Conformational dynamics underlying Atypical Chemokine Receptor 3 activation

Project description:Here we used Hydrogen/Deuterium exchange mass spectrometry (HDX-MS) to examine the binding mode and mechanism of action of various small-molecule ACKR3 ligands of different efficacy for β-arrestin recruitment. Our results show that activation or inhibition of ACKR3 is largely governed by intracellular conformational changes of helix 6, intracellular loop 2 and helix 7, while the DRY motif becomes protected during both processes. Moreover, HDX-MS identifies the binding sites and the allosteric modulation of ACKR3 upon β-arrestin 1 binding.

Bacterial Superoxide Dismutase variants, metal-loaded or apo - structural dynamics study

Project description:The proteins are a pair of closely related superoxide dismutase (SOD) enzymes from the Gram positive bacterium, Staphylococcus aureus. SodA is a Mn-specific SOD (MnSOD), which is inactive when loaded with Fe, whereas SodM is a 'cambialistic' SOD (camSOD), which is catalytically active with either Mn or Fe as a cofactor. Their sequences are 75% identical across their 199 amino acid sequences: the crystal structures of each enzyme in each metal-loaded form: Mn-loaded MnSOD SodA: PDB ID 5N56 Fe-loaded MnSOD SodA: PDB ID 6EX3 Mn-loaded camSOD SodM: PDB ID 5N57 Fe-loaded camSOD SodM: PDB ID 6EX4 The resulting structures (all to approximately 2A resolution) showed no significant differences that indicated molecular reasons for the differences in activity. Because of the differences in activity, therefore, the project aimed to compare three forms of these enzymes to determine whether there are any differences in the dynamics of regions of their structure, most notably those within the active site and the putative substrate access route(s).

The role and cooperation of AidB dehydrogenase and AlkB dioxygenase in repair of adducts to DNA and RNA bases

Project description:The aim of the project is to conduct in vivo, in vitro and in silico studies of the substrate specificity of AidB dehydrogenase against the by-products rising in AlkB dioxygenase repair reaction and AlkB and AidB cooperative interaction in the repair of adducts to DNA and RNA bases. AidB dehydrogenase and AlkB dioxygenase are induced in the E. coli adaptive response to alkylating agents. As a result of direct AlkB removal of base modifications, toxic and mutagenic by-products are formed: formaldehyde, glyoxal or malondialdehyde. Our studies indicate that AlkB is efficiently inhibited in vitro by the side products of the repair reaction. The biological role and substrates of AidB are unknown. It is known that AidB does not repair DNA lesions; its crystallographic structure points to small molecule substrates. This allowed me to formulate the hypothesis that AidB dehydrogenase may be involved in the detoxification of highly reactive by-products generated as a result of AlkB repair and that to prevent their release to the cell, these enzymes can interact directly in the cell homeostasis maintenance.

A versatile bacterial innate immunity protein directly senses two unrelated phage proteins (HDX-MS)

Project description:Eukaryotic innate immune systems use pattern recognition receptors (PRRs) to sense infection by detecting pathogen-associated molecular patterns, which then triggers an immune response. Bacteria have similarly evolved immunity proteins that sense certain components of their viral predators known as bacteriophages1–6. Although different immunity proteins can recognize distinct phage-encoded triggers, individual bacterial immunity proteins have only been found to sense a single trigger, suggesting a one-to-one relationship between bacterial PRRs and their ligands7–11. Here, we demonstrate that the anti-phage defense protein CapRelSJ46 in Escherichia coli can directly bind and sense two completely unrelated and structurally different proteins using the same sensory domain, with overlapping but distinct interfaces. Here we tried to find the epitope between capRel and gp54 with HDX-MS.

Mg2+-dependent mechanism of environmental versatility in a multidrug efflux pump

Project description:Tripartite resistance nodulation and cell division multidrug efflux pumps span the periplasm and are major drivers of multidrug resistance among Gram-negative bacteria. Cations, such as Mg2+, become concentrated within the periplasm and, in contrast to the cytoplasm, it’s pH is sensitive to conditions outside the cell. Here, we reveal an interplay between Mg2+ and pH in modulating the structural dynamics of the periplasmic adaptor protein, AcrA, and its function within the prototypical AcrAB-TolC multidrug pump from Escherichia coli. In the absence of Mg2+, AcrA becomes increasingly plastic within acidic conditions, but when Mg2+ is bound this is ameliorated, resulting instead in domain specific organisation. We establish a unique histidine residue directs these dynamics and is essential for sustaining pump activity across acidic, neutral, and basic regimes. Overall, we propose Mg2+ conserves AcrA structural mobility to ensure optimal AcrAB-TolC function within rapid changing environments commonly faced during bacterial infection and colonization.
