Crosslinking mass spectrometry analysis of the Trypanosoma brucei KKT23 complex

ABSTRACT: KKT23 is a kinetoplastid kinetochore protein that has structural similarity to the GCN5 acetyltransferase domain. We performed crosslinking mass spectrometry of the recombinant KKT3-KKT22-KKT23 complex purified from Sf9 insect cells.

psiCLIP of SmB, Prp16 and Prp22 in C, C* and P spliceosomal complexes

Project description:Despite the major progress made into spliceosome mechanisms through CryoEM, a major obstacle of this approach is its inability to map the positioning of helicases on the RNA substrate. Here we present a method ‘psiCLIP’ which probes protein-RNA interactions in specific spliceosomal states. The method is based on iCLIP, but is different to previous iCLIP studies in that it is performed on step-specific spliceosomes that are prepared from in vitro splicing extracts, similarly to those prepared for CryoEM. We applied psiCLIP to SmB (C complex), Prp16 (C complex) and Prp22 (C* and P complexes), using pre-mRNA substrates based on UBC4 and ACT1. We also used ATPase deficient dominant negative (dn) mutants of Prp16 and Prp22 to determine the contribution of ATPase activity to binding patterns.

ChIP-seq of Histone H3, H3K4me3 and H3K9me2 in the Sf9 cell line

Project description:Spodoptera frugiperda is a notorious agricultural pest in its caterpillar form. As most Lepidoptera, its genome is organized in 31 chromosomes with dispersed centromeres instead of a single one per chromosome. This property is called holocentrism and is found in several animal groups as well as some plants. In the best known monocentric species, the pericentromeric region is abundant in repeat elements and is usually constituted of a large heterochromatin block. Thus we wanted to address the localization of euchromatin and heterochromatin in Sf9 cell line by using 2 markers corresponding to a tri-methylation of H3 on the lysine 4 (H3K4me3) or di-methylation on lysine 9 (H3K9me2). ChIP-seq on Sf9 cells have been performed using specific antibodies and compared to an Input sample.

Glycoproteomic and single-protein glycomic analyses reveal zwitterionic N-glycans on natural and recombinant proteins derived from insect cells

Project description:Insect cells are a convenient cell factory to produce recombinant glycoproteins. Their glycosylation potential is believed to be simple, needing primarily addition of glycosyltransferases to humanize the recombinant products. In this study, the native glycoproteome of Spodoptera frugiperda Sf9 and Trichoplusia ni High Five cells examined using an LC-MS/MS approach revealed not only which proteins are N-glycosylated, but that the reconstructed N-glycomes contain glucuronylated and phosphorylcholine-modified glycans in addition to the typical oligomannosidic and fucosylated structures, These data were corroborated by a parallel MALDI-TOF MS/MS analysis of N-glycosidase-released oligosaccharides. Molecular modelling analysis of one endogenous Sf9 glycoprotein correlated the occurrence of complex and oligomannosidic N-glycans with the accessibility of the occupied N-glycosylation sites. Further, we showed that the N-glycans of influenza haemagglutinins and SARS-CoV-2 spike glycoprotein produced in Spodoptera cells possess a number of glycan structures modified with phosphorylcholine, but core difucosylation was minimal; in contrast, the Trichoplusia-produced haemagglutinin had only traces of the former type, while the latter were dominant. Detection of phosphorylcholine on these glycoproteins correlated with binding to human C-reactive protein. In conclusion, not just oligomannosidic or truncated paucimannosidic N-glycans, but structures with non-human features occur on both natural and recombinant glycoproteins derived from insect cell lines.
