Project description:Effect of temperature variation on zebra fish health and behaviour Water temperature is an important environmental parameter that influences the distribution and the health of fishes. Moreover, temperature has a central role in ectothermic animals affecting their physiology and behaviour. The aim of this study was to determine the effects of ambient temperature on the molecular mechanism and the behavioural responses in ZF (Danio rerio) (ZF) a widely used animal model for environmental "omics" genomics researches. A global proteomic analysis was performed on fish brains to investigate physiological and biochemical changes that may occur from the exposure to this environmental stressor at the central nervous system level. Behavioural investigations were performed using a Y-Maze task to evaluate how temperature variations may affect swimming performance, the response to novelty and the spatial memory. Adult specimens of wild type ZF were kept at three different temperatures: 18 °C, 34 °C and 26 °C (used as a control) for 21 days. Proteomic data revealed 202XXX differentially expressed proteins across acclimation groups. These proteins are involved in energy metabolism, mitochondrial regulation and cytoskeletal organization. Temperature variation was able to alter swimming performance in adult ZF and to induce variations in the novel ambient exploration and in the acquisition and consolidation of spatial memory. This study indicates that moderate temperature variations can elicit biochemical changes that may affect fish health and behaviour. This combined approach may provide insights into mechanisms supporting thermal adaptation and plasticity in fishes.

Project description:Signal peptide peptidase (SPP) and the four homologous SPP-like (SPPL) proteases constitute a family of intramembrane aspartyl proteases with selectivity for type II-oriented transmembrane segments. Here, we have analysed the physiological function of the orphan protease SPPL2c, previously considered to represent a non-expressed pseudogene. We identified proteolytic activity of SPPL2c towards selected tail-anchored proteins. Despite shared ER localization, SPPL2c and SPP exhibit distinct, though partially overlapping substrate spectra and inhibitory profiles and are organised in different high molecular-weight complexes. Unexpectedly, SPPL2c is specifically expressed in murine and human testis where it is primarily localised in spermatids. In mice, SPPL2c-deficiency leads to a loss of elongated spermatids and reduced motility of mature spermatozoa, but preserved fertility. Additionally, matings of male and female SPPL2c-/- mice exhibit reduced litter sizes. Using proteomics we identified the sarco/endoplasmic reticulum Ca2+-ATPase (SERCA2)-regulating protein phospholamban (PLN) as a physiological SPPL2c substrate. Accumulation of PLN correlates with a decrease of intracellular Ca2+ levels in elongated spermatids that likely contributes to the compromised male germ cell differentiation and function of SPPL2c-/- mice.

Project description:We performed in a rat pancreatitic model a quantitative shotgun proteomic profiling of the soluble and whole membrane fractions from the pancreas during the early phase of cerulein (Cer)-induced AP compared to controls. Three control and three pancreatitic samples from both the soluble and the whole membrane fractions were analysed in two independent TMT6plex experiments. After trypsin digestion and TMT labelling, the peptide mixtures were fractionated into 12 fractions by off-gel electrophoresis. ESI LTQ-OT MS was performed on a LTQ Orbitrap velos equipped with a NanoAcquity system from Waters. MS data were analysed for protein identifications using EasyProt (v2.3) and peak lists were generated into .mgf format with EasyProtConv (CID/HCD merging was used to improve peptide identification and quantification). Searches were conducted against UniProt Swiss-Prot database (UniProtKB release 2014_10 of Oct, 29, 2014), specifying Rattus norvegicus taxonomy. Only proteins with at least two unique peptide sequences and a false discovery rate (FDR) ≤ 1 % were selected for further quantification. Proteins were clustered based on shared peptides indistinguishable by MS. Quantification was conducted using Isobar R package (v.1.9.3.2). We identified 997 proteins, of which 353 were significantly differentially expressed (22, 256 or 55 in both, the soluble or the membrane fractions, respectively).

The plasma membrane, acting as the cell boundary, provides a platform for various signaling components. These include cell surface receptor-like kinases, intrinsic transporters, membrane-anchored proteins, and cytosolic signaling components attached to the membrane from its cytosolic side. Phosphorylation is one of the most sensitive and essential post-translational modifications. To identify the sequential kinase-target relationships and understand the triggers for downstream regulatory complexes, we employed a phosphoproteomic approach. By subjecting plants to brassinolide and/or sucrose, we aim to identify the BR-BRI1 downstream substrates and investigate the possible impact of sucrose on this signaling pathway.

