Analysis of LRRK2 proximity proteome using BioID

ABSTRACT: To determine the proximity proteome of the Parkinsonâ€™s protein LRRK2, three different BioID approaches have been applied. Besides the original BirA-based BioID tag (BioID1), we have generated datasets using BioID2 and miniTurbo (mT), a truncated version of the TurboID tag.

Effect of type I and type II kinase inhibitors on the LRRK2 proximity proteome

Project description:Type I and type II inhibitors have been demonstrated to stabilize LRRK2 either in an active or inactive kinase conformation. Furthermore, one type I inhibitors show a marked reduction in LRRK2 N-terminal phosphorylation on Serine 910 and 935. In this study, we generated comparative proximity proteomes upon treatment of HEK293 cells stably expressing miniTurbo(mT)-LRRK2 with either the LRRK2 specific type I inhibitor MLi-2 or the type inhibitor GZD-824 previously shown to inhibit LRRK2 at the used concentration.

Salivary Proteome Alterations in Medwakh Smokers Associated with Pathogenic Pathways: Implications for Youth Health

Project description:Medwakh smoking has radically expanded among the youth in the Middle East and around the world. The rising popularity of medwakh/dokha usage is linked to the onset of several chronic illnesses including cardiovascular diseases and cancers. The present study aims to elucidate changes in the salivary proteome of medwakh smokers and explore the resultant pathological alterations in comparison to non-smokers. Statistical measurements reveal significant alterations in the abundance of 74 protein profiles in medwakh smokers compared to non-smokers. Medwakh smoking affected proteins with roles in cell anchorage and adhesion (FERMT3, CAPZA2, ACTN1, TLN1), immune responses, and inflammation (CFI, PSME2, S100A12, CHI3L1, HRG, RNASE2, ORM2), oxidative and anti-oxidative stress responses (NCF4, ERP 29, AKRA1, NADPH, NCF1B) and various cell metabolic processes (G6PD, HEXB, HK3, EEF1A1, PYGL, UGP2, EEF1A1). In our investigation, several novel proteins such as CFI, RNASE2, ORM2, NQO2, SULT1A1, TSN, and UBA1 were also discovered. These proteins play key roles in the initiation of various pathologies and are unique in medwakh smokers. The high significant increase in the abundance of involucrin suggests an alarming squamous cell differentiation in medwakh smokers. In addition, various pathways related to mitochondrial damage, oxidative burst, cell adhesion, migration, differentiation, and proliferation were significantly altered in medwakh smokers. The knowledge gained would help to elucidate the adverse effects of medwakh smoking, especially among adolescents, raising awareness of plausible health hazards, thereby improving the quality of life.

Endoxifen Downregulates AKT Phosphorylation Through Protein Kinase C Beta 1 in ER+/HER2- Breast Cancer

Project description:In phase I/II clinical trials, Z-endoxifen demonstrated substantial oral bioavailability and promising antitumor activity in endocrine-refractory estrogen-receptor positive breast cancer (ER+ BC) and other solid tumors, with plasma concentrations reportedly as high as 5 ï�M. Therefore, we explored the potential mechanisms of Z-endoxifen antitumor activity that extends beyond ERÎ± inhibition. In estrogen unstimulated aromatase-expressing ER+/human epidermal growth factor 2 receptor negative (HER2-) MCF7AC1 BC cells, Z-endoxifen at 5 ï�M, but not ERï�¡-targeting 0.01 and 0.1 ï�M concentrations inhibited growth and induced apoptosis, suggesting an ERÎ±-independent effect. Utilizing an unbiased mass spectrometry approach, we explored Z-endoxifen effects on other signaling pathways. Z-endoxifen at 5 ÂµM profoundly altered the phosphoproteome with minimal impact on total proteome. Computational analysis revealed Protein kinase C beta (PKCï�¢) and AKT1 as the prevalent upstream kinases for Z-endoxifen-downregulated protein phosphorylations. Notably, in ER+/HER2- BC models, Z-endoxifen at 5 ï�M attenuated AKTSer473 and AKT substrates in vitro in the presence of insulin and PKC agonist PMA and in vivo. Further, Z-endoxifen inhibited PKCï�¢1 kinase activity compared to other PKC isoforms in vitro and bound to PKCÎ²1. While PMA stimulated PKCï�¢1Ser661 phosphorylation correlated with AKTSer473 and AKT substrate phosphorylation, Z-endoxifen at 5 ï�M uniquely blocked these effects and induced PKCÎ²1 protein degradation. siRNA-mediated PKCï�¢1 knockdown attenuated AKTSer473 phosphorylation, suggesting PKCÎ²1-mediated suppression of AKT signaling by Z-endoxifen. Further, Z-endoxifen at 5 ï�M replicates the pan-AKT inhibitor MK-2206 effects on apoptosis. These findings implicate PKCÎ²1 as a novel Z-endoxifen substrate responsible for suppressing AKT signaling and inducing apoptosis in breast cancer.

