Project description:Analyses of ancient DNA typically involve sequencing the surviving short oligonucleotides, and aligning to genome assemblies from related, modern species. Here, we report that skin from a female woolly mammoth (†Mammuthus primigenius) which died 52,000 years ago retained its ancient genome architecture. We use PaleoHi-C to map chromatin contacts and assemble its genome, yielding twenty-eight chromosome-length scaffolds. Chromosome territories, compartments, loops, Barr bodies, and inactive-X chromosome (Xi) superdomains persist. The active and inactive genome compartments in mammoth skin more closely resemble Asian elephant skin than other elephant tissues. Our analyses uncover new biology. Differences in compartmentalization reveal genes whose transcription was potentially altered in mammoths vs. elephants. Mammoth Xi has a tetradic architecture, not bipartite like human and mouse. We hypothesize that, shortly after this mammoth’s death, the sample spontaneously freeze-dried in the Siberian cold, leading to a glass transition that preserved subfossils of ancient chromosomes at nanometer scale.

Project description:High resolution mass spectrometry-based proteomics generates large amounts of data, even in the standard liquid chromatography (LC) – tandem mass spectrometry configuration. Adding an ion mobility dimension vastly increases the acquired data volume, challenging both analytical processing pipelines and especially data exploration by scientists. This has necessitated data aggregation, effectively discarding much of the information present in these rich data sets. Taking trapped ion mobility spectrometry (TIMS) on the quadrupole time of flight platform (Q-TOF) as an example, we developed an efficient indexing scheme that represents all data points as detector arrival times on scales of seconds (LC), milliseconds (TIMS) and microseconds (TOF). In our open source AlphaTims package, data are indexed, accessed and visualized by a combination of tools of the scientific Python ecosystem. We interpret unprocessed data as a sparse 4D matrix and use just in time compilation to machine code with Numba, accelerating our computational procedures by several orders of magnitude while keeping to familiar indexing and slicing notations. For samples with more than six billion detector events a modern laptop can load and index raw data in about a minute. Loading is even faster when AlphaTims has already saved indexed data in a HDF5 file, a portable scientific standard used in extremely large-scale data acquisition. Subsequently, data accession along any dimension and interactive visualization happen in milliseconds. We have found AlphaTims to be a key enabling tool to explore high dimensional LC-TIMS-Q-TOF data and have made it freely available as an open-source Python package with a stand-alone graphical user interface at https://github.com/MannLabs/alphatims or as part of the AlphaPept framework.

Project description:The spatial organisation of Cellular protein expression profiles within tissues determines cellular function and are key to understanding disease pathology. To define molecular phenotypes in the spatial context of tissue, there is a need for unbiased, quantitative technology capable of mapping proteomes within tissue structures. Here, we present a workflow for spatially resolved, quantitative proteomics of tissue that generates maps of protein expression across a tissue slice derived from a human atypical teratoid-rhabdoid tumour (AT/RT). We employ spatially-aware statistical methods that do not require prior knowledge of the fine tissue structure to detect proteins and pathways with varying spatial abundance patterns. We identified PYGL, ASPH and CD45 as spatial markers for tumour boundary and reveal immune response driven, spatially organized protein networks of the extracellular tumour matrix. Overall, this work informs on methods for spatially resolved deep proteo-phenotyping of tissue heterogeneity, which will push the boundaries of understanding tissue biology and pathology at the molecular level.

Project description:Sex determination through amelogenin peptides from dental enamel has, in recent years, opened new possibilities to the study of prehistoric demography. Although this technique can be used on teeth of any chronology, it bears especial significance for the analysis of prehistoric collective burials, where bone remains often appear commingled and disarticulated, which makes sexual determination extremely difficult or even impossible. Traditionally, the impossibility to sex buried subjects has prevented making assessments in social or demographic terms for which gender was a key aspect, including mobility, diet, social inequality or ancestry, among others. In this paper, sex data of 34 individuals from the Late Neolithic-Chalcolithic site of Perdigões (Reguengos de Monsaraz, Portugal) obtained through amelogenin peptides analysis of dental enamel are presented. This new evidence is of great relevance at a site in which the large majority of the vast collection of human remains discovered so far (MNI = 551) are heavily commingled and highly fragmented. Interpretation of the results proceeds at two levels: i) firstly we consider the chronological and spatial distribution of the funerary structures: ii) secondly, we look into the Sr values available for each of them. The results show a greater number of male (n=6) than female (n=2) individuals among local subjects, and a balance between men (n=13) and women (n=13) for non-local ones, suggesting similar residential mobility for both sexes. These results are assessed within the context of the evidence available both for the Iberian Peninsula and the European continent. The greater female mobility observed at sites with similar chronologies in Central Europe, which has been interpreted in terms of female exogamy and patrilocality, is not replicated at Perdigões, where men and women present similar values.

