Interrogating the interaction of fission yeast RNA-binding protein Puf3 with the Ccr4-Not complex using crosslinking mass spectrometry

ABSTRACT: mRNA decay is a key determinant of gene regulation, initiated by the shortening of mRNA poly(A) tails by the CCR4-NOT deadenylation complex. Specificity is achieved through RNA adaptors—RNA-binding proteins that recruit CCR4-NOT to specific substrate mRNAs in a regulated manner. However, the molecular mechanisms underlying this specificity remain unclear in many cases. In this study, we applied crosslinking MS to investigate the interaction between the fission yeast RNA-binding protein Puf3 and the Ccr4-Not complex.

Project description:The ring-shaped cohesin complex is thought to fulfil its roles in sister chromatid cohesion, genome stability and gene regulation by topologically encircling DNAs. The ring is formed by two Structural Maintenance of Chromosome (SMC) subunits, whose ATPase heads are linked by a kleisin subunit. Additional components, including the Mis4Scc2/NIPL cohesin loader, engage the kleisin. We applied crosslinking mass spectrometry to characterize cohesion complex in two conditions: initial binding and gripping state.

RNA helicase DDX21 coordinates transcription and noncoding RNA processing of the ribosomal pathway

Project description:DEAD-box RNA helicases are vital for the regulation of various aspects of the RNA life cycle, but the molecular underpinnings of their involvement, particularly in mammalian cells, remain poorly understood. Here we show that the DEAD-box RNA helicase DDX21 can sense transcriptional status of both RNA Pol I and Pol II to control transcriptional and post-transcriptional steps of ribosome biogenesis in human cells. We demonstrate that DDX21 widely associates with Pol I- and Pol II-transcribed genes and with diverse species of protein-coding and noncoding RNAs. Although broad, these molecular interactions, both at the chromatin and at the RNA level, exhibit a remarkable specificity for the ribosomal pathway. In the nucleolus, DDX21 occupies the transcribed rDNA locus, directly contacts both rRNA and snoRNAs and, as a functional component of the snoRNA ribonucleoprotein (snoRNP) complex, promotes modification of rRNA. In the nucleoplasm, DDX21 is incorporated into the 7SK snRNP complex, which facilitates DDX21 association with promoters of Pol II-transcribed genes encoding ribosomal proteins and snoRNAs. Promoter-bound DDX21 facilitates the release of P-TEFb from the 7SK snRNP, enhancing productive Pol II elongation. Altogether, we present a unifying mechanism for the coordinated regulation of ribosomal genes across nuclear compartments, and provide first evidence implicating a mammalian RNA helicase in RNA modification and Pol II elongation control. Project description:RNA polymerase III (Pol III) is specialized in the transcription of short, functional RNAs, including small nuclear RNAs (snRNAs). At snRNA genes, Pol III is recruited by the snRNA Activating Protein Complex (SNAPc)forming apreinitiation complex (PIC). Uniquely, SNAPc forms PICs with both Pol II and Pol IIIat their respectivepromoters. Increasingly, snRNA PIC structures arethe focus of structural characterization, however the mechanism of SNAPc cross-polymerase engagementand the role of the SNAPC2 and SNAPC5 subunits in transcription remain unclear. Here, we present CryoEM structuresoftheSNAPc-containing Pol III PIC assembled on the U6 snRNA promoterin the open and melting statesat 3.2-4.2Å resolution. Comparative structural analysis revealedunexpected differences with the corresponding yeast complex and revealedthe basis of SNAPc engagement with both Pol III and Pol IIPICs. Integrating crosslinkingmass spectrometry,we alsolocalizethe SNAPC2 and SNAPC5 subunitsin proximity to the bound promoter DNA, expanding upon existing descriptions of snRNA Pol III PIC structure.

Condensin II Activation by the centromeric protein M18BP1

Project description:Condensin I and condensin II promote drastic spatial compaction (condensation) of the genome upon mitotic entry. Condensin I binds chromatin only after dissolution of the nuclear envelope in prophase. Conversely, condensin II is nuclear throughout the cell cycle and initiates chromosome condensation. Previous studies demonstrated that MCPH1 inhibits condensin II to prevent chromosome condensation during interphase. Mechanisms that promote condensin II activation in early mitosis likely exist but are currently unknown. Through genetic and proteomic approaches, we identify M18BP1, a protein previously associated with centromere identity, as a factor required for condensin II localization to chromatin during mitosis. To activate and localize condensin II, M18BP1 directly binds the CAP-G2 subunit. M18BP1 and MCPH1 compete for CAP-G2 binding, and CDK1 phosphorylation promotes replacement of MCPH1 with M18BP1 to activate condensin II upon mitotic entry. Our results identify a fundamental and evolutionarily conserved mechanism of condensin II activation.

Unique structural features of the human NuA4/TIP60 acetyltransferase and chromatin remodeling complex

Project description:The human NuA4/TIP60 co-activator complex, a fusion of the yeast SWR1 and NuA4 complexes, both incorporates the histone variant H2A.Z into nucleosomes and acetylates histones H4/H2A/H2A.Z to play crucial roles regulating gene expression and maintaining genome stability. Our cryo-EM studies show that within the NuA4/TIP60 complex, the EP400 subunit serves as an architectural scaffold holding the different functional modules in specific positions and giving rise to a novel arrangement of the ARP module. EP400 interacts with the TRRAP subunit using a footprint that overlaps with that of the SAGA acetyltransferase complex, thereby preventing the formation of a hybrid complex. Loss of the TRRAP subunit leads to mislocalization of NuA4/TIP60, resulting in the redistribution of H2A.Z and its acetylation across the genome,emphasizing the dual functionality of NuA4/TIP60 as a single macromolecular assembly.