Project description:Polyglutamylation is a reversible post-translational modification initially discovered on tubulin. In eukaryotes, polyglutamylation is catalyzed by enzymes from the tubulin tyrosine ligase-like (TTLL) family, which show substrate and reaction specificities that are so far mostly explored on tubulin. By contrast, little is known on the mechanism and significance of TTLL-mediated modification of non-tubulin substrates. Here, we found that TTLL11 generates a previously unknown type of polyglutamylation by adding glutamate residues to the carboxy-terminus of a substrate protein. TTLL11 efficiently polyglutamylates the signaling protein disheveled 3 (DVL3), thereby changing the interactome of DVL3, as well as its capacity to undergo liquid-liquid phase separation (LLPS). Both carboxyterminal polyglutamylation and the resulting reduction in LLPS capacity of DVL3 were reverted by the deglutamylating enzyme CCP6, which demonstrates the causal relationship between TTLL11-mediated polyglutamylation and LLPS. We thus discovered a novel type of posttranslational modification catalyzed by a TTLL enzyme, which significantly broadens the range of proteins that can be modified by polyglutamylation, and provide first evidence that polyglutamylation can act as a regulator of protein LLPS.

Project description:Breast cancer is one of the most common types of cancer in women. One key signaling pathway known to regulate tumor growth, metabolic adaptation, and cellular stress response in breast cancer is Wnt signaling. Breast cancer patients, specifically triple negative breast cancer (TNBC), with upregulated Wnt signaling often have a poor clinical prognosis. However, the effects of Wnt/β-catenin signaling on the nucleolus and the resultant impact on cancer development and progression remain unclear. A notable reduction was observed in the number of nucleoli per nucleus in response to Wnt/β-catenin signaling inhibition in multiple TNBC cell lines. Our comparative proteomic analysis revealed several changes in the composition of the nucleolar proteome of TNBC cells upon inhibition of Wnt signaling. Overall, we demonstrate that Wnt/β-catenin signaling will affects nucleolar functionality and thus influences breast cancer progression. Understanding the role of Wnt signaling in the nucleolus and breast cancer is a critical step towards developing novel therapeutic options for the treatment of breast cancer.

Project description:Glycogen storage disease type V (GSDV, McArdle disease) is a rare genetic myopathy caused by deficiency of the muscle isoform of glycogen phosphorylase (PYGM). This results in a block in the use of muscle glycogen as an energetic substrate, with subsequent exercise intolerance. The GSDV pathophysiology is still not fully understood, especially with regard to some features such as muscle contractures or persistent muscle damage (i.e., even without prior exercise). We aimed at identifying muscle protein biomarkers of GSDV by analyzing the muscle proteome and the molecular networks associated with muscle dysfunction. Muscle biopsies from 8 patients and 8 controls were studied by quantitative protein expression using isobaric tags for relative and absolute quantitation (iTRAQ) followed by artificial neuronal networks (ANNs) and topology analysis. Protein candidate validation was performed by western-blot. Several proteins predominantly involved in the process of muscle contraction and/or calcium homeostasis, such as myosin, sarcoplasmic/endoplasmic reticulum calcium ATPase 1, tropomyosin alpha-1 chain, tro-ponin isoforms, and alpha-actinin-3 showed significantly lower expression levels in muscle of GSDV patients. These proteins could be potential biomarkers of the persistent muscle damage reported in GSDV patients. Further studies are needed to elucidate the molecular mechanisms by which PYGM controls the expression of these proteins.

Project description:Liver mitochondria play a central role in metabolic adaptations to changing nutritional states, yet their dynamic regulation upon anticipated changes in energy state has remained unaddressed. Here, we show that sensory food perception rapidly induces mitochondrial fission in the liver via protein kinase B/AKT-dependent phosphorylation of serine 131 of the Mitochondrial fission factor (MFFS131), and this response is mediated via activation of hypothalamic Pro-opiomelanocortin (POMC)-expressing neurons. A non-phosphorylatable MFFS131G knock-in mutation abrogates AKT-induced mitochondrial fragmentation in vitro. In vivo, MFFS131G knock-in mice display altered liver mitochondrial dynamics upon food perception and refeeding and impaired insulin stimulated suppression of gluconeogenesis. Collectively, we reveal a critical role for rapid activation of a hypothalamic/liver axis to adapt mitochondrial function to anticipated changes of nutritional state in control of hepatic glucose metabolism. The repository contains two LC-MS/MS datasets aiming for the detection of phosphorylated peptides. a) POMC neuron activation and b) time course experiment of fasted, refed and caged food. We assumed that due to the short time (30 min max) that the total protein level remain unchanged.

Project description:The aim of this part of the wider project is to identify neuropeptide precursors, investigate cleavage sites on neuropeptide precursors and predict mature peptides in the sea anemone Nematostella vectensis. This was done to create a synthetic library of N. vectensis neuropeptides which were then used to test neuropeptide receptor candidates for activation by the different peptides.
