Q2C: A Software for Managing Mass Spectrometry Facilities

ABSTRACT: We present Q2C, an open-source software designed to streamline mass spectrometer queue management and assess performance based on quality control metrics. Q2C provides a fast and user-friendly interface to visualize projects queues, manage analysis schedules and keep track of samples that were already processed. Our software includes analytical tools to ensure equipment calibration and provides comprehensive log documentation for machine maintenance, enhancing operational efficiency and reliability. Additionally, Q2C integrates with Google™ Cloud, allowing users to access and manage the software from different locations while keeping all data synchronized and seamlessly integrated across the system.

Project description:Bleomycin-induced pulmonary fibrosis in mice mimics major hallmarks of idiopathic pulmonary fibrosis, yet in this model it spontaneously resolves over time. We studied molecular mechanisms of fibrosis resolution and lung repair, focusing on transcriptional and proteomic signatures and the effect of aging. Young (3 months) and old (21 months) mice were treated with Bleomycin or with control saline solution and analyzed transcript and protein expression over 8 weeks (Day 0, 14, 21, 28, 35, 42, 49, 56).

MaxQuant.Live enables global targeting of more than 25,000 peptides

Project description:Mass spectrometry (MS)-based proteomics is generally performed in a shotgun format, in which as many peptide precursors as possible are selected from full or MS1 scans so that their fragment spectra can be recorded in MS2 scans. While achieving great proteome depths, shotgun proteomics cannot guarantee that each precursor will be measured in each run. In contrast, targeted proteomics aims to reproducibly and sensitively fragment a restricted number of precursors in each run, based on pre-scheduled mass-to-charge and retention time windows. Here we set out to merge these two concepts by a global targeting approach in which an arbitrary number of previously measured precursors is detected in real-time, followed by standard fragmentation or advanced peptide-specific analyses. We made use of a fast application programming interface to a quadrupole Orbitrap instrument and recalibration in mass, retention time and intensity dimensions to predict peptide identity. MaxQuant.Live is freely available and has a graphical user interface to specify many pre-defined data acquisition strategies. Controlling the acquisition with MaxQuant.Live rather than the vendor software, we observed no decline in acquisition speed. The power of our approach is demonstrated with the acquisition of breakdown curves for thousands of precursors of interest. It is also possible to uncover precursors that are not even visible in MS1 scans, using elution time prediction based on co-eluting isotope standards or the auto-adjusted, predicted retention time alone. Finally, we demonstrate that more than 25,000 precursors can be successfully recognized and targeted in single LC-MS runs. We conclude that global targeting combines the advantages of two classical approaches in MS-based proteomics, while expanding the analytical toolbox with many new possibilities.

MaxQuant software for ion mobility enhanced shotgun proteomics

Project description:Ion mobility can add a dimension to LC-MS based shotgun proteomics which has the potential to boost proteome coverage, quantification accuracy and dynamic range. Required for this is suitable software that extracts the information contained in the four-dimensional (4D) data space spanned by m/z, retention time, ion mobility and signal intensity. Here we describe the ion mobility enhanced MaxQuant software, which utilizes the added data dimension. It offers an end to end computational workflow for the identification and quantification of peptides, proteins and posttranslational modification sites in LC-IMS-MS/MS shotgun proteomics data. We apply it to trapped ion mobility spectrometry (TIMS) coupled to a quadrupole time-of-flight (QTOF) analyzer. A highly parallelizable 4D feature detection algorithm extracts peaks which are assembled to isotope patterns. Masses are recalibrated with a non-linear m/z, retention time, ion mobility and signal intensity dependent model, based on peptides from the sample. A new matching between runs (MBR) algorithm that utilizes collisional cross section (CCS) values of MS1 features in the matching process significantly gains specificity from the extra dimension. Prerequisite for using CCS values in MBR is a relative alignment of the ion mobility values between the runs. The missing value problem in protein quantification over many samples is greatly reduced by CCS aware MBR.MS1 level label-free quantification is also implemented which proves to be highly precise and accurate on a benchmark dataset with known ground truth. Quantitative interaction proteomics of neurodegenerative disease proteins

Project description:Several proteins have been linked to neurodegenerative disorders (NDDs), but their molecular function is not completely understood. Here, we used quantitative interaction proteomics to identify binding partners of Amyloid beta precursor protein (APP) and Presenilin-1 (PSEN1) for Alzheimerâ€™s disease (AD), Huntingtin (HTT) for Huntingtonâ€™s disease, Parkin-2 (PARK-2) for Parkinsonâ€™s disease and Ataxin-1 (ATXN-1) for spinocerebellar ataxia type 1. Our network reveals common signatures of protein degradation and misfolding and recapitulates known biology. Toxicity modifier screens and comparison to genome-wide association studies show that interaction partners are significantly linked to disease phenotypes in vivo. Direct comparison of wild-type proteins and disease-associated variants identified binders involved in pathogenesis, highlighting the value of differential interactome mapping. Finally, we show that the mitochondrial protein LRPPRC interacts preferentially with an early onset AD variant of APP. This interaction appears to induce mitochondrial dysfunction, which is an early phenotype of AD.

iDIA-QC: AI-empowered Data-Independent Acquisition Mass Spectrometry-based Quality Control

Project description:Quality control (QC) in mass spectrometry (MS)-based proteomics is mainly based on data-dependent acquisition (DDA) analysis of standard samples. Here, we collected 2638 files acquired by data independent acquisition (DIA) and paired DDA files from mouse liver digests using 21 mass spectrometers across nine laboratories over 31 months. Our data showed that DIA-based LC-MS/MS related consensus QC metric is more sensitive than DDA-based QC in detecting MS status changes. We then optimized 15 DIA-QC metrics, and invited to manually assess the quality of 2638 DIA files generated by 21 mass spectrometers based on each metric. Based on the annotation results, we developed an AI model for DIA-based QC in the training set of 2059 DIA files, and predicted the liquid chromatography (LC) performance with an AUC of 0.91 and the MS performance with an AUC of 0.97 in an independent validation dataset (n = 523). Finally, we developed an offline software called iDIA-QC for convenient adoption of this methodology for LC-MS QC

Next Generation Sequencing Transcriptomic Analysis (RNA-seq) of Thoroughbred horse at rest, after exercise and after training

Project description:A single bout of exercise induces changes in gene expression in skeletal muscle. Regular exercise results in an adaptive response involving changes in muscle architecture and biochemistry, and is an effective way to manage and prevent common human diseases such as obesity, cardiovascular disorders and type II diabetes. Our study is a transcriptome-wide analysis of skeletal muscle tissue in a large cohort of untrained Thoroughbred horses before and after a bout of high-intensity exercise and again after an extended period of training. We hypothesized that regular high-intensity exercise training primes the transcriptome for the demands of high-intensity exercise.