Increased levels of the mitochondrial import factor Mia40 can prevent the aggregation of polyQ proteins in the cytosol

Project description:The formation of protein aggregates is a hallmark of neurodegenerative diseases. Observations on patient material and model systems demonstrated links between aggregate formation and declining mitochondrial functionality, but the causalities remained unclear. We used yeast as model system to analyze the relevance of mitochondrial processes for the behavior of an aggregation-prone polyQ protein derived from human huntingtin. Induction of Q97-GFP rapidly leads to insoluble cytosolic aggregates and cell death. Although these aggregates impaired mitochondrial respiration only slightly, they interfered with efficient import of mitochondrial precursor proteins. Mutants in the import component Mia40 were hypersensitive to Q97-GFP. Even more surprising, Mia40 overexpression strongly suppressed the formation of toxic Q97-GFP aggregates both in yeast and in human cells. Based on our observations, we propose that the posttranslational import into mitochondria competes with aggregation-prone cytosolic proteins for chaperones and proteasome capacity. Owing to its rate-limiting role for mitochondrial protein import, Mia40 acts as regulatory component in this competition with direct relevance for cytosolic proteostatic stability. Thus, targeting Mia40 might offer exciting therapeutic potential in the future. In this dataset we analyzed the soluble proteome of wild type and Mia40 overexpression yeast cells in response to the expression of polyQ proteins.

Sgt1 interactome analysis under proteostatic stress and steady state conditions

Project description:Buildup of misfolded proteins are prevented by chaperone-assisted refolding and/or proteasome dependent degradation. The coordination of these two protein quality control (PQC) systems is not fully understood. We identified the essential Hsp90 co-chaperone Sgt1 as a new member of a general PQC linking folding and degradation. Upon proteostatic stress, e.g. heat shock, Sgt1 accumulates in an Hsp90- and proteasome dependent manner at an until now unknown spatial PQC compartment in both yeast and human cells. In order to find further components of this new PQC compartment we performed pull down experiments and a protein interaction analysis of cells expressing either GFP tagged Sgt1 (or GFP alone, as a negative control) that were either grown at 30Â°C or under heat shock conditions (42Â°C, 30 minutes).

Project description:In order to identify target genes of the SOX2 transcription factor, we tried to identify SOX2 binding site in murine genetically modified stem cells overexpressing the RAX gene (CCE-Rx cells) by ChIP-seq. SOX2 gene mutations are involved in anophthalmia and our hypothesis was that target genes of SOX2 transcription factor may also be candidate to be involved in ocular development. High throughput sequencing after chromatin immunoprecipitation using either an antibody against our target transcription factor (SOX2) or using control antobodies (IgG). These experiments were performed on only one immunoprecipitation with each antibody.

Comparison of Cerium nanoparticles toxicity against Bacillus subtilis grown in two different types of biofilm

Project description:The project is focused on the soil bacterium model Bacillus subtilis that is one of the essential components of the rhizosphere. In its natural ecosystem, this bacterium develops in the form of a biofilm, particularly around plant roots. Two types of biofilm that are closer to its natural environment than the usual liquid type culture, have been assayed, pellicle biofilm and swarming. We then used the power of shotgun proteomics and bioinformatics tools to analyze in details these two somehow similar modes of cultures. Several physiological and metabolic patterns including proteins implicated in sporulation have shown significant differences triggered by the growth culture mode. The effect of two types of nanoparticles SiO2 and the widely used nanoceria (cerium oxide nanoparticles) has then been studied in the same way. This allowed us to investigate in details the response of the bacteria to the cerium oxide nanoparticles and especially to focus on the differences observed depending on the biofilm type, including proteins associated with iron homeostasis. This clearly highlighted the importance of eventually testing several growth conditions and pinpointed the power of proteomics helping building mechanistic hypotheses.

The proteomic content of Varroa destructor gut varies according to the developmental stage of its host

Project description:Varroa destructor is one of the major parasitic pests in modern beekeeping worldwide. Since it shifted host from Asian to Western honey bees, it was shown to weaken colonies by feeding on both immature and adult stages while transmitting several deadly viruses in the process. Nutrition, an overlooked aspect of parasite biology, is thus a key to comprehend the V. destructor life cycle and its impacts on its honey bee host. We explored the feeding physiology of this ectoparasite both through artificial feeding and by dissecting their gut and analysing their protein content especially in terms of host-derived nutrients. We found that the mite requires higher quantities of carbohydrates than proteins and that the nature of these proteins is crucial for its survival. The abundance of these essential nutrients such as Vitellogenin or Hexamerin varies throughout the bee development and could directly impact the parasite physiology. The analysis and identification of key proteins required for the miteâ€™s survival and reproduction will pave the way for the development of more specific control strategies.
