreasing the cell number on reproducibility, library complexity, chromatin structure visualization in order to adapt the method to the study of rare cell populations. Furthermore, we have characterised the 3D structure of peripheral blood mononuclear cells (PBMCs) obtained from a blood extraction from a healthy donor and from a lymph node biopsy from a DLBCL patient as a proof of concept for the suitability of Low-C for rare cell population analysis.

Peripheral profiles from patients with cancerous and non cancerous lung diseases

Project description:This project analyzes peripheral miRNA blood profiles of patients with lung diseases. Since miRNAs are known to be valuable diagnostic markers we asked whether respective patterns of lung cancer patients and COPD patients can be detected in peripheral blood samples rather than in biopsies. The project aimed at an impoved understanding of complex profiles rather than single markers. Thus, a high-throughput technique was necessary, profiling all known miRNAs integratively. n = 19 normal controls, n = 28 lung cancer patients and n = 24 COPD samples have been screened for the complete miRNA repertoire. Please note that each miRNA has been measured in seven replicates and the median of the replica has been computed.

ChIP-seq of Mycobacterium smegmatis PafBC to identify in vivo binding sites

Therefore, we chose a ChIP-seq approach, crosslinking cells before PafBC-DNA complexes were immunoprecipitated with a PafBC-specific antibody.
