Project description:Here, we have undertaken comparative label-free quantitative (LFQ) proteomic profiling of the proteins expressed in BeWo and HTR8/SVneo cell lines using a mass spectrometry approach. We have identified 1557 proteins in total. 915 proteins were expressed in both cell lines including various transcription factors, chaperones and transport proteins. A further 338 and 304 proteins were uniquely expressed in BeWo and HTR8/SVneo cells respectively. Our bioinformatics analysis reflects the known epithelial and mesenchymal phenotypes of these cell models with principal differences in GO observed in ‘Cell junction’, ‘Catenin complex’ as well as ‘Cell adhesion’ and ‘Cell differentiation’. Our novel comparative proteomic analysis of these trophoblastic cell lines will set the stage for the use of trophoblastic cell lines for the study of pregnancy disorders and further research focusing on placental function.

Project description:Alpha-amanitin (α-AMA) is a cyclic peptide and is one of the most lethal mushroom amatoxins found in Amanita phalloides. α-AMA is known to cause hepatotoxicity through RNA polymerase II inhibition, which acts in RNA and DNA translocation. To investigate the toxic signature of α-AMA beyond known mechanisms, we used quantitative nanoflow liquid chromatography-tandem mass spectrometry analysis coupled with tandem mass tag labeling to examine proteome dynamics in Huh-7 human hepatoma cells treated with toxic concentrations of α-AMA. We identified 1,828 proteins, quantified 1,563 proteins, and found a decrease of four subunits in T-complex protein 1-ring complex protein that was dependent on the α-AMA concentration. We conducted bioinformatics analyses of the quantified proteins to characterize the toxic signature of α-AMA in hepatoma cells. This is the first report of global proteome abundance changes according to α-AMA concentration variations and suggests a possible novel molecular regulation mechanism for hepatotoxicity.

Project description:The data includes a transcriptome analysis of K562 cell lines in which the gene N-glycanase 1 (NGLY1) was mutated in exon 1 and/or exon 3 to include loss of function mutations as described in Mueller and Jakob et al, 2020. The data were used in conjunction with whole proteome MS/MS experiments to show a gene expression profile consistent with NGLY1 deficiency, a human disease. The experiments demonstrate the wide ranging effect of the loss of NGLY1 on a cellular system.

Project description:To characterize the proximal proteome of Mindbomb 1 (MIB1) during adenovirus (AdV) infection ?we performed proximity labeling. MIB1 KO cell lines generated in the Hap1 cell line were stably reconstituted with either WT MIB1-APEX2, the MIB1 ubiquitination-defective mutant C985S-APEX2 or APEX2-mKate. Cell lines were infected with ?replication-competent (rep-comp) AdV5-GFP followed by pulse-labeling with H202 at 1.25 ?hours post infection (hpi), streptavidin isolation of biotinylated proteins and LC-MS/MS analysis of the proximal proteomes. To determine possible u?biquit?ination targets of MIB1 during AdV infection, Tandem-Ubiquitin-Binding-Entities (TUBEs) were used to isolate endogenous ubiquitinated proteins. MIB1 KO Hap1 cells, and KO cells reconstituted with either WT MIB1 or the ubiquitination-dead mutant C985S MIB1 were infected with rep-comp AdV5-GFP and collected at 1 hpi. Project description:Background: Direct cardiac reprogramming is currently being investigated for the generation of cells with a true cardiomyocyte (CM) phenotype. Based on the original approach of cardiac transcription factor-induced reprogramming of fibroblasts into CM-like cells, various modifications of that strategy have been developed. However, they uniformly suffer from poor reprogramming efficacy and a lack of translational tools for target cell expansion and purification. Therefore, our group has developed a unique approach to generate proliferative cells with a pre-CM phenotype that can be expanded in vitro to yield substantial cell doses. Methods: Cardiac fibroblasts were reprogrammed toward CM fate using lentiviral transduction of cardiac transcriptions factors (GATA4, MEF2C, TBX5, and MYOCD). The resulting cellular phenotype was analyzed by RNA sequencing and immunocytology. Live target cells were purified based on intracellular CM marker expression using molecular beacon technology and fluorescence-activated cell sorting. CM commitment was assessed using 5-azacytidine–based differentiation assays and the therapeutic effect was evaluated in a mouse model of acute myocardial infarction using echocardiography and histology. The cellular secretome was analyzed using mass spectrometry. Results: We found that proliferative CM precursor-like cells were part of the phenotype spectrum arising during direct reprogramming of fibroblasts toward CMs. These induced CM precursors (iCMPs) expressed CPC- and CM-specific proteins and were selectable via hairpin-shaped oligonucleotide hybridization probes targeting Myh6/7-mRNA–expressing cells. After purification, iCMPs were capable of extensive expansion, with preserved phenotype when under ascorbic acid supplementation, and gave rise to CM-like cells with organized sarcomeres in differentiation assays. When transplanted into infarcted mouse hearts, iCMPs prevented CM loss, attenuated fibrotic scarring, and preserved ventricular function, which can in part be attributed to their substantial secretion of factors with documented beneficial effect on cardiac repair. Conclusions: Fibroblast reprogramming combined with molecular beacon-based cell selection yields an iCMP-like cell population with cardioprotective potential. Further studies are needed to elucidate mechanism-of-action and translational potential.

