Project description:Cyanobacteria are an integral part of the Earth’s biogeochemical cycles and a promising resource for the synthesis of renewable bioproducts from atmospheric CO2. Sustainable industrial applications, however, are still scarce and the true limits of phototrophic production remain unknown. One of the limitations of further progress is our insufficient understanding of the quantitative changes in photoautotrophic metabolism that occur during growth in dynamic environments. Uncovering principles of allocation of the key metabolites or proteins as a response to changing environment can provide significant advances in our understanding of phototrophic production limits. However, resolving such complex question requires multidisciplinary approach combining highly-controlled cyanobacteria cultivation coupled to quantitative analyses of specific cellular components. The following datase represents proteomic analysis of the model cyanobacterium Synechocystis sp. PCC 6803 that was cultivated in the well controlled environment of laboratory-scale photobioreactors in the quasi-continuous regime that allowed for maintaining the cells in the exponential growth phase. The sampels were taken under light-limited (25 - 220 µmol(photons) m-2 s-1), optimal (440 µmol(photons) m-2 s-1) and photoinhibited growth (1100 µmol(photons) m-2 s-1). Each culture was sampled in five biological replicates.

RNA-seq of an adult Porites rus colony derived from Indonesia

Project description:An adult P. rus colony was imported from Indonesia following the CITES protocols (Permit number 14846/IV/SATS-LN/2007) and kept in the Animal Facilities of the Justus Liebig University, Giessen. The colony was maintained in a circulating artificial seawater system at approximately 26 °C with 20-40 µmol photons m-2s-1 (T5 light) of photosynthetically active radiation on a 10:14 h light-dark cycle. A fragment of approx. 9 cm2 was separated from the colony and used as a source of tissue for hologenomic DNA/RNA isolation. Tissue was removed by scraping the fragment´s surface with a sterilized razor blade.

RL-SAGE analysis of Zea mays leaf transcriptome

Project description:Using the RL-SAGE method (Gowda et al. 2004), a maize leaf longSAGE library (cv. inbred line B73) was constructed. Leaf tissues were harvested from 4-week old B73 plants for RNA isolation. The conditions in the growth chamber were 12 h light (500 µmol photons m-2 sec-1), 20oC at night, 26oC in the day and 85% relative humidity. A total of 44,870 unique tags (17 bases +CATG) were identified from 232,948 individual tags in the maize leaf library.

The RRM domain-containing protein Rbp3 interacts with ribosomes and the 3’ ends of mRNAs encoding photosynthesis proteins

Project description:Gene expression changes were monitored in cultures of the cyanobacterium Synechocystis sp. PCC 6803 at 30 min after a shift from cultivation under standard light conditions (50 µmol photons m-2 s-1) to high light (HL; 250 µmol photons m-2 s-1) and 1 h after a shift from the standard growth temperature of 30°C to 20°C (cold). Acclimation to shifts in light and temperature is critical for photoautotrophic organisms such as cyanobacteria. The RRM domain proteins Rbp2 and Rpb3 are RNA-binding proteins that bind specific mRNAs and are involved in the localization of these mRNAs to the thylakoid membrane. Here, we investigated the effects of Rpb2 and Rbp3 on gene expression changes during the acclimation responses to an increase in light intensity and a decrease in temperature. We analyzed cultures of the wild-type (WT) and of the Δrbp2Δrbp3 double mutant, which lacks Rbp2 and Rbp3. We found that the transcript levels of psaA and psaB genes were significantly decreased in cells of the Δrbp2Δrbp3 double mutant upon cold stress and 30 min of high light compared to wild type. In addition, the transcript levels of Rbp1, another RRM domain-containing protein, were greatly increased.
