Project description:Hypertension is a most important risk factor of cardiovascular diseases (CVD), and its incidence is greatest among older adults, which indicates that aging is an independent risk for both hypertension and CVD. To date, the studies on the proteomics and phosphoproteomics of the aged hypertensive hearts for studying their impacts on the pathogenesis of CVD are limited. Here we present a dataset by using proteomics and phosphor-proteomics analysis on young and aged healthy and spontaneous hypertensive (SHR) rats. The dataset has following features: 1) numerical description of average 4000 total proteins and 1500 phosphor-proteins of detectable proteins in each group; 2) proteomic and phosphoproteomic profiles of their expression patterns; 3) Pathways for individual factor (age or hypertension) and their interaction and association with CVDs. Therefore, the integrated analysis of the dataset revealed the underlying pathways of aging and/or hypertension and their interaction on cardiovascular remodelling. In summary, the dataset provides a searchable multi-omics for the researchers to explore the interaction of aging and hypertension on the pathogenesis of CVD.

Project description:Antibiotic resistance in Mycobacterium tuberculosis (Mtb) is a major public health problem worldwide. Therefore, it is of great significance to study the mutational pathways of susceptive Mtb to drug resistance. Multi-omics approach is ideal to explore more about other molecular mechanisms implicated in drug resistance. In this study, we respectively constructed continuous capreomycin (CAP) and amikacin (AKM)-resistant strain models in vitro using the increasing drug concentration gradients. Based on these models, we use multi-omics techniques and biological experiments to reveal the drug resistance mutations caused by CAP or AKM, and obtain other factors that can cause drug resistance besides the mutations, and explain the differences in cross-resistance pathways caused by AKM and CAP. Our results showed that in addition to Gly232AsptlyA and Trp120fstlyA directly associated with low level resistance to CAP, some mutations, including Ala48ValmmaA2, Gln19ArgrpmA and eis (c.-14c>t), were associated with cross-resistance caused by CAP. The transcriptome-proteome-lipid metabolome analysis of representative induced strains showed that cross-resistance of CAP-induced strains was caused by a combination of many aspects, which was obviously different from the induction of AKM. The results of this study will advance our understanding of the CAP-resistant mechanisms. To a certain extent, it is also conducive to improve the clinical understanding of capreomycin and rational use of CAP.

Project description:Intricate regulatory networks govern the net balance of cholesterol biosynthesis, uptake and efflux; however, the mechanisms surrounding cholesterol homeostasis remain incompletely understood. Here, we develop an integrative genomic strategy to detect regulators of LDLR activity and identify 250 genes whose knockdown affects LDL-cholesterol uptake and whose expression is modulated by intracellular cholesterol levels in human hepatic cells. From these hits, we focus on MMAB, an enzyme which catalyzes the conversion of vitamin B12 to adenosylcobalamin, and whose expression has previously been linked to altered levels of circulating cholesterol in humans. We demonstrate that hepatic levels of MMAB are modulated by dietary and cellular cholesterol levels through SREBP2, the master transcriptional regulator of cholesterol homeostasis. Knockdown of MMAB decreases intracellular cholesterol levels and augments SREBP2-mediated gene expression and LDL-cholesterol uptake in human and mouse hepatic cell lines. Reductions in total sterol content were attributed to increased intracellular levels of propionic and methylmalonic acid and subsequent inhibition of HMGCR activity and cholesterol biosynthesis. Moreover, mice treated with antisense inhibitors of MMAB display a significant reduction in hepatic HMGCR activity and hepatic sterol content and increased expression of SREBP2-mediated genes. Collectively, these findings reveal an unexpected role for the adenosylcobalamin pathway in regulating LDLR expression and identify MMAB as an additional control point by which cholesterol biosynthesis is regulated by its end product.

Project description:Straw return is crucial for the sustainable development of rice planting. To investigate the response of rice leaves to rice straw return, we analyzed the physiological index of rice leaves and measured differentially expressed protein (DEPs) and differentially expressed metabolites (DEMs) levels in rice leaves by the use of proteomics and metabolomics approaches. The results showed that, compared with no rice straw return, rice straw return significantly decreased the dry weight of rice plants and nonstructural carbohydrate contents and destroyed the chloroplast ultrastructure. In rice leaves under rice straw return, 329 DEPs were upregulated, 303 DEPs were downregulated, 44 DEMs were upregulated, and 71 DEMs were downregulated. These DEPs and DEMs were mainly involved in various molecular processes, including photosynthesis, carbon fixation in photosynthetic organisms, glycolysis, and the citric acid cycle. Rice straw return promoted the accumulation of osmotic adjustment substances, such as organic acids, amino acids, and other substances, and reduced the material supply and energy production of carbon metabolism, thus inhibiting the growth of rice.

