The proteomic data of systematic organs of CHIKV-infected mouse and rhesus monkey

ABSTRACT: this proteomic data is compromised of 72 samples from 6 mouses and 6 rhesus monkeys. CHIKV, as a mosquito-based virus, is well known to pose threat to muscles and joints, with its symptoms being called chikunkunya fever, whereas its impact on other organs after infection is not completely understood. So we attempt to investigate whether it will cause damage to other organs with infected heart, liver, spleen, lung, kidney, and brain being study object.

Cardiac Repair using regenerating neonatal heart tissue-derived extracellular vesicles.

Project description:The neonatal mammalian heart is able to regenerate after injury by inducing cardiomyocyte proliferation. However, this regenerative capacity is virtually lost in the adult mammalian heart. Extracellular vesicles (EVs) have been shown to play an important cardioprotective role in heart repair. Here, we performed proteomic analysis of EVs from neonatal mouse heart tissues (Neo-EVs), EVs regenerated from neonatal heart tissues after apicoectomy (AR-Neo-EVs), and EVs from adult mouse hearts (Adu-EVs), to compare the differential changes in proteins among them.

Proteome Profiling in Cerebrospinal Fluid Reveals Novel Biomarkers of Alzheimerâ€™s Disease

Project description:Neurodegenerative diseases are a growing burden and there is an urgent need for better biomarkers for diagnosis, prognosis and treatment efficacy. Structural and functional brain alterations are reflected in the protein composition of cerebrospinal fluid (CSF). Alzheimerâ€™s disease (AD) patients have higher CSF levels of tau, but we lack knowledge of systems-wide changes of CSF protein levels that accompany AD. Here we present a highly reproducible mass spectrometry (MS)-based proteomics workflow for the in-depth analysis of CSF from minimal sample amounts. From three independent studies (>200 individuals), we characterize differences in proteins by AD status (>1,000 proteins, CV<20%). Proteins with previous links to neurodegeneration such as tau, SOD1 and PARK7 differed most strongly by AD status, providing strong positive controls for our approach. CSF proteome changes in Alzheimerâ€™s disease prove to be widespread and often correlated with tau concentrations. Our unbiased screen also reveals a consistent glycolytic signature across our and a recent report (bioRxiv.org doi.org/10.1101/806752). Successful reclassification of individual patients and a machine learning model suggests clinical utility of our proteomic signature.

Proteomic dissection of human erythropoiesis reveals critical roles of kinases

Project description:Human erythropoiesis is exquisitely controlled at multiple levels and its dysregulation leads to anemias and many other diseases. We apply mass spectrometry (MS)-based proteomics to comprehensively investigate the protein and signaling dynamics of this process. Mapping the proteomes and phosphoproteomes of five defined stages from progenitors to erythrocytes, quantifies more than 7,400 protein groups and 27,000 distinct phosphorylation sites. Integration with a transcriptomic dataset reveals discordances that are biologically meaningful. Solute carriers are drastically remodeled and provide new stage-specific markers. Our data reveal an orchestrated network of erythropoietic kinases involving erythropoietin receptor and downstream MAPK signaling. A subsequent CRIPR screen verified their functional roles in state specific transitions. In particular, the PIM1 kinase maintains proliferative capacity of erythroid progenitors and prevents premature differentiation. Our comprehensive resource thus provides conceptual insights into an important developmental process and a plethora of starting points for mechanistic studies in health and disease.

RNA-seq of liver tissue and liver cancer cell lines

Project description:This dataset has been designed to test whether codons in mRNAs and anticodons in tRNAs vary in order to maximize translation in specific cellular conditions in mammals. Prokaryotes and simple unicellular eukaryotes optimize their translational rates by adjusting the codons in the protein-coding transcriptome to the available pool of anticodons in the tRNA transcriptome. We found no evidence supporting this mechanism in mammals, even when subsets of genes were considered, such as those found in Gene Ontology functional categories or in tissue-specific transcriptional signatures. The simplest explanation accounting for the observed codon distributions in mammals is the variation in GC content of gene categories. GC variation across the mammalian genome is most likely to result from the interplay of genome repair and gene duplication mechanisms, rather than selective pressures caused by codon-driven translational rates. Urolithin A rewires inter-organellar communication via calcium signaling to promote mitophagy and longevity

Project description:Mitochondrial damage and mitophagy deregulation are hallmark features of aging and age-related pathologies. Urolithin A (UA), a potent mitophagy inducer, is known to confer neuroprotection, maintain muscle integrity, and extend healthspan and lifespan across diverse species. However, the molecular mechanisms underlying UA-mediated mitophagy remain largely unknown. Here, we demonstrate that UA treatment modulates cytosolic calcium levels, which are essential for initiating robust mitophagy in both neurons and muscles. Transcriptomic and proteomic analyses reveal that UA facilitates the reorganization of interorganellar communication between the endoplasmic reticulum (ER), lysosomes, and mitochondria, a process that is highly dependent on calcium signaling. Our findings suggest that calcium is released from the ER, subsequently enhancing lysosomal activity and facilitating mitochondrial entry, ultimately leading to mitochondrial fission and the successful execution of mitophagy. Notably, calcium chelation abolishes UA-induced mitophagy, leading to impaired muscle function and diminished lifespan extension, underscoring the indispensable role of calcium dynamics.We further found that UA-induced calcium elevation triggers mitochondrial biogenesis through the activation of UNC-43/CaMKII and SKN-1/Nrf2, mechanisms critical for healthspan and lifespan extension. In human cells, UA supplementation not only induces mitophagy but also enhances mitochondrial metabolism and prevents stress-induced senescence in a calcium-dependent manner. Ultimately, our findings uncover the mechanistic insights of UA-mediated geroprotection and underscore the central role of calcium dynamics in orchestrating the crosstalk between different cellular compartments, thereby sustaining energy homeostasis and overall organismal physiology.

scRNA-seq of mESC and mouse CD4+ cells using different buffers and enzymes

Project description:Existing protocols for full-length single-cell RNA sequencing (scRNA-seq) produce libraries of high complexity (thousands of distinct genes) with outstanding sensitivity and specificity of transcript quantification. These full-length libraries have the advantage of allowing probing of transcript isoforms, are informative regarding single nucleotide polymorphisms, and allow assembly of the VDJ region of the T- and B-cell receptor sequences. Since full length protocols are mostly plate-based at present, they are also suited to profiling cell types where cell numbers are limiting, such as rare cell types during development for instance. A disadvantage of these methods has been the scalability and cost of the experiments, which has limited their popularity as compared to droplet-based and nanowell approaches. Here, we describe an automated protocol for full-length scRNA-seq, including both an in-house automated SMART-seq2 protocol, and a commercial kit-based workflow. We discuss these two protocols in terms of ease-of-use, equipment requirements, running time, cost per sample and sequencing quality. By benchmarking the lysis buffers, reverse transcription enzymes and their combinations, we propose an optimized in-house automated protocol with dramatically reduced cost. These pipelines have been employed successfully for several research projects allied with the Human Cell Atlas initiative (www.humancellatlas.org) and are available on protocols.io.
