Quantitative proteomics analysis of UBR4 knockout A549 cell line

ABSTRACT: UBR4 was identified as a potential oncogene in lung adenocarcinoma (LUAD). In this study, we performed a quantitative proteomics analysis using tandem mass tag (TMT) 6-plex technology in UBR4 knockout A549 cell lines to discover an essential role of UBR4 in tumor growth and metastasis.

Project description:Sequencing of RNA isolated from the tibialis anterior muscles of 6 month old C57BL/6J mice that had been injected and electroporated with either a control non-targeting siRNA (NT) or two different UBR4 targeting siRNA sequences (UBR4 siRNA5 and siRNA7) to deplete UBR4. Muscles were harvested 7 days after electroporation and showed significant loss of UBR4 coincident with hypertrophy of type 2A and 2X myofibers.

Antagonistic control of myofiber size and muscle protein quality control by the ubiquitin ligase UBR4 during aging

Project description:Sarcopenia is a degenerative condition that consists in the age-induced atrophy and functional decline of skeletal muscle cells (myofibers). A common hypothesis is that inducing myofiber hypertrophy should also reinstate myofiber contractile function but such model has not been extensively tested. Here, we find that the levels of the ubiquitin ligase UBR4 increase in skeletal muscle with aging, and that muscle-specific UBR4 loss rescues age-associated myofiber atrophy in mice. However, UBR4 promotes proteolysis by the proteasome and consequently UBR4 loss reduces the muscle specific force and accelerates the decline in muscle protein quality that occurs with aging in mice. Similarly, hypertrophic signaling induced via muscle-specific loss of UBR4 and of several other ubiquitin ligases consistently compromises muscle function and shortens lifespan in Drosophila by reducing protein quality control. Altogether, these findings indicate that ubiquitin ligases regulate in opposite fashion myofiber size and muscle protein quality control during aging.

Project description:Chronic kidney disease (CKD) is characterized by a slow and gradual loss of kidney function, with glomerular filtration loss over months or years, inevitably leading to end-stage renal disease. The renal failure resulting from this irreversible process derives from fibrotic lesions of each compartment of the kidney; glomerulosclerosis, vascular sclerosis, and tubulointerstitial fibrosis. Nevertheless, despite numerous research efforts, both the definitive mechanism underlying the progression from CKD to end stage renal disease and an effective treatment have remained elusive. In this study, We utilized TMT-multiplexed quantitative proteomics approaches to identify protein expression changes associated with chronic injury in primary cultured renal cells.

DiGly analysis of autoubiquitinated UBR4 (residues 4730-5183)

Project description:Human recombinant UBR4 protein, consisting of residues 4730-5183, undergoes in vitro autoubiquitination when incubated with the E2 conjugating enzyme UBE2A and the other reaction components. The autoubiquitinated protein was analysed by mass spectrometry to identify modification sites and the ubiquitin linkage types present. This was achieved by searching for diGly as a variable modification on Ser, Thr, Tyr, Cys and Lys residues. A single autoubiquitination site at K4814 was detected. However, mutation of this residue impaired autoubiquitination, indicating the presence of additional sites. The ubiquitin linkages identified were Lys33, Lys48, Lys63, Lys11 and Lys6, suggesting that UBR4 assembles these ubiquitin linkages on its substrates.

Identifying insect cell proteins copurified with wild-type human UBR4/KCMF1/CALM1 complex and different domain deletions

Project description:The UBR4/KCMF1/CALM1 complex is an important general protein quality control enzyme which extends ubiquitin chains on pre-ubiquitinated proteins to target them for degradation. We observed by cryogenic electron microscopy that the complex purified recombinantly from insect cells is bound to a potential substrate which cannot be identified by experimental density. However, we could determine that the copurified protein is bound to a certain domain in the complex termed the ZZ-DZB domain. To identify the copurified insect cell proteins we performed LC-MS analysis of the purified wild-type complex and a complex with the ZZ-DZB domain deleted. We compared the two datasets to identify proteins which were highly enriched in the wildtype dataset but lost in the ZZ-DZB deletion dataset. To gain additional insight into the role of the domains of UBR4 in substrate recognition, we repeated this approach with two other domain deletions – the BS2 domain and the UBL domain. As the UBR4/KCMF1/CALM1 complex is expected to recognize proteins by the processing of their N-termini, we also performed digests with three different proteases to try and identify the native N-termini of the co-purified proteins.

Expression profiling of isogenic A549 cell lines with and without ELF3 knock-down

Project description:Gene function in cancer is often cell type-specific. The epithelial cell-specific transcription factor ELF3 is a documented tumour suppressor in many epithelial tumours yet displays oncogenic properties in others. Here, we show that ELF3 is an oncogene in the adenocarcinoma subtype of lung cancer (LUAD), providing genetic, functional, and clinical evidence of subtype specificity. We discover a region of focal amplification at chromosome 1q32.1 encompassing the ELF3 locus in LUAD which is absent in the squamous subtype. Gene dosage and promoter hypomethylation affect the locus in up to 80% of LUAD analysed. ELF3 expression was required for tumour growth and a pan-cancer expression network analysis supports its subtype and tissue specificity. We further show that ELF3 displays strong prognostic value in LUAD but not LUSC. We conclude that, contrary to many other tumours of epithelial origin, ELF3 is an oncogene and putative therapeutic target in LUAD.