Project description:The investigation about archaeological samples, which are of inestimable value, requires minimally destructive or nondestructive sampling techniques. One of the most promising and recent non-invasive techniques is known under the acronym EVA, an ethylene vinyl acetate film which avoids contamination and proteins damages. This paper reports the results of the first-ever analysis of proteins extracted from the EVA film applied to a tissue sample some 40000 years old. In particular, the gut sample of a woolly mammoth (Mammuthus primigenus), discovered in 1972 close to the Shandrin River (Yakutia, Russia), via a shotgun MS-based approach was investigated. Proteomic and peptidomic analysis allowed the exploration of the mammoth dietary plants and its gut bacteria. The results were validated through the level of deamidation and other post-translational modifications of the peptides of the samples, which were used to discrimitate the “original” endogenous peptides from contaminant ones. Overall, the results of the metaproteomic analysis here reported are in accordance with the previous paleobotanical studies and with the reconstructed habitat of the Shandrin mammoth.

Project description:Varroa destructor is one of the major parasitic pests in modern beekeeping worldwide. Since it shifted host from Asian to Western honey bees, it was shown to weaken colonies by feeding on both immature and adult stages while transmitting several deadly viruses in the process. Nutrition, an overlooked aspect of parasite biology, is thus a key to comprehend the V. destructor life cycle and its impacts on its honey bee host. We explored the feeding physiology of this ectoparasite both through artificial feeding and by dissecting their gut and analysing their protein content especially in terms of host-derived nutrients. We found that the mite requires higher quantities of carbohydrates than proteins and that the nature of these proteins is crucial for its survival. The abundance of these essential nutrients such as Vitellogenin or Hexamerin varies throughout the bee development and could directly impact the parasite physiology. The analysis and identification of key proteins required for the mite’s survival and reproduction will pave the way for the development of more specific control strategies.

Project description:In the quest to discover novel antifungal agents and new antifungal production processes, we investigated the biosynthetic gene cluster (BGC) for ilicicolin H in the fungus Trichoderma reesei. While the BGC is silent under standard cultivation conditions, we achieved to activate it by over-expressing its transcription factor TriliR. Successful BGC activation was confirmed by RT-qPCR, proteomic and metabolomic analyses. Metabolomic profiling upon BGC expression revealed high-yield production of the supposed main product ilicicolin H. To elucidate the functionality of this BGC, we employed a combination of overexpression and deletions of individual biosynthetic gene cluster constituents. Deletion of triliA, encoding for the core polyketide synthase TriliA, completely ceased product formation, as expected. In contrast to previous heterologous expression experiments, we could demonstrate that the epimerase TriliE is necessary for the formation of ilicicolin H in the native host. While we hardly observed any of the previously reported side- or shunt products associated with heterologous ilicicolin H expression, we discovered a novel member of the ilicicolin family using a metabolomic molecular networking approach. This new compound, which we termed ilicicolin K, is expressed in substantial amounts in the genetically engineered Trichoderma reesei, enabling us to elucidate its structure by NMR. The structure of ilicicolin K is similar to that of ilicicolin H but differs by an additional hydroxylation and an intramolecular etherification of the hydroxyl group at the pyridone towards the tyrosine moiety of the molecule. Initial tests of ilicicolin K showed antifungal activity against Saccharomyces cerevisiae and Aspergillus nidulans with a similar minimum inhibitory concentration as ilicicolin H.
