Non-CG methylation patterns shape the epigenetic landscape in Arabidopsis

Project description:DNA methylation occurs in both CG and non-CG sequence contexts. Non-CG methylation is abundant in plants, and is mediated by CHROMOMETHYLASE (CMT) and DOMAINS REARRANGED METHYLTRANSFERASE (DRM) proteins; however its roles remain poorly understood. Here we characterize the roles of non-CG methylation in Arabidopsis thaliana. We show that a poorly characterized methyltransferase, CMT2, is a functional methyltransferase in vitro and in vivo. CMT2 specifically binds histone H3 lysine 9 (H3K9) dimethylation and methylates non-CG cytosines at sites that are also regulated by H3K9 dimethylation. By generating different combinations of non-CG methylation mutants, we reveal the contributions and redundancies between each methyltransferase in DNA methylation patterning and in regulating transposable elements (TEs) and protein-coding genes. We also demonstrate extensive dependencies of small RNA accumulation and H3K9 methylation patterning on non-CG methylation, suggesting self-reinforcing mechanisms between these epigenetic factors. The results suggest that non-CG methylation patterns are critical in shaping the histone modification and small non-coding RNA landscapes. Eighteen mRNA-seq samples, five smRNA-seq samples, five bisulfite-seq samples, twenty ChIP-seq samples. Bisulfite-seq data for cmt2-7 single mutants, cmt3 single mutants, drm1/2 double mutants, drm1/2 cmt3 triple mutants are deposited in GSE39901. Mosaic Amplification of Multiple Receptor Tyrosine Kinase Genes in Glioblastoma

Project description:Here we present a novel example of genetic heterogeneity in human malignant brain tumors, in which multiple closely-related driver genes are amplified and activated simultaneously in adjacent intermingled cells. We have observed up to 3 different receptor tyrosine kinases (EGFR, MET, PDGFRA) amplified in single tumors in different cells in a mutually exclusive fashion. However, these subpopulations cannot be always observed with a genome wide studies such as aCGH. Here we include aCGH on three such mosaic cases. Analyses were performed on 350 archival specimens of glioblastoma, WHO Grade IV, seen at the Department of Pathology, Massachusetts General Hospital from 2009 to 2011. Placental Growth Factor/Nrp-1 signaling is required for medulloblstoma growth

Project description:Here we present that growth of medulloblastoma is dependent on PlGF/Nrp-1 signaling. PlGF and Nrp-1 are expressed across different molecular subgroups of medulloblastoma. Data presented here are part of a combined molecular effort to subclassify our medulloblastoma cohort according to current molecular criteria (Taylor et al., 2011). Furthermore, we include aCGH of two medulloblastoma cell lines that were used as models in our experiments. Analyses were performed on 32 archival specimens of medulloblastoma, WHO Grade IV, seen at the Department of Pathology, Massachusetts General Hospital from 1998 to 2009. aCGH data included are for two medulloblastoma cell lines, D283 and D341, and 6 clinical cases for which DNA (good quantity and quality) was available.

Identification of mouse embryonic fibroblast secreted protein factors that are responsible for reprogramming human pluripotent stem cell metabolism

Project description:Previously we found that human pluripotent stem cells (hPSCs) utilize glucose differently depending on the presence of the feeder cells, which are mouse embryonic fibroblasts, or MEFs. More specifically, feeder-free cultured hPSCs are more reliant on glycolysis for proliferation. Therefore, we hypothesized that secreted factors by MEFs might be responsible for reprogramming the metabolism of hPSCs. To test this hypothesis, we separated the components in the MEF-conditioned medium by using size-based fractionation columns, and tested whether each fraction alters the reliance of feeder-free hPSCs on glucose. We concluded that it was the protein fraction of the MEF-conditioned medium potentially responsible for reprogramming glycolytic metabolism in hPSCs. To further understand which specific protein(s) could alter the metabolism of hPSCs, we here conduct mass spectrometry based proteomics experiment.

CGH analysis of monkey PG-haESCs (parthenogenic haploid embryonic stem cells)

Project description:The genomic DNA sample of monkey PG-haESCs were compared to the female adipose cells by comparative genomic hybridization. The data confirmed that these haploid cells sustained genome integrity. The analysis was performed on a Agilent aCGH G3 Rhesus Macaque 4x180K array to analyse the copy number variations in monkey PG-haESCs, and the genomic DNA of femal monkey adipose was used as control, which had the same background with haploid ESCs.

Pitcher fluid protein profiling from Nepenthes spp.

Project description:Pitcher fluids from 3 species of Nepenthes, namely N. ampullaria, N. rafflesiana and their hybrid H. x hookeriana were collected within 24h of opening, filtered, concentrated, processed and trypsin-digested for mass spectrometry analysis using Thermo Easy-nLC Orbitrap Fusion Tribid MS. Analysis was performed in 2 biological replicates of pools of 9 pitchers for each species and analysed in 3 technical replicates each.
