Project description:We show that Polθ is recruited to mitotic Double-strand breaks (DSBs) to slow down cell cycle progression and allow DNA repair. Because Polθ is one of the only repair protein to forms repair foci during mitosis, we investigated its regulation during mitosis. We performed immunoprecipitation (IP) of Polθ and assessed phosphorylation by immunoblot analysis (using pan phospho antibodies). We observed a phosphorylation signal corresponding to the size of Polθ when IP was performed from mitotic cell extracts. This phosphorylation signal was abolished when cells where treated with two different PLK1 inhibitors (PLK1i), indicating that PLK1 is responsible for Polθ phosphorylation in mitosis. In order to elucidate the regulation of mitotic Polθ activity, we performed mass spectrometry (MS)-based phosphorylation analysis of Polθ in mitosis with or without the PLK1 inhibitor Volasertib. We found 5 phosphorylated residues. To assess the functional consequences of Polθ phosphorylation by PLK1, we mutated some of the identified residues and found that the phospho dead mutant of Polθ fails be recruited to DSBs in mitosis. This indicates that PLK1-mediated regulation of mitotic Polθ repair is essential for its proper functioning

To identify interactants of RNF111 that are dependent of the RING domain, we performed qualitative interactome comparison of HEK-293 cells transfected with GFP, GFP-RNF111-wt or GFP-RNF11-C933A mutated in its RING domain. This led to the identification of UBXN7 as a RING-dependent partner for RNF111. To identify UBXN7 UAS dependant partners, we performed quantitative interactome comparison of HEK-293 cells transfected with GFP, GFP-UBXN7-UAS.

Growth factor induced desialylation for the fast control of endocytosis

Project description:It is commonly assumed that the glycan makeup of glycoproteins is final and static once these have reached the cell surface. Here, we discovered a molecular switch involving acute changes of glycans at the plasma membrane that challenges this notion. We demonstrate that growth factors tune within minutes the endocytosis of cell surface glycoproteins through a unique mechanism of pH-triggered enzymatic removal of sialic acids. The subsequent retrograde transport of these desialylated glycoproteins to the Golgi apparatus allows for the resetting of their glycan makeup and the repurposing of their functions through polarized re-secretion to specialized plasma membrane areas, such as the leading edge to sustain cell motility. Thus, glycosylation thereby emerges as a dynamic regulatory post-translational modification similar to phosphorylation and ubiquitylation.

DNA damage induces nuclear envelope rupture through ATR-mediated phosphorylation of Lamin A/C

Project description:The integrity of the nuclear envelope (NE) is essential to maintain the structural stability of the nucleus. Rupture of the NE has been frequently observed in cancer cells, especially in the context of mechanical challenges, such as physical confinement and migration. However, spontaneous NE rupture events have also been described, without any obvious physical challenges to the cell. The molecular mechanism(s) of these spontaneous NE rupture events remain to be explored. Here, we show that DNA damage and subsequent ATR activation can lead to NE rupture. Upon DNA damage, Lamin A/C is phosphorylated in an ATR-dependent manner, leading to changes in lamina assembly and, ultimately, NE rupture. In addition, we show that cancer cells with intrinsic DNA repair defects undergo frequent events of DNA damage-induced NE rupture, which renders them extremely sensitive to further NE perturbations. Exploiting this NE vulnerability could provide a new angle to complement traditional, DNA damage-based chemotherapy.

Discovery of RUF6 ncRNA interacting proteins involved in P. falciparum immune evasion

Project description:RUF6 is a ncRNA gene family that is transcribed by RNA Polymerase III but actively regulates the Pol II-transcribed var virulence gene family. Understanding how RUF6 ncRNA connect to downstream effectors is lacking. We developed an RNA-directed proteomic discovery (ChIRP-MS) protocol to identify in vivo RUF6 ncRNA protein interactions. The RUF6 ncRNA interactome was purified with biotinylated antisense oligonucleotides. Quantitative label-free mass spectrometry identified several unique proteins linked to gene transcription including. Affinity purification of Pf-DDX5 identified proteins originally found by our RUF6-ChIRP protocol, validating the technique’s robustness for identifying ncRNA interactomes in P. falciparum. Our work identifies a RUF6 ncRNA protein complex that interacts with RNA Pol II to sustain var gene expression.

APEX2-based quantitative proteomic study of LAT and CD3z in Jurkat T cells

Project description:TCR binding to its ligands induces a cascade of signaling starting by the phosphorylation of immunoreceptor tyrosine-based activation motif (ITAMs) present in the TCR-associated CD3 complex. This is followed by the phosphorylation of proteins including the adaptor LAT, which once phosphorylated interacts with multiple proteins allowing signal diversification and amplification downstream of the TCR. We take advantage of peroxidase-catalyzed proximity labeling combined with quantitative mass spectrometry to track the formation of CD3z and LAT interactome dynamics in Jurkat cells after TCR stimulation. We find more than 1 000 high confidence proteins for each bait and provide a quantitative molecular map of proteins enriched or reduced from the vicinity of CD3z and LAT, after stimulation. We detail and compare the recruitment kinetics of signaling proteins to CD3z and LAT and identify previously uncharacterized mediators of T cell activation. We show that the kinase MARK2, which is in the proximity of LAT and CD3z at resting state and lost upon activation, is a negative regulator of cytokine production by T cells. This study provides a resource for uncovering the complex signaling networks that regulate TCR activation and highlights new players of the TCR-induced signaling cascade.
