Secretion profling of Mycobacterium xenopi ESX-5 mutants

ABSTRACT: The ESX-5 system from Mycobacterium xenopi was expressed in Mycobacterium smegmatis on a constituatively expressed plasmid. This expression plasmid, pMX-Mxen-ESX-5 enocodes the seceretion complex and 3 secreted substrate pairs : EsxM+EsxN; PE19.1+PPE26.1 ; and PE19.2+PPE26.2. Several mutants in the secretion apparatus were generated and the secretion of the plasmid encoded substrates monitored.

RNA-protein interactome reveals essential roles of RPL5 and RNA helicase A in mediating translation from the Hepatitis E virus internal ribosome entry site-like element

Project description:Multiple processes exist in a cell to ensure continuousproduction of essential proteins either through cap-dependent or cap-independent translation processes. Viruses depend on the host translation machinery for viral protein synthesis. Therefore, viruses have evolved clever strategies to utilize the host translation machinery. Earlier studies have shown that genotype1 hepatitis E virus (g1-HEV) utilizes both cap-dependent and cap-independent translation machineries for its replication and proliferation. Cap-independent translation in g1-HEV is driven by an eighty seven nucleotide-long RNA element which acts as a noncanonical, internal ribosome entry site like (IRESl) element. Here, we have identified the RNA-protein interactome of the HEV IRESl element and characterized the functional significance of some of its components. Our study reveals indispensable roles of host ribosomal proteinRPL5 and DHX9 (RNA helicase A) in mediating efficient translation from the IRESlelement and establish the function of HEV IRESl as a bonafide internal ribosome entry site.

Project description:Condensation (C) domains are the key component linking different monomers together, typically forming peptide bonds and occasionally ester bonds, during the nonribosomal peptide synthetase (NRPS). While A domains have been well characterised due to their role in selectivity of the monomers and functioning as a gate keeper in the NRPS biosynthesis, C domains have been a subject of debate as they have not demonstrated signs of “A-domain like” side chain selectivity of its acceptor side. Here, we report our biochemical and structural characterisation of the selectivity of the fuscachelin C3-domain showing that it is not broadly flexible for monomers at the acceptor site, suggesting the need to consider C-domain mutation regarding future NRPS engineering.

NAD capping of mRNAs is abundant but strongly guarded against in yeast

Project description:The ubiquitous redox coenzyme nicotinamide adenine dinucleotide (NAD) acts as a non-canonical cap structure on prokaryotic and eukaryotic ribonucleic acids. Here we find that in budding yeast, NAD-RNAs are abundant (>1400 species), short (<170 nt), and mostly correspond to mRNA 5'-ends. The modification percentage is low (<5%). NAD is incorporated during the initiation step by RNA polymerase II, which uses distinct promoters with a YAAG motif for this purpose. Most NAD-RNAs are 3'-truncated. At least three decapping enzymes, Rai1, Dxo1, and Npy1, guard against NAD-RNA at different cellular locations, targeting overlapping transcript populations. NAD-mRNAs do not support translation in vitro. Our work indicates that in budding yeast, most of the NAD incorporation into RNA seems to be accidental and undesirable to the cell, which has evolved a diverse surveillance machinery to prematurely terminate, decap and reject NAD-RNAs.

Characterization of a cyanobacterial exoproteome reveals a novel zinc acquisition system used by primitive bacteria

Project description:Zinc can be limiting in many environments and bacteria have developed acclimation responses to counteract this deficiency. In most bacteria, the acclimation response to zinc limitation is controlled by Zur, a transcriptional regulator of the FUR family. Several proteins that take part in this response are present in the cytoplasm and the cell envelope. However, little is known about the involvement of proteins present in the extracellular space in the response to Zn limitation and whether the protein composition of this space might be also regulated by Zur. Therefore, in order to get an insight into these issues, a comparative analysis of the exoproteomes of the cyanobacterium Anabaena sp. PCC7120 (WT) and its Δzur derivative strain (referred as "MN" in the present dataset) was carried out using SWATH-MS analysis.

Multi-level proteomics profiling of virus-restrictive and -permissive cellular environments reveal novel regulators of virus infection

Project description:Virus proliferation inside host cells relies on a diverse range of host machineries and is also restricted by the host through expressions of antiviral factors. The configuration of virus-dependency and antiviral factors determine the permissiveness of host cells to virus infection, however, overall differences between highly permissive and restrictive cellular states remain largely unexplored. Here we employed an integrated omics analysis combining RNA-seq, proteomics, and phosphoproteomics to study determinants of virus permissiveness across cellular states. We focused on a model system comprising highly permissive cells (HEK293T), steady-state cells (HEK293), and highly restrictive cells (interferon alpha (IFN-a) stimulated HEK293) due to their similar genetic background and distinct virus permissiveness. Our dataset provides an in-depth proteomics map across these cellular states, which revealed pathway-level depletion of innate immune response and enrichment of anabolic processes in HEK293T cell. RNA-seq and proteomics results depicted dynamic regulations of IFN-a response across early/late timepoints and highlighted a group of robustly upregulated antiviral factors. In addition, phosphoproteomics uncovered extensive alterations of phosphorylation in IFN-a response. Integrated analysis of multi-level omics results identified putative regulators of infection that are previously under-described, and we experimentally verified 13 proteins with their regulatory roles in virus infection.
