Project description:We introduce a novel approach, termed time-segment acquisition (Seg), to enhance the identification of peptides and proteins in trapped ion mobility spectrometry (TIMS)-Time of flight (TOF) mass spectrometry. Our method exploits the positive correlation between ion mobility values and liquid chromatography (LC) retention time to improve ion separation and resolution. By dividing the LC retention time into multiple segments and applying a segment-specific narrower ion mobility range within the TIMS tunnel, we achieve better separation and higher resolution of ion mobility, resulting in a subtantial increase in peptide identification. This submission contains two parts of data: 1), timsTOF runs of standard Hela Digest at varying amount (5ng-200ng) and LC gradients (30min, 60 min and 90 min) using three different TIMS scan methods. a) Narrow (with TIMS ion mobility scan range 85-130); b) Seg (with a dynamics ion mobility scan ranges), and c) Wide (with 'std' method from 0.6-1.6 ion mobility). 2). Phoshoproteomics analysis of HeLa cell culture using both methods (Seg and Std ion mobility for TIMS scan). The phosphopeptides were enriched using TiO2 and fractioned by high pH reversed-phased LC (15 fractions from B1-B15, for Seg and Std TIMS method analysis).

Project description:Neuropeptides are key neuromodulators in the central nervous system that shape sensory processing, yet their extracellular dynamics in the somatosensory cortex (S1) remain poorly understood. This study applies an innovative membrane-free silicon nanodialysis (ND) probe coupled with liquid chromatography-mass spectrometry (LC-MS) to analyze the extracellular neuropeptidome in the mouse S1 with spatial resolution down to 100 μm. Localized in vivo sampling identified extracellular peptides from secretogranin-1, ProSAAS, pro-opiomelanocortin (POMC), and others. Minimal tissue damage, enabled by probe dimensions of 75×15 μm², resulted in an absence of structural peptides in the dialysate indicating low intracellular contamination. Many detected secretory peptides correlated with strong local mRNA expression; however, the detection of POMC-derived peptides, despite negligible local expression, suggests long-distance peptide transport or extracellular processing. To expand peptide identification, a discovery-to-targeted peptidomic approach was developed, revealing 46 peptides from 24 proteins in dialysate samples, including 10 proteins with low local expression. Complementary S1 tissue analysis confirmed POMC peptides and showed that 17% of 304 prohormone-derived peptides had low local expression. These results uncover a complex extracellular peptide landscape shaped by both local and long-distance signaling. By overcoming the limitations of traditional microdialysis, this approach advances the understanding of neuropeptide signaling in cortical function.

Project description:[placeholder] Endothelial inflammation is an important factor in endothelial dysfunction. TNFa and IFNg induce unique inflammation state in ECs, which is synergistically amplified when both are combined. Here we propose targeted inhibition of endothelial inflammation employing an unbiased proteomics drug inhibitor screen of NFKB and JAK/STAT targets. We show STAT6 regulates the expression of a wide range of angiogenic proteins. Inhibition of with JAK1 inhibitor itacitinib nullifies the IFNg inflammation response without off target proteomic effects. IKK2/STAT3 combined inhibition inhibited both inflammation states. Interestingly, the majority of TNFa+IFNg induced proteins could be inhibited by either JAK1 or IKK2/STAT3 inhibition, reiterating the synergetic nature of this inflammation state. Finally, we show the relation of VWF with inflammation. In conclusion we employ proteomic drug screen to assess potential drug candidates to inhibit endothelial inflammation, which highlights the feasibility of targeting the endothelium and provides an interesting outlook for future studies.

Project description:Multiple systemic vascular inflammatory disorders are associated with endothelial dysfunction and elevated levels of TNFα and IFNγ. Combined TNFα and IFNγ stimulation induces synergetic hyperinflammation in endothelial cells (ECs) through activation of the NFKB and JAK/STAT pathways. Here we assess how targeting these pathways affects EC inflammation. Using mass-spectrometry based proteomics, we investigate system-wide effects of TNFα- and IFNγ-stimulated Endothelial Colony Forming Cells (ECFCs) in combination with inhibitors targeting NFKB and JAK/STAT pathways. JAK1 inhibitor itacitinib blocked IFNγ-, but not TNFα-induced proteomic responses. IKK2/STAT3 inhibitor TPCA1 attenuated both responses. Most TNFα+IFNγ-induced proteins, such as pyroptosis mediators, chemokines and Weibel-Palade Body content, were inhibited by both inhibitors, highlighting their synergetic dependency on both pathways. Imaging of Von Willebrand Factor (VWF) revealed an extracellular VWF network induced by combined stimulation; a phenotype which was reverted by both inhibitors. This study provides a mechanistic basis for inhibiting endothelial inflammation in vascular inflammatory disorders.

