Plasmodium berghei SUN1 and allantoicase interaction proteomics

ABSTRACT: SUN1 was identified in a screen for fertility genes in Plasmodium berghei. To understand its role, SUN1 was tagged with an HA tag at the endogenous locus, and SUN1 interacting proteins were characterised by affinity purification followed by mass spectrometry. This led to the identification of allantoicase as a SUN1-associated protein. Subsequent affinity interaction proteomics of HA-tagged allantoicase confirmed the interaction between these two proteins.

Identification of deubiquitinases controlled by extracellular matrix stiffness in cancer cells

Project description:The project was aimed at identifying deubiquitinases (DUBs) involved in cancer cell mechanosignaling. Lysates from cancer cells grown on collagen matrices with varying stiffnesses were incubated with an activity-based HA-tagged ubiquitin probe that covalently binds DUB active site. To identify DUBs differentially activated on soft and stiff collagen hydrogels, lysates were immunoprecipitated with anti-HA agarose beads. Immunoprecipitates were further identified by LC-MS/MS analysis.

We have 3 replicates with HrdB tagged by HA and 2 replicates with wild-type strain as controls. Identifying and characterising Thrap3, Bclaf1 and Erh direct interactions using cross-linking mass spectrometry

Project description:Cross-linking mass spectrometry (XL-MS) is a powerful technology capable of yielding structural insights across the complex cellular protein interaction network. We performed XL-MS using MS-cleavable cross-linker disuccinimidyl sulfoxide (DSSO) on endogenous affinity-purified BAF complex. We identified numerous crosslinks between three BAF co-purifying proteins, namely Thrap3, Bclaf1 and Erh. Our data suggests that Bclaf1, Erh and Thrap3 interact closely and might represent a stable complex. The XL data allowed us to map interaction surfaces on Thrap3 and B, which overlap with the non-disordered portions of both proteins.

Project description:PSF-TFE3 is an oncogenic chimeric transcription factor derived from human TFE3-rearranged renal cell carcinoma. To analyze its genome-wide occupancy, we developed HA-tagged PSF-TFE3-inducible HK-2 cell lines, which expresses HA-tagged PSF-TFE3 in a doxycycline-dependent manner. We determined the binding regions of HA-PSF-TFE3 by ChIPSeq.