Project description:Extracellular vesicles (EVs) are nanoparticles found in all biological fluids, capable of transporting biological material around the body. Extensive research into the physiological role of EVs has led to the development of the Minimal Information for Studies of Extracellular Vesicles (MISEV) framework in 2018. This framework guides the standardisation of protocols in the EV field. To date, the focus has been on EVs of human origin. As comparative medicine progresses, there has been a drive to study similarities between diseases in humans and animals. To successfully research EVs in felines, we must validate the application of the MISEV guidelines in this group. EVs were isolated from the plasma of healthy humans and felines. EV characterisation was carried out according to the MISEV guidelines. Human and feline plasma showed a similar concentration of EVs, comparable expression of known EV markers and analogous particle to protein ratios. Mass spectrometry analyses showed that the proteomic signature of EVs from humans and felines were similar. Asymmetric field flow fractionation showed two distinct subpopulations of EVs isolated from human plasma, whereas only one subpopulation was isolated from feline plasma and metabolomic profiling showed similar profiles for humans and felines. In conclusion, isolation, and characterisation of EVs from humans and felines show that MISEV2018 guidelines may also be applied to felines. Potential comparative medicine studies of EVs may provide a model for studying naturally occurring diseases in both species.

Project description:Environmental estrogens, such as bisphenol A (BPA) that is normally used in the manufacture of food and beverage containers, pose increasingly worrisome hazards to human and wildlife health. The adverse effects of BPA are multifaceted; while close attention has been paid to their effect on the immune response system, especially the possible etiology of asthma in children and adults. The underlined mechanism of how BPA influences the biological pathways that alters the normal immune response system is unknown. Here, we report to use various proteomics and biological approaches to identify BPA-targeting proteins and protein pathways in human colonic and CD4+T cell lines and CD4+T cells extracted from mouse spleens. The outcomes of this study revealed that the cellular respiration, phagosome maturation and especially the Sirtuin signaling pathways are among the top canonic or KEGG pathways perturbed by BPA and they are proteome-phenotypic inheritable to multi-generations. Most importantly, a protein palmitoyltransferase, ZDHHC1, was identified as one of the top proteins upregulated by BPA; and further, it was found that ZDHHC1 forms a heterodimer with STING. This novel finding constitutes a mechanistic model better describing how BPA and E2, as well as vitamin D3, are engaged in the immune response of asthma by up-regulating the expression of ZDHHC1 through histone modifications and its down-stream STING signaling pathways.

Project description:For individuals migrating to or residing permanently at high-altitude regions, environmental hypobaric hypoxia is a primary challenge which induces several physiological or pathological responses. It is well documented that human beings adapt to hypobaric hypoxia via some protective mechanisms, such as erythropoiesis and overproduction of hemoglobin, however little is known on the changes of plasma proteome profiles in accommodation to high-altitude hypobaric hypoxia. In the present study, we investigated differential plasma proteomes of high altitude natives and lowland normal controls by a TMT-based proteomic approach. A total of 818 proteins were identified, of which 137 were differentially altered. Bioinformatics (including GO, KEGG, protein-protein interactions, etc.) analysis revealed the dysregulated proteins were primarily involved in complement and coagulation cascades, anti-oxidative stress and glycolysis. Validations via magnetic Luminex® Assays and ELISA demonstrated that CCL18, C9, PF4, MPO and S100A9 notably up-regulated, and HRG and F11 down-regulated in high altitude natives compared with lowland controls, which were consistent with the proteomic results. Our findings highlight the roles of complement and coagulation cascades, anti-oxidative stress and glycolysis in acclimatization to hypobaric hypoxia and provide a foundation for developing potential diagnostic or/and therapeutic biomarkers for high altitude hypobaric hypoxia-induced diseases.