Project description:Background Endothelial cells are crucial for hemostasis as they produce Von Willebrand factor (VWF). Von Willebrand Disease (VWD) results from a deficiency or defects in VWF, However, diagnosis is difficult due to large differences between gene variants and bleeding phenotype. Here, we analyze the endothelial compartment of patients with VWD using Endothelial Colony Forming Cells (ECFCs). Methods 13 healthy controls and 10 patients were included and a total of 29 ECFC clones were derived. Plasma was analyzed and ECFC gene expression was measured by qPCR which was used to characterize clones. ECFCs were then morphologically and functionally tested by ELISA, imaging, scratch assay and mass spectrometry. Results VWF plasma levels and activity was reduced in patients, although values were higher than historically measured. Through hierarchical clustering of RNA expression profiles, we classified ECFCs into 2 clusters. Patients were matched with controls from the same cluster. Patient ECFCs did not show a uniform phenotype, but 3 of the 5 patients that did not respond to DDAVP showed clear retention of VWF in the endoplasmic reticulum. Furthermore, MS data showed proteomic clustering overlapping with RNA profiles and revealed a third group from lymphatic origin. An inverse protein correlation was seen between VWF levels and WPB count and cell area. No clear patient phenotype was observed but unique proteins were downregulated per clone. Conclusion This study investigates a broad panel of ECFCs derived from both healthy and diseased donors through comprehensive characterization using functional assays and proteomics. It emphasizes the current opportunities and challenges of utilizing ECFCs as a model to study WPB-specific mechanisms, while also providing an extensive overview of the molecular regulation of WPB machinery across endothelial cells and its functional implications.

Project description:The vascular endothelial cell (EC) monolayer plays a crucial part in maintaining hemostasis. An extensive array of G protein-coupled receptors (GPCRs) allows ECs to dynamically act on key hemostatic stimuli such as thrombin and histamine. The impact of these individual stimuli on EC signal transduction has been the subject of various studies, but insight into discordant and concordant EC signaling between different GPCRs remain limited. Using mass spectrometry- based phosphoproteomics, we delineated the unbiased signaling response for histamine stimulation in the endothelium and observed highly similar responses between different protease activated receptors (PAR1-4). Finally, we compare both histamine and PAR agonists, indicating uniquely activated proteins between both stimuli, but a general overlapping activation of cell-junction and actin cytoskeletal proteins. Thus, we provide an integrative phosphoproteomic analysis of histamine and PAR agonist in the endothelium that highlights the endothelial response programs that are at the bases of regulating hemostasis.

Project description:The N-methyl-D-aspartate (NMDA) receptor is a glutamate-activated cation channel critical to many processes in the brain. Genome-wide association studies (GWAS) suggest that glutamatergic neurotransmission and NMDA receptor-mediated synaptic plasticity is important for body weight homeostasis1. Here, we report the engineering and preclinical development of a first-in-class bimodal molecule that integrates NMDA receptor antagonism with glucagon-like peptide-1 (GLP-1) receptor agonism to effectively reverse obesity, hyperglycemia, and dyslipidemia in rodent models of metabolic disease. We demonstrate that GLP-1-directed delivery of the NMDA receptor antagonist MK-801 affects NMDA receptor-mediated synaptic plasticity in the hypothalamus. Importantly, peptide-targeting of MK-801 specifically to GLP-1 receptor-expressing brain regions circumvent adverse physiological and behavioral effects associated with MK-801 monotherapy. In sum, our approach demonstrates the feasibility of cell specific ionotropic receptor-modulation via peptide targeting and highlights the therapeutic potential of unimolecular mixed GLP-1 receptor agonism and NMDA receptor antagonism for obesity treatment.

Project description:In vitro maturation (IVM) of oocytes retrieved from ovum pick-up (OPU) or ovarian tissue (OT) is a standard approach for patients with specific conditions where prior hormonal stimulation is contraindicated. However, the developmental competence of oocytes matured in vitro is still inferior to that of oocytes matured in vivo. Capacitation-IVM (CAPA-IVM) includes an extra step of pre-maturation culture (PMC) with c-type natriuretic peptide (CNP) as a meiotic arrestor to better synchronize cytoplasmic and nuclear maturity in oocytes. This study aims to evaluate the effect of CAPA-IVM on equine oocyte quality and developmental competence. Immature cumulus-oocyte complexes (COCs) were retrieved from slaughterhouse ovaries and matured in vitro either in CAPA-IVM (short or long) or standard IVM. Matured oocytes from each group were analyzed for calcium-releasing potential and single-oocyte proteomics, and embryo development was assessed after fertilization with Piezo-drilled intracytoplasmic sperm injection (ICSI). Genetic analysis of developed blastocysts was performed to detect chromosomal aberrations. Our findings demonstrate that CAPA-IVM of equine COCs yields significantly higher maturation rates than controls. Moreover, short CAPA-IVM with six hours pre-maturation culture showed substantially higher embryo development potential than the control group. Genetic analysis revealed a high euploidy rate in equine blastocysts regardless of the maturation conditions. Live calcium imaging of the fertilized oocytes demonstrated the majority of oocytes with non-continuous calcium oscillation patterns, irrespective of maturation conditions. Single oocyte proteomics reveals a comparable proteomic landscape between matured oocytes from short CAPA-IVM and standard IVM. However, a trend of differential expression was observed in specific proteins related to cytoskeleton, cell cycle, and hemostasis in the short CAPA-IVM group. Our findings indicate that CAPA-IVM holds the potential to improve oocyte quality and competence in horses. However, further fine-tuning of culture conditions based on omics analysis would benefit the effective use of these IVM systems. Moreover, given that the mare serves as an excellent model for human reproduction, the molecular trends identified in this study could provide valuable insights for advancing human artificial reproductive technologies.
