Global proteomics and SWI/SNF interactomics in Epithelioid Sarcoma (EpS) upon rescue of SMARCB1

ABSTRACT: DOX-dependently SMARCB1-re-expressing, stable isogenic EpS cell line models were generated and submitted to global proteomic analysis as well as interactome analysis by co-immunoprecipitation of BRG1, one of the SWI/SNF core ATPases after 96h of DOX treatment.

In vivo RNA Affinity Purification of wildtype and nonstop mutant VHL tumor suppressor mRNA

Project description:Nonstop extension or stop-loss mutations in the von Hippel Lindau (VHL) tumor suppressor gene are recurrently found in kidney cancer patients as observed from the NonStopDB database. We observed that presence of this nonstop extension mutation caused loss of the protein via the ubiquitin-proteasome pathway. Stabilization of the nonstop extended VHL with proteasome inhibitor Bortezomib revealed that the mutant protein was preferentially translated from an upstream alternative start site compared to the wild-type. The objective of this study was to identify proteins bound to the VHL mRNA that could be responsible for the differential start site selection. For this, we employed the in vivo RNA-affinity purification method to pull down wild-type and nonstop mutant VHL mRNAs along with their bound proteins after cross-linking using UV irradiation and pull-down with raPOOLs, which are a pool of biotinylated DNA oligonucleotides reverse complementary to the VHL mRNA. The RNA-protein complexes were then pulled down by streptavidin beads, the bound proteins were isolated and subjected to mass-spectrometry based identification.

The function of the Receptor for Advanced Glycation End Products (RAGE) in ductular reaction-mediated liver fibrosis during cholestasis

Project description:Ductular reaction (DR) is the hallmark of cholestatic diseases manifested in the proliferation of bile ductules lined by biliary epithelial cells (BECs). It is commonly associated with increased risk of fibrosis and liver failure. The Receptor for Advanced Glycation End Products (RAGE) was identified as a critical mediator of DR during chronic injury. Yet, the direct link between RAGE-mediated DR and fibrosis as well as the mode of interaction between BECs and hepatic stellate cells (HSCs) to drive fibrosis remain elusive. Here, we delineate the specific function of RAGE on BECs during DR and its potential association with fibrosis in the context of cholestasis. Employing a biliary lineage tracing cholestatic liver injury mouse model, combined with whole transcriptome sequencing, mass spectrometry and in vitro analyses, we investigated the role for BEC-specific Rage activity in fostering a pro-fibrotic milieu. RAGE is predominantly expressed in BECs and contributes to DR. Employing mass spectrometry analyses of soluble factors of in vitro cultured wildtype and RAGE deficient BECs Notch ligand Jagged1 was found to be secreted from activated BECs in a Rage-dependent manner and signals HSCs in trans, eventually enhancing fibrosis during cholestasis.

Selective targeting of TBXT with DARPins identifies regulatory networks and therapeutic vulnerabilities in chordoma

Project description:Aberrant expression of the embryonal transcription factor TBXT (also known as brachyury) drives chordoma, a rare spinal neoplasm with no effective drug therapies. The gene network regulated by TBXT is poorly understood, and strategies to disrupt its abnormal activity for therapeutic purposes are lacking. Here, we developed TBXT-targeted designed ankyrin repeat proteins (T-DARPins) that selectively bind TBXT, inhibiting its binding to DNA and expression. In chordoma cells, T-DARPins reduced cell cycle progression, spheroid formation, and tumor growth in mice and induced morphologic changes indicative of senescence and differentiation. Combining T-DARPin-mediated TBXT inhibition with transcriptomic and proteomic analyses, we determined the TBXT regulome in chordoma cells, which comprises in particular networks involved in cell cycle regulation, DNA replication and repair, embryonal cell identity, metabolic processes, and interferon response. The analysis of selected TBXT regulome components provided new insights into chordoma biology, such as the strong upregulation of IGFBP3 upon TBXT inhibition to fine-tune part of TBXT’s downstream effectors. Finally, we assigned each TBXT regulome member a druggability status to create a resource for future translational studies and found high interferon response signaling in chordoma cell lines and patient tumors, which was promoted by TBXT and associated with strong sensitivity to clinically approved JAK2 inhibitors. These findings demonstrate the potential of DARPins to investigate the function of nuclear proteins to understand the regulatory networks of cancers driven by aberrant transcription factor activity, including novel entry points for targeted therapies that warrant testing in patients.

Unconventional RNA-binding proteins in mitosis

Project description:Ribonucleoprotein complexes are dynamic assemblies of RNA associated with RNA-binding proteins (RBPs), which can modulate the fate of the RNA molecules from transcription to degradation. Dysregulation of RBPs is linked to diseases such as cancer and neurological disorders, which motivated the development of multiple approaches to catalog RBPs. RNA and RBPs are present in mitotic structures like the centrosomes and spindle microtubules, but their influence on mitotic spindle integrity remains unknown. The unconventional RNA-binding protein AURKA is investigated. Mass spectrometry analysis was used to identify AURKA RNA-dependent interaction partners.

Proteomic profiling of glioblastoma stem cells and their small extracellular vesicles

Project description:The heterogeneous nature of glioblastoma stem-like cells (GSCs) creates hurdles in developing effective therapies against glioblastoma, making it extremely difficult to eradicate. In this part of the project, we investigated the potential role of GSCs-derived small extracellular vesicles (sEVs) in glioblastoma heterogeneity, plasticity, and aggressiveness with the particular focus on their complexity in term of proteins. Proteome profiling of sEVs and their respective cell lines showed that GSCs-derived sEVs retain their subtype characteristics and are enriched in proteins playing a role in amino acids, carboxylic acids, organic acids transmembrane transport, and growth factor binding. In summary, we revealed the protein content of GSCs-derived sEVs and unveiled their potential contribution to tumor heterogeneity and critical cellular processes commonly deregulated in glioblastoma.
