Project description:In this project proximity labeling was used to first identify proteins in the close vicinity of the P. falciparum exported kinase FIKK4.1 by fusing it to a biotin ligase. A conditional KO of the exported kinase FIKK4.1 was then generated for two identified targets, PTP4 and Kahrp in a FIKK4.1 conditional KO line. We then measured the proximity proteome of KAHRP and PTPT4 in the presence, and absence of FIKK4.1.

Project description:Apicomplexa are obligate intracellular parasites. While most species are restricted to specific hosts and cell types, Toxoplasma gondii can invade every nucleated cell derived from warm-blooded animals. This broad host range suggests that this parasite can recognize multiple host cell ligands or structures, leading to the activation of a central protein complex, which should be conserved in all apicomplexans. Cysteine Repeat Modular Proteins (CRMPs) are a family of apicomplexan specific proteins. In Toxoplasma gondii, two CRMPs are present in the genome. We performed pulldown of 3xHA tagged CRMPA and CRMPB. In a second dataset we performed biotinylation of TurboID tagged CRMPB on extracellular parasites to identify transient interaction partners. In a third dataset, we performed biotinylation of TurboID tagged CRMPA or B during invasion or in an invasion blocking buffer.

Project description:Metazoan cells adapt to the exhaustion of protein quality control (PQC) systems by sequestering aggregation-prone proteins in large, pericentriolar structures termed aggresomes. Defects in both, aggresome formation and clearance affect proteostasis and have been linked to neurodegenerative diseases, but aggresome clearance pathways are still underexplored. Here we show that aggresomes comprising endogenous proteins are cleared via selective autophagy requiring the cargo receptor TAX1BP1. TAX1BP1 proximitomes revealed the presence of various PQC systems at aggresomes, including Hsp70 chaperones, the 26S proteasome and the ubiquitin-selective unfoldase p97/VCP. We show that Hsp70 and p97/VCP with its cofactors UFD1-NPL4 and FAF1 play key roles in aggresome disassembly, whereas the 26S proteasome is not strictly required. We identified aggresomal client proteins that are degraded via different routes, some in a p97-dependent manner via aggrephagy. Upon acute inhibition of p97/VCP, aggresomes failed to disintegrate and were not incorporated into autophagosomes despite the presence of factors critical for aggrephagosome formation, including TAX1BP1, p62/SQSTM1, and WIPI2. We conclude that the p97/VCP-mediated removal of ubiquitylated aggresomal clients is essential for the disintegration and subsequent piecemeal autophagy of aggresomes.

Project description:Intrinsically disordered regions (IDRs) are highly enriched in the nucleolar proteome but their physiological role in ribosome assembly remains poorly understood. Our study reveals the functional plasticity of the extremely abundant lysine-rich IDRs of small nucleolar ribonucleoprotein particles (snoRNPs) from protists to mammalian cells. We show in Saccharomyces cerevisiae that the electrostatic properties of this lysine-rich IDR, the KKE/D domain, promote snoRNP accumulation in the vicinity of nascent rRNAs, facilitating their modification. Under stress conditions reducing the rate of ribosome assembly, they are essential for nucleolar compaction and sequestration of key early-acting ribosome biogenesis factors, including RNA polymerase I, owing to their self-interaction capacity in a latent, non-rRNA-associated state. We propose that such functional plasticity of these lysine-rich IDRs may represent an ancestral eukaryotic regulatory mechanism, explaining how nucleolar morphology is continuously adapted to rRNA production levels.

Project description:Promiscuous labeling enzymes, such as APEX2 or TurboID, are commonly used in in situ biotinylation studies of subcellular proteomes or protein-protein interactions. Although the conventional approach of enriching biotinylated proteins is widely implemented, in-depth identification of specific biotinylation sites remains challenging, and current approaches are technically demanding with low yields. A novel method to systematically identify specific biotinylation sites for LC-MS analysis followed by proximity labeling showed excellent performance compared with that of related approaches in terms of identification depth with high enrichment power. The systematic identification of biotinylation sites enabled a simpler and more efficient experimental design to identify subcellular localized proteins within membranous organelles. Applying this method to the processing body (PB), a non-membranous organelle, successfully allowed unbiased identification of PB core proteins, including novel candidates. We anticipate that our newly developed method will replace the conventional method for identifying biotinylated proteins labeled by promiscuous labeling enzymes.