Project description:Aneuploidy results in decreased cellular fitness in many different species and model systems. However, aneuploidy is commonly found in cancer cells and often correlates with aggressive growth and poor prognosis, suggesting that the impact of aneuploidy on cellular fitness is context dependent. The BRG1 (SMARCA4) subunit of the SWI/SNF chromatin remodelling complex is a tumour suppressor that is frequently lost in cancer cells. Here, we used a chromosomally stable cell line to test the effect of BRG1 loss on the evolution of aneuploidy. We find that BRG1 deletion leads to an initial loss of fitness in this cell line that improves over time. The improved fitness correlates with a gain of extra copies of chromosome 18. Notably, changes in pathways that are known to promote tolerance to aneuploidy are evident immediately upon loss of BRG1, providing an environment where karyotype changes associated with a fitness advantage can be explored. At least in some genetic backgrounds, therefore, loss of the SWI/SNF complex can contribute to tumourigenesis through tolerance of aneuploidy.

Project description:During the last decades, the use of plant growth promoting bacteria (PGPB) has been found to increase crop yield and quality and to confer abiotic and biotic stress tolerance. However, until now the PGPB mechanism to enhance plant performances is not clearly defined. Recently, our findings demonstrated that inoculations with both Kocuria rhizophila and Streptomyces violaceoruber, as well as their combination, determined an increase of tomato (Solanum lycopersicum) growth and development. In this study, through an advanced differential proteomic approach on tomato leaves, plant molecular mechanisms affected by both K. rhizophila and S. violaceoruber have been elucidated. To this aim, tomato plants were treated with K. rhizophila and/or Streptomyces violaceoruber cultures and grown on coconut fiber in greenhouse. In particular, PGPB treatments were conducted twice, on seed and after two weeks from the seedling by fertirrigation. Thus, the analyses have been performed at 14 days after sowing (DAS) (T1) and 42 DAS (T2). The results confirmed the growth stimulation ability of K. rhizophila/Streptomyces violaceoruber, showing shoot fresh and dry weight significantly improved at each time sampling. For the early phase (DAS-T1) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not subjected to treatment - samples I1 and I2-control I), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples L1 and L2-treatment L), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples M1 and M2-treatment M), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples N1 and N2-treatment N), for a total of 8 samples of leaf protein extracts. For the late phase (DAS-T2) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not treated - samples A1 and A2 - control A), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples B1 and B2-treatment B), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples C1 and C2-treatment C), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples D1 and D2-treatment D), for a total of 8 samples of leaf protein extracts. Proteomic analysis was able to identify 239 and 203 significantly differentially represented proteins (DRPs) at T1 and T2, respectively, comparing PGPB-treated vs. untreated control plants. KEGG Orthology (KO) identified DRP belonging to photosynthesis, biosynthesis of secondary metabolites, and carbon metabolism.

Project description:Maintaining cholesterol homeostasis is essential for health of all animal cells. Because of blood-brain barrier, de novo cholesetrol biosynthesis and intercellular cholesterol transport is thought to maintain cholesterol homeostasis within the central nervous system (CNS). Here, we showed that TDP-43, the pathological signature protein for amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD), regulates SREBF2-mediated cholesterol metabolism in the central nervous system (CNS). Unbiased transcriptomic analysis of mice with oligodendroglial TDP-43 deletion revealed a progressive and pathway-wide disruption in the cholesterol metabolism correlating with reduced myelination and cholesterol level. Molecularly, TDP-43 binds directly to mRNA of SREBF2, the master transcription regulator for cholesterol metabolism, and multiple mRNAs encoding proteins in the cholesterol biosynthesis and uptake, including HMGCR, HMGCS1, and LDLR. Depletion of TDP-43 leads to reduced SREBF2 and cholesterol level in vitro and in vivo. The cholesterol reduction can be rescued by reintroducing either the nuclear portion of SREBF2 or LDLR, the latter of which is the receptor for cholesterol-containing low-density lipoproteins (LDLs). Furthermore, LDLR are observed to co-aggregate with pathological TDP-43 in oligodendrocytes of FTD patients and motor neurons of sporadic ALS patients. Taken together, our data indicates that TDP-43 is required to maintain SREBF2-dependent cholesterol homeostasis in the CNS, and disturbance of cholesterol metabolism may be involved in ALS, FTD and TDP-43 proteinopathies-related disease.

Project description:Congenital heart disease is a congenital defect with a very high morbidity and mortality rate, of which Cyanotic Congenital Heart Disease (CCHD) is the most severe type.Due to the special anatomical changes of CCHD, the blood of the right ventricle cannot enter the pulmonary capillaries for full oxygenation, directly flows into the left ventricle and further flows into the systemic circulation, resulting in long-term hypoxia.Therefore, the study of the injury mechanism of cardiomyocytes under chronic hypoxia may provide a new treatment strategy for patients with cyanotic coronary heart disease.Mouse cardiomyocytes(CMCs) were treated with hypoxia for different periods of time (oh, 24h, 48h and 72h, respectively), followed by label free proteomic analysis.
