A multi-year longitudinal harmonization of quality controls in mass spectrometry proteomics core facilities.

ABSTRACT: As part of the Core for Life Proteomics Working group, we have undertaken a four-year harmonization study to enhance the comparability of quality control results, identifying community reference values, intra-laboratory performance drifts, sources of heterogeneity, and improvement opportunities. The outcomes include a new quality control standard for longitudinal assessment of liquid chromatography and mass spectrometry system performance, measures of intra- and inter-laboratory variability, community reference values, and a 4-year longitudinal series of quality control data from multiple instruments and laboratories.

Results from a Multi-Laboratory Ocean Metaproteomic Intercomparison: Effects of LC-MS Acquisition and Data Analysis Procedures

Project description:Metaproteomics is an increasingly popular methodology that provides information regarding the metabolic functions of specific microbial taxa and can be used to assess environmental stressors and change and has potential for contributing to ocean ecology and biogeochemical studies. To enable future large-scale studies, a multi-laboratory intercomparison was conducted to assess comparability and reproducibility of taxonomic and functional results and their sensitivity to methodological variables. This ocean metaproteomic intercomparison consisted of two major activities: a laboratory component, where independent labs processed identical ocean samples simultaneously collected from the North Atlantic Ocean , and a subsequent informatic component.

Biogeography of the human colorectum

Project description:We applied numerical ecology methods to data produced with a human intestinal tract-specific phylogenetic microarray (the Aus-HIT Chip) to examine the biogeography of mucosa-associated bacteria along the human colon. The microbial DNA associated with matched biopsy tissue samples taken from the cecum, transverse colon, sigmoid colon and rectum of 10 healthy patients was examined. Consistent with previous studies, the profiles revealed a marked inter-subject variability; however, the numerical ecology methods of analysis allowed the subtraction of the subject effect from the data and revealed, for the first time, evidence of a longitudinal gradient for specific microbes along the colorectum: with Streptococcus, Comamonadaceae, Enterococcus and Lactobacillus in greatest abundance at the cecum, with a gradual decline in their relative abundance through to the rectum. Conversely, the analyses suggest that members of the Enterobacteriaceae increase in relative abundance towards the rectum. These differences were validated by quantitative PCR. We were also able to identify significant differences in the profiles, especially for the Streptococci, on the basis of gender. The results derived by these multivariate analyses are biologically intuitive, and suggestive that the biogeography of the colonic mucosa can be monitored for changes via cross-sectional and/or inception cohort studies. 10 patients, 5 males and 5 females. iDIA-QC: AI-empowered Data-Independent Acquisition Mass Spectrometry-based Quality Control

Project description:Quality control (QC) in mass spectrometry (MS)-based proteomics is mainly based on data-dependent acquisition (DDA) analysis of standard samples. Here, we collected 2638 files acquired by data independent acquisition (DIA) and paired DDA files from mouse liver digests using 21 mass spectrometers across nine laboratories over 31 months. Our data showed that DIA-based LC-MS/MS related consensus QC metric is more sensitive than DDA-based QC in detecting MS status changes. We then optimized 15 DIA-QC metrics, and invited to manually assess the quality of 2638 DIA files generated by 21 mass spectrometers based on each metric. Based on the annotation results, we developed an AI model for DIA-based QC in the training set of 2059 DIA files, and predicted the liquid chromatography (LC) performance with an AUC of 0.91 and the MS performance with an AUC of 0.97 in an independent validation dataset (n = 523). Finally, we developed an offline software called iDIA-QC for convenient adoption of this methodology for LC-MS QC
