Project description:In contrast to most secondary active transporters, glutamate uptake into synaptic vesicles is not coupled to an ion but driven instead by membrane potential and regulated allosterically by protons and chloride. To understand the mechanisms, we determined high-resolution criyo-EM structures of VGLUT2 and a mutant in complex with a substrate analogue. We identify previously unrecognized palmitoylation that influences recycling of the transporter. We then used mass spectrometry to identity the lipid modification and the sites modified. We found modification of three N-terminal cysteines (C60, C62 and C64) by palmitic acid.

Phospho-proteome profiling in human induced pluripotent stem cells and derived human neurons reveals targets of TBK1 in ALS/FTD-1 associated autophagy networks

Project description:TBK1 (TANK-binding kinase 1) is a ubiquitously expressed IKK-related kinase implicated in diverse cellular processes, including interferon signaling, apoptosis, and autophagy. Loss-of-function variants in TBK1 are strongly associated with amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD). However, the targets of TBK1 in neurons are unknown, and how haploinsufficiency for TBK1 leads to age-related neurodegeneration remains unresolved. Here, we utilized sets of isogenic induced pluripotent stem cells (iiPSCs) for unbiased, quantitative phospho-proteomics across tens of thousands of phospho-sites, normalized to protein abundance, in proliferating stem cells and induced excitatory neurons. We found that TBK1 primarily regulates the phosphorylation of selective autophagy proteins, particularly phospho-serine residues within cargo receptors, and endo-lysosomal pathways.

Project description:The purpose of the project is to identify proteins binding differentially to the human specific spliceosomal protein SUGP1 in the context of point mutations to its G-patch domain. SUGP1 wt and mutant (G603N or L570E) C-terminally tagged with mini-Turbo-NLS was overexpressed for 48 h in HEK293T cells prior to a 2 min labelling pulse with 200 µM biotin. A non-transfection control was included and all samples were prepared in four independent biological replicates. Biotinylated proteins were captured by incubating total cell lysates for 30 min at 4 °C with streptavidin beads. The enrichment was then performed exactly as described in Cho et al. Nat Protoc 15, 3971–3999 (2020) pmid: 33139955

Analysis of the interactome of B2-SINE RNA transcripts

Project description:B2-SINEs are noncoding RNAs which are transcribed by RNA polymerase III (Pol III) from short interspersed nuclear elements (SINEs), which are high copy number transposable elements in the mouse genome. Unexpectedly have observed significant induction of non-coding RNAs from the B2-SINE subclass of repeat element RNAs in DRG neurons following sciatic nerve injury. We next sought to identify intracellular targets of GI-SINEs, by protein pull-down from sciatic nerve axoplasm using biotinylated B2-SINE RNA as bait. We generated two constructs from the B2 consensus sequence, comprising 5’ (1-75nt) and 3’ (75-166nt) sequences, both predicted to retain their respective structures, and used the constructs to pull down axoplasm proteins for mass spectrometry analysis. Further confirmatory experiments were performed using the mentioned -175nt sequence vs a control U1 SL3+4 RNA
