Whole proteome analysis of germinating Bacillus subtilis 168

ABSTRACT: In this work we present proteomic analysis of Bacillus subtilis 168 trp+ (BSB1) during germination and spore outgrowth. Samples were collected from 14 different time points (from 0 to130 minutes) after inoculation of spores into germination medium. In summary, 2,195 proteins were identified and clustered according to their expression kinetics. Results revealed five specific clusters that were functionally analyzed.

Sigma E of Streptomyces coelicolor can function both as a direct activator or repressor of transcription

Project description:Sigma factors are key components of the bacterial transcriptional apparatus that are essential for promoter recognition and transcription initiation. These factors are considered as positive regulators of gene expression. Here, we reveal the opposite, inhibitory role of these proteins. We used a combination of ChIP-seq, transcriptomic time series data, promoter sequence analysis, and computational modeling of gene expression to analyze the regulatory activity of the extracytoplasmic σE factor from Streptomyces coelicolor. Kinetic modeling of gene expression then allowed to cluster respective genes into groups, based on the type of their control. Importantly, this analysis indicated that σE might act not only as an activator of gene expression but also as its repressor. The direct repressor function of σE was then demonstrated by experimental analysis of selected promoter regions in vivo, showing that σE binds to promoter-like sequences, forming roadblocks for transcription initiated upstream. Finally, the σE interactome was defined, allowing the identification of ApgA as its potential anti- factor. Taken together, the results characterize σE, its regulation, regulon, and reveal its direct inhibitory function in gene expression, a so far unknown phenomenon that may be common also to other factors and organisms.

Biogenesis of hepatitis B virus e antigen is driven by translocon-associated protein complex and regulated by conserved cysteine residues within its signal peptide sequence

Project description:Hepatitis B virus (HBV) uses e antigen (HBe) which is dispensable for virus infectivity to modulate host immune responses and to achieve viral persistence in human hepatocytes. The HBe precursor (p25) is directed to the endoplasmic reticulum (ER), where cleavage of the signal peptide (sp) gives rise to the first processing product, p22. The p22 can be retro-translocated back to the cytosol or it can enter the secretory pathway and undergo a second cleavage event resulting in secreted p17 (HBe). Here, we report that translocation of p25 precursor is promoted by translocon-associated protein complex (TRAP). We found that p25 is not completely translocated into the ER since a fraction of p25 is phosphorylated and remains present in the cytoplasm and the nucleus. Within the sp sequence of p25 we identified three cysteine residues which control the efficiency of sp cleavage and correct subcellular distribution of the precore pool. Highlights • A fraction of the HBV e antigen precursor p25 is not translocated into the ER and is phosphorylated in cytosol. • Cysteine residues in the signal peptide sequence regulate the p25 N-terminal processing and resulting p22 intracellular level. • Mutations of all three Cys residues within the signal peptide lead to a mislocalization of intracellular precore protein. • P25 translocation requires assistance of TRAP complex for an efficient mature HBe secretion. • The depletion of individual TRAP subunits results in a change of precore subcellular distribution.

MoaB2 binds to SigA in Mycobacterium smegmatis and modulates its activity and biological stability

Project description:In mycobacteria, SigA is the primary sigma factor. This essential protein binds to RNA polymerase (RNAP) and is responsible for initiating transcription of housekeeping genes. Our knowledge about this factor in medicinally important mycobacteria is limited. Here, we performed an unbiased search for interacting partners of Mycobacterium smegmatis SigA. The search revealed a number of proteins; prominent among them was MoaB2. The SigA-MoaB2 interaction was validated and characterized by several approaches, revealing that it does not require RNAP and is highly specific, as alternative sigma factors did not interact with MoaB2. The structure of MoaB2 was solved by crystallography and the unique, unstructured N-terminal domain of SigA was identified to play a role in the SigA-MoaB2 interaction. Functional experiments showed that MoaB2 inhibits SigA-dependent transcription and increases biological stability of SigA. We propose that MoaB2, by sequestering SigA, exerts a dual effect on the transcription apparatus, and has the potential to modulate gene expression. In summary, this study has uncovered a new binding partner of mycobacterial SigA, paving the way for future research of this phenomenon.

A single chlamydial protein reshapes the plasma membrane and serves as recruiting platform for central endocytic effector proteins

Project description:Uptake of obligate intracellular bacterial pathogens into mammalian epithelial cells is critically dependent on modulation of the host’s endocytic machinery. It is an open question how the invading pathogens generate a membrane-bound vesicle appropriate to their size. This requires extensive deformation of the host plasma membrane itself by pathogen-derived membrane-binding proteins, accompanied by substantial F-actin-based forces to further expand and finally pinch off the vesicle. Here we show that upon adhesion to the host cell, the human pathogenic bacterium Chlamydia pneumoniae secretes the scaffolding effector protein CPn0677, which binds to the inner leaflet of the invaginating host’s PM, induces inwardly directed, negative membrane curvature, and forms a recruiting platform for the membrane-deforming BAR-domain containing proteins Pacsin and SNX9. In addition, while bound to the membrane, CPn0677 recruits monomeric G-actin, and its C-terminal region binds and activates N-WASP, which initiates branching actin polymerization via the Arp2/3 complex. Together, these membrane-bound processes enable the developing endocytic vesicle to engulf the infectious elementary body, while the associated actin network generates the forces required to reshape and detach the nascent vesicle from the PM. Thus, Cpn0677 (now renamed SemD) acts as recruiting platform for central components of the endocytic machinery during uptake of chlamydia.

Molecular basis for the enzymatic inactivity of class III glutaredoxins on standard glutathionylated substrates

Project description:Glutaredoxins (GRXs) are small proteins that interact with the atypical tripeptide glutathione (GSH), a redox active metabolite that forms a disulfide (GSSG) upon oxidation. GRXs encoding variants of a CPYC motif at a conserved active site act as GSH-dependent thiol-disulfide oxidoreductases (class I). GRXs with a CGFS site (class II) bind GSH in a way that is non-permissive for thiol-disulfide oxidoreductase reactions and favours transient iron-sulfur cluster binding. The biochemical functions of CCxC/S-type (class III) GRXs, which are found only in land plants, have remained largely unexplored. In this study, we characterized the in vitro properties of one of the Arabidopsis thaliana class III GRXs, namely ROXY9.

Inhibitory effect of miR-183 on MCM family members

Project description:MYCN and HDAC2 jointly repress the transcription of tumor suppressive micro RNA miR-183 in neuroblastoma. Enforced miR-183 expression induces neuroblastoma cell death and inhibits anchorage-independent colony formation and subcutaneous xenograft growth in mice. We here aimed to unravel the miR-183 signaling network and elucidated the role of MYCN mediated transcriptional activation of members of the minichromosome maintenance (MCM) family protein family involving miR-183 . The hexamer protein complex formed by MCM proteins is involved in the initiation and elongation of eukaryotic genome replication, thereby contributing to genomic integrity. Analysis of miR-183 versus negative control transfected neuroblastoma cells identified 85 differentially expressed proteins in a label-free mass spectrometric approach. Six members of the MCM family were found to be lower expressed upon enforced miR-183 expression, and subsequent annotation category enrichment analysis revealed a 14-fold enrichment in the protein module category “MCM”. Down-regulation was confirmed by western blot analysis. MicroRNA target prediction software studies revealed that miR-183 was predicted to directly target several MCMs.
