Quantitative proteomic analysis of STBD1 knockdown in ccRCC cell line by using DIA method

ABSTRACT: STBD1, which recruits glycogen into the autophagosome for glycophagy. In this study, we study the function of STBD1 by quantitative proteomics using STBD1 knockdown cell lines of ccRCC.

Human ccRCC cell line 786-O with PHD3 knockdown LC-MS/MS

Project description:Appreciating the pseudohypoxic signalling in ccRCC cells we decided to look into the effects of an established hypoxia-related enzyme, namely PHD3, in ccRCC development. Interestingly, these cells express PHD3 in unusually high amounts, a phenomena yet unexplained. We were interested in determining how ccRCC cells expressing elevated levels of PHD3 would respond to its knockdown. It has been shown that PHD3 has many other functions in addition to its given role as regulating HIF-1 by targeting it for proteosomal degradation. Motivated by these varied roles of PHD3 we decided to look for indications of a systemic-level changes that might be governed by PHD3 in ccRCC. To this end we chose a discovery proteomics –approach to see how ccRCC cells would respond on proteome level to PHD3 depletion.

HIF-2alpha Knockdown in A498 (VHL-/-) ccRCC cells

Project description:HIF-2alpha is essential for (VHL-/-) ccRCC subcutaneous tumor growth in mice, and in tumor cell lines, its inhibition results in increased ROS accumulation, tumor cell death and responsiveness to radiation treatment. We have utilized transcriptional profiling to screen for putative HIF-2alpha targets genes that serve an anti-oxidant and, thus, cell survival function. A498 ccRCC cell line was treated with control siRNA or mixture of two HIF-2alpha specific siRNA for 48 hours, and RNA was harvested. 4 independent experiments were performed, and expression was compared between control and HIF-2alpha knockdown groups. 8 total samples were applied to Affymetrix Human Gene 1.0 ST Arrays. We performed two-class paired analysis using Significance Analysis of Microarrays (SAM) software to compare expression in the CT (control siRNA) and H2 (Hif2-alpha siRNA) groups.

Project description:Patients with polycystic kidney disease (PKD) encounter a high risk of clear cell renal cell carcinoma (ccRCC), a malignant tumor with dysregulated lipid metabolism. SET domain–containing 2 (SETD2) has been identified as an important tumor suppressor gene in ccRCC. However, the role of SETD2 in tumorigenesis during the transition from PKD to ccRCC remains largely unexplored. Herein, we performed metabolomics, lipidomics, transcriptomics and proteomics with SETD2 loss induced PKD-ccRCC transition mouse model. To characterize biological responses triggered by SETD2 deletion during PKD-ccRCC transition at the protein level, we conducted global proteomics studies.

BMAL1-HIF2α heterodimers contribute to ccRCC

Project description:Circadian disruption enhances cancer risk, and many tumors exhibit disordered circadian gene expression. We show rhythmic gene expression is unexpectedly robust in clear cell renal cell carcinoma (ccRCC). Furthermore, the clock gene BMAL1 is higher in ccRCC than in healthy kidneys, unlike in other tumor types. BMAL1 is closely related to ARNT and we show that BMAL1-HIF2α regulates a subset of HIF2α target genes in ccRCC cells. Depletion of BMAL1 reprograms HIF2α chromatin association and target gene expression and reduces ccRCC growth in culture and in xenografts. Analysis of pre-existing data reveals higher BMAL1 in patient-derived xenografts that are sensitive to growth suppression by HIF2α antagonists. We show that increasing BMAL1 sensitizes ccRCC-derived A498 cells to growth inhibition by PT2399. Together, these findings indicate that an alternate HIF2α heterodimer containing the circadian partner BMAL1 contributes to HIF2α activity, growth, and sensitivity to HIF2α antagonist drugs in ccRCC cells.
