Analysis of insulin-regulated phosphorylation of AFF4 with Akti or S6ki and S6K invitro kinase

Project description:Aff4 was recently identified as an insulin-regulated phosphoprotein. To investigate upstream kinases, we analysed immunoprecipitated Aff4 treated with our without insulin and treated with either an Akti or a P70S6Ki. These results showed that AFF4 is dependent on P70S6K and therefore an in vitro kinase assay was performed to validate direct phosphorylation.

Proteomic and phosphoproteomic of C18ORF25 KO skeletal muscle following electrical contraction

Project description:We recently identified C18ORF25 as a new exercise-regulated phophoprotein. To investigate potential in vivo functions of C18ORF25, we used CRISPR/Cas9 to generate a whole-body knock-out (KO) mouse model on a C57BL/6J background. Proteomic analysis was performed to identify potental changes in the proteome. To gain further insights into the possible signalling pathways regulated by C18ORF25, Soleus muscles from WT and KO mice (n=4) were isolated, and the muscle from one leg was maintained at resting tension with no stimulation as a control while the muscle from the contralateral leg was subject to electrical stimulation ex vivo. Muscles were quickly snap frozen and subject to single-shot label-free phosphoproteomic analysis to compare the signalling responses between the genotypes.

Phosphoproteomic analysis of three exercise modalities in human skeletal muscle

Project description:To characterize phosphorylation-based signaling events across different exercise modalities we subjected eight healthy young men (age, 26.3±1.3 years; BMI, 23.5±0.7 kg/m2; maximal oxygen uptake (VO2 max), 42.6±1.5 ml/kg/min) that did not perform regular physical activity apart from local bicycling to an acute bout of endurance (90 min ~60% of VO2 max), sprint (3 x 30-s all-out cycling), or resistance exercise (6 sets of 10 RM knee extensions) in the fasting state. All participants completed the three types of exercise in a randomized crossover design with 14 days washout between each exercise bout.

Multi-Omic analyses reveal aberrant differentiation trajectory with WNT1 Loss-of-Function in type XV osteogenesis imperfecta

Project description:Osteogenesis imperfecta (OI) is a serious genetic bone disorder characterized by congenital low bone mass, deformity and frequent fractures. Type XV OI is a moderate to severe form of skeletal dysplasia caused by WNT1 mutations. In this cohort study from southern China, we summarized the clinical phenotypes of patients with WNT1 mutations and found the proportion of type XV patients was around 10.3% (25 out of 243) with diverse phenotypic spectrums. Functional assays indicated that mutations of WNT1 significantly impaired its secretion and effective activity, leading to moderate to severe clinical manifestations, porous bone structure and enhanced osteoclastic activities. Analysis of proteomic data from human skeleton indicated that the expression of SOST was dramatically reduced in type XV patients. Single-cell transcriptome data generated from human tibia samples revealed aberrant differentiation trajectory of skeletal progenitors and impaired maturation of osteocytes, resulting in excessive CXCL12+ progenitors and abnormal cell populations with adipogenic characteristics. The integration of multi-omics data from human skeleton delineates how WNT1 regulates the differentiation and maturation of skeletal progenitors, which will provide a new direction for the treatment strategy of type XV osteogenesis imperfecta and relative low bone mass diseases such as early onset osteoporosis.

Phosphoproteomics of rodent exercise models

Project description:Exercise stimulates systemic and tissue-specific adaptations that protect against lifestyle related diseases including obesity and type 2 diabetes. Exercise places high mechanical and energetic demands on contracting skeletal muscle, which require finely-tuned protein post-translational modifications involving signal transduction (e.g. phosphorylation) to elicit appropriate short- and long-term adaptive responses. To uncover the breadth of protein phosphorylation events underlying the adaptive responses to endurance exercise and skeletal muscle contraction, we performed global, unbiased mass spectrometry-based phosphoproteomic analyses of skeletal muscle from two rodent models, in situ muscle contraction in rats and treadmill-based endurance exercise in mice.

Phosphoproteomics and proteomics of insulin signaling in aged mouse bone

Project description:We compared the in vivo insulin signaling response in bone tissue of 10- verses 73-week old C57BL/6J male mice (Figure 1A). Saline or insulin (2.5 mU/kg) was interperitoneally injected and mice sacrificed after 20 min. Tibia bone was rapidly dissected and flushed with ice-cold PBS within 30 sec to remove marrow and quench phosphorylation before being snap frozen in liquid nitrogen. Protein was extracted from powdered bone tissue and digested with trypsin and LysC followed by multiplexed stable isotope labelling with Tandem Mass Tags (TMT). Enriched phosphopeptides were analyzed by multi-dimensional ultra-high-pressure liquid chromatography coupled to tandem mass spectrometry (2DLC-MS/MS). In parallel, we also quantified non-enriched peptides to analyze relative proteome abundance differences. All mice were kept on a standard chow diet.

Proteomic analysis of a targeted functional genomic screen in human skeletal muscle organoids

Project description:To begin to validate potential causal regulators of muscle function, we targeted genes containing novel skeletal muscle pQTLs and molecular/phenotypic associations, and performed a functional genomic screen in human skeletal muscle organoids (PMID: 30527761). We focused on proteins with negative associations to lean mass, grip strength or other metabolic associations, and generated a total of 27 individual rAAV6:shRNAs. Organoids were grown around contraction posts to monitor contractile force production during electrical stimulation, and transduced following differentiation and maturation to limit effects on the myogenic program (Figure 3A). Electrical stimulation was performed to induce either a tetanic contraction for assessment of maximum force production or stimulated with sustained lower frequency for assessment of fatigue. Following the protocol, organoids were analysed by proteomics which quantified 17/27 targets with 13 targets significantly reduced in abundance by rAAV6:shRNA.

Genomic distribution and inter-sample variation of non-CG methylation across human cell types

Project description:DNA methylation plays an important role in development and disease. The primary sites of DNA methylation in vertebrates are cytosines in the CpG dinucleotide context, which account for roughly three quarters of the total DNA methylation content in human and mouse cells. While the genomic distribution, inter-individual stability and functional role of CpG methylation are reasonably well understood, little is known about DNA methylation targeting CpA, CpC and CpT dinucleotides. Here we report a comprehensive analysis of non-CG methylation in 72 genome-scale DNA methylation maps across human pluripotent and differentiated cell types. We confirm non-CG methylation to be predominant in pluripotent cell types and observe an expected decrease upon differentiation and near complete absence in various differentiated cells. Our data highlight that non-CG methylation is highly variable and shows little conservation between different pluripotent cell lines. While we show a strong correlation of non-CG methylation and DNMT3 expression levels we find a statistical independence of non-CG methylation from pluripotency associated gene expression. Finally, non-CG methylation appears to be spatially correlated with CpG methylation. In summary these results contribute further to our understanding of DNA methylation in human cells and help clarify previous observations using a large representative sample set.
