Project description:Data independent acquisition (DIA or DIA/SWATH ) mass spectrometry has emerged as a primary measurement strategy in the field of quantitative proteomics. diaPASEF is a recent adaptation that leverages trapped ion mobility spectrometry (TIMS) to improve selectivity and increase sensitivity. The complex fragmentation spectra generated by co-isolation of peptides in DIA mode are most typically analyzed with reference to prior knowledge in the form of spectral libraries. The best established method for generating libraries uses data dependent acquisition (DDA) mode, or DIA mode if appropriately deconvoluted, often including offline fractionation to increase depth of coverage,to create spectral libraries. More recently strategies for spectral library generation based on gas phase fractionation (GPF), where a representative sample is injected serially using narrow window DIA methods designed to cover different slices of the precursor space, have been introduced and performed comparably to deep offline fractionation-based libraries for DIA data analysis. Here, we investigated whether an analogous GPF-based library building approach that accounts for the ion mobility (IM) dimension is useful for the analysis of diaPASEF data and can remove the need for offline fractionation. To enable a rapid library development approach for diaPASEF we designed a GPF acquisition scheme covering the majority of multiply charged precursors in the m/z vs 1/K0 space requiring 7 injections of a representative sample and compared this with libraries generated by direct deconvolution-based analysis of diaPASEF data or by deep offline fractionation and ddaPASEF. . We found that the GPF based library outperformed library generation by direct deconvolution of the diaPASEF data, and performed comparably to deep offline fractionation libraries, when analysing diaPASEF data acquired from 200ng of commercial HeLa digest. With the ion mobility integrated GPF scheme we establish a pragmatic approach to rapid and comprehensive library generation for the analysis of diaPASEF data.

Project description:Caspase-9 is the major apical caspase responsible for triggering the intrinsic apoptotic pathway. Our pilot study indicated that specific inhibition of caspase-9 caused microscopically evident alterations in appearance of the primary chondrogenic cultures which cannot be explained by decrease in apoptosis. In order to search for the complex molecular background of the effect, proteomics analysis after caspase-9 inhibition was performed. A selective fluoromethylketone inhibitor was applied to inhibit caspase-9 in the chondrogenic cultures. In this PRIDE project we present three LC-MS datasets: i) diaPASEF data obtained using timsTOF Pro LC-MS system; ii) iTRAQ-2DLC-MS3 dataset; and iii) conventional LC-DIA-MS dataset, both measured on Orbitrap Lumos. In this project we demonstrate superiority of the diaPASEF method offering better proteome coverage.

Project description:Southern elephant seals (Mirounga leonine) are marine mammals with extreme diving profiles (300m to 1000m deep for 20 to 30 min). These apnea dives raise the question of muscular adaptations to hypoxia, as the muscles are particularly solicited during these dives. Moreover, exposure to hypoxia followed by reperfusion generally leads to the production of reactive oxygen species with deleterious effects on cells. The oxidative stress response can therefore be triggered in muscle cells during diving, as well as key changes related to cellular energetics. Finally, exposure to hypoxia may differ between juveniles and adults. To answer these questions, we analyzed the muscle proteome of juvenile and adult elephant seals, with the ultimate aim of linking differences with possible differences in antioxidant balance and mitochondrial function.

Project description:To identify the miRNA expressing profiles of Platelet microparticlesï¼PMPs, we have employed the Agilent Human miRNA 8Ã60K (Design ID:046064) microarray. Platelet microparticles. The platelets were derived from citrated blood of healthy human donors under an Institutional Review Board-approved protocol. Platelets were isolated after centrifugation of blood (1200r for 30 min at 21â), then the supernatant (platelet-rich plasma) was centrifuged at 2000r for 30 min at 21â, and the pellet containing platelets was resuspended in RPMI-1640 medium (HyClone, Logan, UT). Platelets were counted (Clinical Laboratory, Shanghai First Maternity and Infant Hospital, Shanghai) and adjusted to a density of 150 à 106 cells/mL before supplement with 1.5% ACD(sigma ) and stimulated with thrombin (1.0 u/mL; Takeda Austria) for 1 h. PMPs were in the supernatant after centrifugation at 4000r for 10 min at 4â,then the supernatants were centrifuged at 50,000 à g for 60 min at 4 °C. The pellets containing MPs were resuspended in RPMI-1640 medium and quantified by BCA method. The gene expressions of three independent paired PMPs from platelets stimulated by thrombin or apoptosis.

Project description:Optimizing data-independent acquisition (DIA) methods for proteomics applications often requires balancing spectral resolution and acquisition speed. Here we describe the full mass range application of Phase-constrained Spectrum Deconvolution Method (PhiSDM) for OrbitrapTM mass spectrometry in real time, and compare its performance to the standard enhanced Fourier transformation (eFT). We show that the increased resolving power of PhiSDM is beneficial in areas of high spectral complexity and comes with a greater ability to resolve low-abundance signals. In a 2-hour analysis of 200 ng HeLa digest, this resulted in an increase of 8% and 16% in the number of quantified protein groups and peptides, respectively. As the acquisition speed becomes even more important when using short chromatographic gradients, we further applied PhiSDM methods to a range of shorter gradient lengths (21, 12, and 5 min). While PhiSDM improved identification rates and spectral quality in all tested gradients, it proved particularly advantageous for the 5 min gradient. Here the number of protein groups and peptides identified increased by >15% in comparison to eFT processing. In conclusion, PhiSDM is an alternative signal processing algorithm for processing FTMS data that can increase spectral quality and provide quantification benefits for LC-MS acquisitions especially when using short gradient.

Project description:Loiasis, caused by the filarial nematode Loa loa, imposes a significant burden of disease in endemic regions in West and Central Africa. Manifestations include microfilaria in the blood (MF) and migration of the adult eye worm (EW), with clinical presentations ranging from asymptomatic infections to life threatening organ involvement. The diagnostic gold standard, microscopic detection of microfilaria in the blood, remains difficult due to widely varying microfilaria counts, frequent amicrofilaraemia in patients with EW, and unreliable serological assays. By applying high-throughput plasma proteomics, we investigated the human host response in 274 patients with different L. loa disease states (INF), including EW (n=148), MF (n=42), or both (EWMF; n=84), compared to 136 loa-negative (LN) controls. Five proteins were elevated in INF compared to LN, including IGHG3, IGHG4, and LCP1. Four followed the trend from LN to EW to MF and EWMF, reflecting a more pronounced host response to higher microfilaria couMoMoreover, IGHG4 correlated positively with eosinophil and microfilarial counts underlining its role in chronic, parasitic infections. 63 plasma proteins exhibited notable differences depending on self-reported symptoms. The proteomic signature allowed for accurate classification of EW (AUROC = 0.73) and microfilaria positive (0.84) individuals. Together, L. loa infection leads to relevant alterations of the host plasma proteome, highlighting the importance of further in-depth research on this highly neglected parasitic disease.

Project description:For chondrogenic studies of optogenetically activated TGF-β signaling, optogenetic human iPSC-derived MSCs were encapsulated in hydrogels (20 million cells/mL of 2% agarose hydrogel). Groups received either no soluble TGF-β or optogenetic stimulation, or soluble TGF-β3 alone, or optogenetic stimulation alone. After 21 days of differentiation, we performed global quantitative proteomics on samples from two independent experiments, with n=3 replicates per group.
