Project description:To identify the miRNA expressing profiles of Platelet microparticlesï¼PMPs, we have employed the Agilent Human miRNA 8Ã60K (Design ID:046064) microarray. Platelet microparticles. The platelets were derived from citrated blood of healthy human donors under an Institutional Review Board-approved protocol. Platelets were isolated after centrifugation of blood (1200r for 30 min at 21â), then the supernatant (platelet-rich plasma) was centrifuged at 2000r for 30 min at 21â, and the pellet containing platelets was resuspended in RPMI-1640 medium (HyClone, Logan, UT). Platelets were counted (Clinical Laboratory, Shanghai First Maternity and Infant Hospital, Shanghai) and adjusted to a density of 150 à 106 cells/mL before supplement with 1.5% ACD(sigma ) and stimulated with thrombin (1.0 u/mL; Takeda Austria) for 1 h. PMPs were in the supernatant after centrifugation at 4000r for 10 min at 4â,then the supernatants were centrifuged at 50,000 à g for 60 min at 4 °C. The pellets containing MPs were resuspended in RPMI-1640 medium and quantified by BCA method. The gene expressions of three independent paired PMPs from platelets stimulated by thrombin or apoptosis.

Project description:For chondrogenic studies of optogenetically activated TGF-β signaling, optogenetic human iPSC-derived MSCs were encapsulated in hydrogels (20 million cells/mL of 2% agarose hydrogel). Groups received either no soluble TGF-β or optogenetic stimulation, or soluble TGF-β3 alone, or optogenetic stimulation alone. After 21 days of differentiation, we performed global quantitative proteomics on samples from two independent experiments, with n=3 replicates per group.

Project description:Nonsteroidal anti-inflammatory drugs (NSAIDs) are the primary treatment for osteoarthritis (OA), but prolonged use has adverse effects and varying efficacy. Among NSAIDs, imrecoxib, a selective cyclooxygenase-2 (COX-2) inhibitor, reduces side effects yet remains ineffective for half the patient population. This study aims to identify biomarkers for early imrecoxib efficacy evaluation in OA for personalized therapy optimization. From September 2021 to January 2022, imrecoxib was administered to patients with OA at Nanjing Drum Tower Hospital. Plasma samples from these patients underwent proteomic analysis through the four-dimensional data-independent acquisition (4D-DIA) method, followed by bioinformatics analysis. Potential differentially expressed proteins (DEPs) were validated using enzyme-linked immunosorbent assay (ELISA). Sixty-six patients with knee OA were included and divided into responders (n=35) and non-responders (n=31). Proteomic analysis was conducted on 15 patients from each group, and ELISA validation was performed for every patient. We found 140 DEPs between the two groups after administering imrecoxib treatment, characterized by 29 proteins showing up-regulation and 111 displaying down-regulation (p < 0.05, fold change > ±1.2). Galectin-1 (LGALS1), galectin-3 (LGALS3), and the cluster of differentiation 44 (CD44) could be utilized to evaluate the clinical response to imrecoxib in the treatment of OA after ELISA validation.This study successfully identified biomarkers for evaluating imrecoxib's clinical response in OA patients using 4D-DIA technology. These biomarkers may play a vital role in future personalized OA treatment strategies, pending further confirmation.

Project description:Recent studies have shown that microRNAs (miRNAs) are implicated in the development of postmenopausal osteoporosis, implying potential biomarkers. We performed a microarray-based expression scanning to search for potential circulating miRNA biomarkers for postmenopausal osteoporosis as whole blood obtianed from patients was used. MiRNA expression in the whole blood of 23 Chinese postmenopausal women with osteopenia and that of 25 Chinese postmenopausal women with osteoporosis. After total RNA was extracted, all of the RNA extraction samples were seperately pooled into six subgroups according to the T-score measurement.

Project description:Available evidence has suggested that integrin-linked kinase (ILK) underwent over-expression in ovarian cancer while specific gene silencing of ILK resulted in apoptosis of ovarian cancer cells. Here, potential mechanisms in which ILK induces cell apoptosis was explored from the perspective of microRNA (miRNA) expression. Alteration in global miRNA expression profile was detected by miRNA microarray technique after ILK shRNA expression lentivirus was transfected into A2780 cells (n = 3). Additionally, the A2780 cells infected by scrambled shRNA lentivirus were treated as negtive control (n = 3).

The complex fragmentation spectra generated by co-isolation of peptides in DIA mode are most typically analyzed with reference to prior knowledge in the form of spectral libraries. The best established method for generating libraries uses data dependent acquisition (DDA) mode, or DIA mode if appropriately deconvoluted, often including offline fractionation to increase depth of coverage,to create spectral libraries. More recently strategies for spectral library generation based on gas phase fractionation (GPF), where a representative sample is injected serially using narrow window DIA methods designed to cover different slices of the precursor space, have been introduced and performed comparably to deep offline fractionation-based libraries for DIA data analysis. Here, we investigated whether an analogous GPF-based library building approach that accounts for the ion mobility (IM) dimension is useful for the analysis of diaPASEF data and can remove the need for offline fractionation. To enable a rapid library development approach for diaPASEF we designed a GPF acquisition scheme covering the majority of multiply charged precursors in the m/z vs 1/K0 space requiring 7 injections of a representative sample and compared this with libraries generated by direct deconvolution-based analysis of diaPASEF data or by deep offline fractionation and ddaPASEF. . We found that the GPF based library outperformed library generation by direct deconvolution of the diaPASEF data, and performed comparably to deep offline fractionation libraries, when analysing diaPASEF data acquired from 200ng of commercial HeLa digest. With the ion mobility integrated GPF scheme we establish a pragmatic approach to rapid and comprehensive library generation for the analysis of diaPASEF data.

Project description:A control group of male C57BL/6J mice were fed a 60% fat diet (Research Diets D12492i) for 8 weeks, resulting in “ad libitum obesity” (ALO). Leptin receptor-deficient B6.BKS(D)-Leprdb/J (“db/db”) male mice were fed a low-fat chow diet (PicoLab Rodent Diet 20; Purina Mills Inc). Once the average body weights of the two groups were equivalent, all mice were fasted for 24 hours, after which they were sacrificed and perigonadal adipose tissue (PGAT) was dissected out. PGAT was cultured ex vivo for 6 hours, after which conditioned media was collected and submitted for proteomic profiling. At the time of sacrifice, ALO mice were 17 weeks old and db/db mice were 10 weeks old. “HFD” is also used to refer to the ALO condition while “DB” is used to refer to the “db/db” condition.

Project description:Male C57BL/6J mice were implanted with intragastric catheters that allowed direct infusion of liquid into the stomach. A control group of mice received saline through the catheter and was given free access to high-fat diet (Research Diets D12492i, 60% calories from fat) over a span of months, leading to “ad libitum obesity” (ALO). Another group of mice received a hypercaloric liquid diet through the catheter, leading to an acute-onset, “overfeeding-induced obesity” (OIO). OIO mice were also given free access to high-fat diet but did not consume it while receiving hypercaloric intragastric infusions. After 12 days of infusions, the average weights of the two groups were equal. All mice were fasted for 24 hours, after which they were sacrificed and perigonadal adipose tissue (PGAT) was dissected out. PGAT was cultured ex vivo for 6 hours, after which conditioned media was collected and submitted for proteomic profiling. All mice were age-matched and 16 weeks old at time of sacrifice. “HFD” is also used to refer to the ALO condition, while “OID” is also used to refer to the OIO condition.
