Project description:Dissection of the physiological interactomes of histone post-translational modifications (hPTMs) is crucial for understanding fundamental epigenetic regulatory pathways. Current peptide- or protein-based histone photoaffinity probes have greatly expanded the ability to probe the epigenetic interactome, but in situ profiling in the context of native cells (live cells without genetic manipulations) remains challenging. Here, we developed a nucleus-targeted histone photoaffinity probe with a modular design that integrates a cell-permeable and nuclear localization peptide modules into an hPTM peptide equipped with a photoreactive moiety for profiling the hPTM-mediated interactome in native cells. This probe not only enables the probing of epigenetic interactomes in hard-to-transfect macrophage RAW264.7 cells, but also offers opportunities to characterize the interactome of newly emerging hPTM, such as lactylation, thus expanding the toolbox for profiling of hPTM-mediated PPIs in live cells.

Project description:Trimethylation of histone H3 lysine 4 (H3K4me3) is associated with transcriptional start sites and proposed to regulate transcription initiation. However, redundant functions of the H3K4 SET1/COMPASS methyltransferase complexes complicate elucidation of the specific role of H3K4me3 in transcriptional regulation. Here, by using mouse embryonic stem cells (mESCs) as a model system, we show that acute ablation of shared subunits of the SET1/COMPASS complexes leads to complete loss of all H3K4 methylation. H3K4me3 turnover occurs more rapidly than H3K4me1 and H3K4me2 and is dependent on KDM5 demethylases. Surprisingly, acute loss of H3K4me3 does not have detectable effects on transcriptional initiation but leads to a widespread decrease in transcriptional output, an increase in RNA polymerase II (RNAPII) pausing and slower elongation. Notably, we show that H3K4me3 is required for the recruitment of the Integrator Complex Subunit 11 (INTS11), which is essential for the eviction of paused RNAPII and transcriptional elongation. Thus, our study demonstrates a distinct role for H3K4me3 in transcriptional pause-release and elongation rather than transcriptional initiation.

Project description:We wished to investigate if adaptation to host-plant diet is the basis of differentiation for two strains of Spodoptera frugiperda (Lepidoptera:Noctuidae). We performed reciprocal transplant experiments in laboratory conditions, feeding each strain (sf-C and sf-R) with artificial diet, corn plants or rice plants. RNA-Seq was performed on pooled 4th instar larvae from this experiment. We compared this transcriptional response with that of individual 4th instar larvae collected in corn and grass fields in Florida.

Project description:To determine gene expression changes during in vitro senescence of MSC we have analyzed differential expression of the corresponding early passage (P2) and senescent passage (PX). There were global changes in the gene expression profile that were reproducible in three independent donor samples. Experiment Overall Design: Mesenchymal Stem Cells (MSC) were isolated from human bone marrow (BM) as described before (Wagner et al., 2005, Exp Hematol, 33, 1402-1416; Wagner et al., Exp Hematol, 34, 536-548). Cells were always replated when grown to confluency. A sample for RNA isolation was taken at every passage until the cells finally became senescent: they became much larger with irregular and flat shape. The nucleus became more circumscribed in phase contrast microscopy. The cytoplasm began to be granular with many inclusions and there was more cell debris. Global gene expression profiles were analyzed to determine molecular changes between corresponding early passage (P2) and senescent passage (PX) in three donor samples. In addition we have analyzed different passages of donor 1 (P2, P3, P4, P5, P6, P7, P8, P10, and P11) to determine changes in the course of cellular aging. Data were median normalized and compared to P2 of the corresponding donor sample.