Project description:Proximity-dependent biotinylation methods, such as those mediated by BioID and APEX, are being widely adopted for studying in vivo protein-protein interaction dynamics and subcellular structures. However, these along with other biotin-based technologies are severely dependent on avidin family proteins for the capture of biotinylated proteins. While the extremely high affinity of the avidin-biotin interaction nearly guarantees the capture of biotinylated proteins from a sample, it also results in an inability to recover the key species of interest: the biotin-modified peptide. To overcome this limitation, we have developed a novel strategy that instead relies on an immunoaffinity-based capture of biotinylated peptides for downstream LC-MS/MS analysis. We refer to this approach as Biotinylation Site Identification Technology (BioSITe), since it enables the direct detection of site-specific biotinylation, which substantially increases the sensitivity and specificity of data offered by proximity-dependent biotinylation methods. Using isotopically labeled biotin, we also demonstrate that this method can be used for differential analysis. Overall, we anticipate this method to replace the current methods used for detection of biotinylation sites and other applications including those employing any molecule probe for enrichment of specific classes of proteins or post-translational modifications.

Project description:For over 60 years, salicylic acid (SA) has been known as a plant immune signal required for both basal and systemic acquired resistance (SAR). SA activates these immune responses by reprogramming up to 20% of the transcriptome through the function of NPR1. However, components in the NPR1-signaling hub, which appears as nuclear condensates, and the cascade of the NPR1-signaling pathway remained elusive due to difficulties in studying transcriptional cofactors whose chromosomal associations are often indirect and transient. To overcome this challenge, we applied TurboID to divulge the NPR1-proxiome, which detected key known NPR1-interactors and many new components of transcription-related complexes.

Project description:Oral squamous cell carcinoma (OSCC) is a prevalent type of head and neck cancer, accounting for more than 90% of all oral malignancies worldwide. The identification of diagnostic and prognostic markers for OSCC is crucial for improving patient outcomes, as early detection and treatment are critical for successful management of this disease. In this regard, our group recently demonstrated that N-myc downstream-regulated gene 1 (NDRG1) and phosphoglycerate kinase 1 (PGK1) are prognostic markers in OSCC, however, little is known about the role of these proteins in OSCC development. To better understand their signaling pathways, we used TurboID-based proximity labeling to identify the interactomes of NDRG1 and PGK1 in HEK293 cells. Here, protein abundance patterns associated with three distinct time-points were utilized for protein clustering, allowing the identification of protein clusters with a “fast” or “slow” response to biotin. Functional enrichment of GO terms revealed processes mostly associated with mRNA processing for both PGK1 and NDRG1 “fast” clusters, while GO processes related to protein localization and catalytic activity were identified in PGK1 and NDRG1 “slow” clusters, respectively. A total of 65 out of 361 proteins from different clusters were also identified in neoplastic islands of OSCC tissues from our previous study. Additionally, 28 of these proteins have their gene expression associated with prognostic features such as death, metastasis and/or relapse in OSCC patients. Ultimately, our data enabled the identification of 17 previously known physical interactions and functional associations among these proteins, as well as 30 new putative interactions, characterizing a prognostic-associated interactome composed of 28 proteins. This interactome enables the prioritization of candidates that can be further explored in OSCC progression.

Project description:Wnt signal transduction relies on the direct inhibition of GSK3 by phosphorylated PPPSPxS motifs within the cytoplasmic tail of the LRP6 co-receptor. How GSK3 is recruited to LRP6 remains unclear. Here, we use nuclear magnetic resonance spectroscopy to identify the membrane-proximal PPPSPxS motif and its flanking sequences as the primary binding site for both Axin and GSK3, and an intrinsically disordered segment of Axin as its LRP6-interacting region (LIR). Co-immunoprecipitation and CRISPR-engineered mutations in endogenous Axin indicate that its docking at LRP6 is antagonized by a phospho-dependent foldback within LIR and by a PRTxR motif that allows Axin and GSK3 to form a multi-pronged interaction that favors their detachment from LRP6. Crucially, signaling by LRP6 also depends on its binding to AP2 clathrin adaptor. We propose that the Wnt-driven clustering of LRP6 within clathrin-coated locales allows the Axin-GSK complex to dock at adjacent LRP6 molecules, while also exposing it to co-targeted kinases that change its activity in Wnt signal transduction.
